	<title><![CDATA[Heap: a highly sensitive and accurate SNP detection tool for low-coverage high-throughput sequencing data]]></title>
	<description><![CDATA[<p><span>Heap, that enables robustly sensitive and accurate calling of SNPs, particularly with a low coverage NGS data, which must be aligned to the reference genome sequences in advance. To reduce false positive SNPs, Heap determines genotypes and calls SNPs at each site except for sites at the both end of reads or containing a minor allele supported by only one read. Performance comparison with existing tools showed that Heap achieved the highest F-scores with low coverage (7X) restriction-site associated DNA sequencing reads of sorghum and rice individuals. This will facilitate cost-effective GWAS and GP studies in this NGS era. 	<title><![CDATA[Variant Calling Pipeline]]></title>
	<description><![CDATA[<p dir="auto">The&nbsp;<a href="https://github.com/Tom-Jenkins/maerl-wgs-pipelines/blob/main/src/variantcalling.nf"><code>variantcalling.nf</code></a>&nbsp;nextflow script will take any number of samples with paired-end reads in FASTQ format, map reads using Bowtie2, process BAM files, and finally call variants using BCFtools v1.21 and/or Freebayes v1.3.6. If part of the pipeline is unsuccessful for a sample then these errors are ignored.</p>

<p>Applications are invited for the post of Research Associate (RA) in the ICAR project on "Lactation stress associated postpartum anestrus SNP array in buffaloes". We are looking for a motivated candidate for handling Next Generation sequencing data analysis with a strong background in bioinformatics and programming.</p>

<p>The position is open for immediate appointment and available for two years and then extendable for additional one year. The applicant will be appointed as Research Associate based on qualifications as detailed below:</p>

<p>Research Associate:</p>

<p>-Master’s degree with bioinformatics with at least 2 years of research experience in Next Generation sequencing data analysis as evidence from Fellowship/ Associateship / Training / other engagements.</p>

<p>-Familiarity with bioinformatics tools, database development, programming skills</p>

<p>-Minimum 1 publication in any peer reviewed journal</p>

<p>Salary will be as per ICAR rules and guidelines. Application will be shortlisted based on CV, reference letters from mentors and telephonic interview. Candidates will be called for a personal interview at Bangalore before appointment. No travel expense will be provided for attending interview at Bangalore.</p>

	<title><![CDATA[OrthoGNC: A Software for Accurate Identification of Orthologs Based on Gene Neighborhood Conservation]]></title>
	<description><![CDATA[<div>
<p id="sp0005">Orthology relations can be used to transfer annotations from one gene (or protein) to another. Hence, detecting orthology relations has become an important task in the post-genomic era. Various genomic events, such as duplication and horizontal gene transfer, can cause erroneous assignment of orthology relations. In closely-related species, gene neighborhood information can be used to resolve many ambiguities in orthology inference. Here we present OrthoGNC, a software for accurately predicting pairwise orthology relations based on gene neighborhood conservation. Analyses on simulated and real data reveal the high accuracy of OrthoGNC. In addition to orthology detection, OrthoGNC can be employed to investigate the conservation of genomic context among potential orthologs detected by other methods.
