	<title><![CDATA[regioneR: an R package for the management and comparison of genomic regions]]></title>
	<description><![CDATA[<p><span>Regioner is an R package for the management and comparison of genomic regions. It offers a set of function for basic manipulation of region sets extending the functionality of GenomicRanges and a powerful and customizable permutation test framework. With it, it's possible to study the association of a set of regions with other sets of regions, functions defined over the genome or essentially any user defined function.</span></p>

	<title><![CDATA[chromoMap-An R package for Interactive Visualization and Annotation of Chromosomes]]></title>
	<description><![CDATA[<p>Provides interactive, configurable and elegant graphics visualization of the chromosomes or chromosome regions of any living organism allowing users to map chromosome elements (like genes, SNPs etc.) on the chromosome plot. It introduces a special plot viz. the "chromosome heatmap" that, in addition to mapping elements, can visualize the data associated with chromosome elements (like gene expression) in the form of heat colors which can be highly advantageous in the scientific interpretations and research work. The package provide multiple features like visualizing multiple sets, chromosome heat-maps, group annotations, adding hyperlinks, and labelling. The plots can be saved as HTML documents that can be customized and shared easily. 	<description><![CDATA[<p><span>For a number of reasons researchers have been trying out&nbsp;</span><a href="https://www.noamross.net/2019/09/24/drake-docker-and-gitlab-ci/gitlab.com" target="_blank">GitLab</a><span>&nbsp;as a replacement&nbsp;</span><span>for for both GitHub and various continuous integration systems, and have&nbsp;</span><span>been exploring configurations useful for model-fitting pipelines. Researchers turned&nbsp;</span><span>one of these into an&nbsp;</span><a href="https://gitlab.com/ecohealthalliance/drake-gitlab-docker-example" target="_blank">example repository</a><span>&nbsp;that shows how to use GitLab together&nbsp;</span><span>with the&nbsp;</span><a href="https://www.rocker-project.org/" target="_blank">Rocker</a><span>&nbsp;Docker images and the&nbsp;</span><a href="https://docs.ropensci.org/drake/" target="_blank"><strong>drake</strong></a><span>&nbsp;build system to reproducibly run a project pipeline, using the cacheing functionality across all three tools to&nbsp;</span><span>make things reasonably speedy and enable both local and remote builds. </span></p><p><span>Check it out&nbsp;</span><span>at&nbsp;</span><a href="https://gitlab.com/ecohealthalliance/drake-gitlab-docker-example" target="_blank">https://gitlab.com/ecohealthalliance/drake-gitlab-docker-example</a><span>.</span></p>]]></description>

	<description><![CDATA[<p><span>GeneMates is an R package implementing a network approach to identify horizontal gene co-transfer (HGcoT) between bacteria using whole-genome sequencing (WGS) data. It is particularly useful for investigating intra-species HGcoT, where presence-absence status of acquired genes is usually confounded by bacterial population structure due to clonal reproduction.</span></p>

	<title><![CDATA[SEX-DETector: A Probabilistic Approach to Study Sex Chromosomes in Non-Model Organisms]]></title>
	<description><![CDATA[<p>SEX-DETector is a probabilistic method that relies on RNAseq data from a cross (parents and progeny of each sex) to infer autosomal and sex-linked genes (genes located on the non recombining part of sex chromosomes).</p>
<h3>How does SEX-DETector work?</h3>
<p>SEX-DETector does not require prior sequencing of a reference genome: the same sequencing data can be used for the assembly and for the mapping of the reads. A full documentation on the pipeline can be found&nbsp;<a href="https://lbbe.univ-lyon1.fr/IMG/pdf/sex-detector_user_manual.pdf?1294/78de9ae01fbe949e85db7b4392a7854efeba225d">here</a>.</p>

<li>we recommend&nbsp;<a href="http://github.com/trinityrnaseq/trinityrnaseq/wiki">Trinity</a>&nbsp;for the assembly.</li>
<li>Trinity components should be merged with&nbsp;<a href="http://seq.cs.iastate.edu/cap3.html">cap3</a>. Our code to perform the merging is available&nbsp;<a href="http://lbbe.univ-lyon1.fr/IMG/zip/cap3_on_trinity_output-2.zip?1517/9ee57874639c69f96319b15e301705489ffce5ce">here</a>.</li>
<li>We recommend&nbsp;<a href="http://bio-bwa.sourceforge.net/">BWA</a>&nbsp;for mapping of the reads.</li>
