<p>The lab of Immunobiology of Neurological Disorders has a main interest in the biological processes associated with multiple sclerosis, an inflammatory disorder of the central nervous system. The projects of interest for this application involve research on translational bioinformatics in complex human neurological disorders.</p>

<p>You have a  PhD in Computational Science, Bioinformatics,  or equivalent, and expertise in analysis and modeling of human RNA-seq data, statistics, data mining and machine learning. Excellent communication skills in English (written and oral) is a must. Flexibility and willingness to work across multiple projects and technologies in a rapidly evolving scientific context is required.<br />Salary will depend on qualification and experience. Starting date: immediate.</p>

	<title><![CDATA[YASRA: Reference based assembler]]></title>
	<description><![CDATA[<p>YASRA (Yet Another Short Read Assembler) performs comparative assembly of short reads using a reference genome, which can differ substantially from the genome being sequenced. Mapping reads to reference genomes makes use of LASTZ (Harris et al), a pairwise sequence aligner compatible with BLASTZ. Special scoring sets were derived to improve the performance, both in runtime and quality for 454 and Illumina sequence reads.</p>
<p>YASRA uses LASTZ (<a href="http://bx.psu.edu/miller_lab">http://bx.psu.edu/miller_lab</a> for released version and <a href="http://www.bx.psu.edu/%7Ersharris/lastz/newer">http://www.bx.psu.edu/~rsharris/lastz/newer</a> for newer version) for aligning the sequences to the reference genome. 	<title><![CDATA[NGMLR: long-read mapper designed to align PacBio or Oxford Nanopore]]></title>
	<description><![CDATA[<p><span>CoNvex Gap-cost alignMents for Long Reads (ngmlr) is a long-read mapper designed to sensitively align PacBilo or Oxford Nanopore to (large) reference genomes. It was designed to quickly and correctly align the reads, including those spanning (complex) structural variations. Ngmlr uses an SV aware k-mer search to find approximate mapping locations for a read and then a banded Smith-Waterman alignment algorithm to compute the final alignment. Ngmlr uses a convex gap cost model that penalizes gap extensions for longer gaps less than for shorter ones to compute precise alignments. The gap model allows ngmlr to account for both the sequencing error and real genomic variations at the same time and makes it especially effective at more precisely identifying the position of breakpoints stemming from structural variations. The k-mer search helps to detect and split reads that cannot be aligned linearly, enabling ngmlr to reliably align reads to a wide range of different structural variations including nested SVs (e.g. inversions flanked by deletions).</span></p><p>Address of the bookmark: <a href="https://github.com/philres/ngmlr" rel="nofollow">https://github.com/philres/ngmlr</a></p>]]></description>

	<title><![CDATA[UpSetR Shiny App!]]></title>
	<description><![CDATA[<p>UpSetR generates static&nbsp;<a href="http://vcg.github.io/upset/?dataset=0&amp;duration=1000&amp;orderBy=subsetSize&amp;grouping=groupByIntersectionSize&amp;selection=">UpSet plots</a>. The UpSet technique visualizes set intersections in a matrix layout and introduces aggregates based on groupings and queries. The matrix layout enables the effective representation of associated data, such as the number of elements in the aggregates and intersections, as well as additional summary statistics derived from subset or element attributes.</p>

	<description><![CDATA[<p>BioRuby is a package of Open Source Ruby code, with classes for DNA and protein sequence analysis, alignment, database parsing, and other Bioinformatics tools.<br />BioRuby project provides an integrated environment in bioinformatics for the Ruby language. This project is supported by University of Tokyo (Human Genome Center), Kyoto University(Bioinformatics Center) and the Open Bio Foundation. The project was supported by Information-technology Promotion Agency (IPA) as an Exploratory Software Project in 2005<br />RubyForge is a home for open source Ruby projects: RubyForge is a home for open source Ruby projects. BioRuby project was started in late 2000, and is still in progress. Currently, there are over 80 files and 15,000 lines (except comment-only lines) in our source code. <p>Information about the department<br />The Department of Mathematical Sciences at Chalmers University of Technology and the University of Gothenburg has about 170 faculty and staff and is the largest department of mathematical sciences in the Nordic countries. <p>Job description<br />We are looking for a motivated, self-driven post-doctoral researcher to work with large-scale sequence data analysis. The position is for 24 months and located at Mathematical Statistics, Department of Mathematical Sciences in Erik Kristiansson’s research group. We are focused on methods development for and analysis of next generation DNA sequencing, in particular comparative metagenomics and gene expression analysis (RNA-seq). We have strong interdisciplinary profile and are actively collaborating with several experimental groups, especially within the environmental sciences, ecology, infectious diseases and cancer genomics. <p>The Post-doctoral position is an appointment that offers an opportunity to qualify for further research positions within academia or industry. The majority of your working time is devoted to your own research, normally as a member of a research group. Included in your work is also to take part in supervision of Ph.D. students and M.Sc thesis students. Teaching of undergraduate students may also be included to a small extent.</p>

<p>The employment is limited to a maximum of 2 years (1+1).</p>

<p>Qualifications<br />The applicant should have Ph.D. degree preferably in bioinformatics, mathematics, statistics, computer science or equivalent by the start of the appointment. Experience from analysis of large-scale data, in particular from next generation DNA sequencing, is highly valued. The applicant should also be proficient in programming (e.g. Python/Java/C) and comfortable with Unix/Linux systems. Interaction with experimental biologists is central and good collaborative skills are therefore important. Fluency in written and spoken English is a strong requirement. As a post-doctoral researcher you are expected to work independently and to be able to supervise/co-supervise PhD and Master’s students.</p>
