	<title><![CDATA[Tbl2asn: a command-line program that automates the creation of sequence records for submission to GenBank]]></title>
	<description><![CDATA[<p>Tbl2asn is a command-line program that automates the creation of sequence records for submission to GenBank. It uses many of the same functions as Sequin but is driven generally by data files. Tbl2asn generates .sqn files for submission to GenBank. Additional manual editing is not required before submission.</p>
<p>Tbl2asn is available by anonymous&nbsp;<a href="ftp://ftp.ncbi.nih.gov/toolbox/ncbi_tools/converters/by_program/tbl2asn/">FTP</a>. Copy the right version for your platform, then uncompress the file, rename it to "tbl2asn", and set the permissions, as necessary for the platform.</p>

	<description><![CDATA[<p>Requirements:</p>
<ul>
<li>velvet (velveth velvetg should be in your PATH)</li>
<li>R (with Sweave)</li>
<li>pdflatex (usually part of TeTeX)</li>
<li>ggplot2 (from R prompt type install.packages("ggplot2","proto","xtable"))</li>
<li>Perl</li>
</ul>
<p>Optional:</p>
<ul>
<li>BLAT or BLAST (to generate alignments against a reference genome). If using BLAT, add faToTwoBit,gfClient,gfServer to your PATH. If using BLAST, add blastall and formatdb.</li>
</ul>
<p>Edit permute.sh to your liking, paying particular attention to the kmer, cvCut, expCov, and other flags</p>

	<title><![CDATA[Ka, Ks and Ka/Ks calculations]]></title>
	<description><![CDATA[<p>gKaKs is a codon-based genome-level Ka/Ks computation pipeline developed and based on programs from four widely used packages: BLAT, BLASTALL (including bl2seq, formatdb and fastacmd), PAML (including codeml and yn00) and KaKs_Calculator (including 10 substitution rate estimation methods). gKaKs can automatically detect and eliminate frameshift mutations and premature stop codons to compute the substitution rates (Ka, Ks and Ka/Ks) between a well-annotated genome and a non-annotated genome or even a poorly assembled scaffold dataset. It is especially useful for newly sequenced genomes that have not been well annotated.&nbsp;</p>
