<p>Align sequences and output the alignment in clustal format:</p>

</code></pre>
<p>Re-align sequences in an existing alignment:</p>
<pre><code>kalign -i BB11001.msf  -o out.afa
</code></pre>
<p>Reformat existing alignment:</p>
