	<title><![CDATA[lordFAST: sensitive and Fast Alignment Search Tool for LOng noisy Read sequencing Data]]></title>
	<description><![CDATA[<p><span>lordFAST is a sensitive tool for mapping long reads with high error rates. lordFAST is specially designed for aligning reads from PacBio sequencing technology but provides the user the ability to change alignment parameters depending on the reads and application.</span></p>
<p>lordFAST, a novel long-read mapper that is specifically designed to align reads generated by PacBio and potentially other SMS technologies to a reference. lordFAST not only has higher sensitivity than the available alternatives, it is also among the fastest and has a very low memory footprint.</p>

<p>In many autoimmune diseases, a misdirected immune response leads to chronic inflammation and subsequently to fibrotic and degenerative tissue remodeling. Therapeutic options are available for inflammatory joint diseases, but only about 40% of patients respond to these existing therapies on a permanent basis. In the remaining cases, these therapies miss their target from the beginning or later during the course of treatment failure. There are currently no causal therapies available for the treatment of fibrotic autoimmune diseases such as systemic sclerosis. Therefore, there is an urgent need to develop new therapeutic options for the treatment of fibrotic and synovitic autoimmune diseases. His group is therefore deal with the molecular mechanisms of these misdirected signaling pathways for the development of novel, targeted therapies</p>

	<title><![CDATA[McClintock: Meta-pipeline to identify transposable element insertions using next generation sequencing data]]></title>
	<description><![CDATA[<p><span>an integrated bioinformatics pipeline for the detection of TE insertions in whole-genome shotgun data, called McClintock (</span><a href="https://github.com/bergmanlab/mcclintock">https://github.com/bergmanlab/mcclintock</a><span>), which automatically runs and standardizes output for multiple TE detection methods. 	<title><![CDATA[IONiseR:  tools for the quality assessment of data produced by Oxford Nanopore’s MinION sequencer]]></title>
	<description><![CDATA[<p>This package is intended to provide tools for the quality assessment of data produced by Oxford Nanopore&rsquo;s MinION sequencer. It includes a functions to generate a number plots for examining the statistics that we think will be useful for this task.</p>
<p>However, nanopore sequencing is an emerging and rapidly developing technology. It is not clear what will be most informative. We hope that&nbsp;<code>IONiseR</code>&nbsp;will provide a framework for visualisation of metrics that we haven&rsquo;t thought of, and welcome feedback at&nbsp;<a href="mailto:mike.smith@embl.de" target="_blank">mike.smith@embl.de</a>.</p>

	<title><![CDATA[NGMLR: long-read mapper designed to align PacBio or Oxford Nanopore]]></title>
	<description><![CDATA[<p><span>CoNvex Gap-cost alignMents for Long Reads (ngmlr) is a long-read mapper designed to sensitively align PacBilo or Oxford Nanopore to (large) reference genomes. It was designed to quickly and correctly align the reads, including those spanning (complex) structural variations. Ngmlr uses an SV aware k-mer search to find approximate mapping locations for a read and then a banded Smith-Waterman alignment algorithm to compute the final alignment. Ngmlr uses a convex gap cost model that penalizes gap extensions for longer gaps less than for shorter ones to compute precise alignments. The gap model allows ngmlr to account for both the sequencing error and real genomic variations at the same time and makes it especially effective at more precisely identifying the position of breakpoints stemming from structural variations. The k-mer search helps to detect and split reads that cannot be aligned linearly, enabling ngmlr to reliably align reads to a wide range of different structural variations including nested SVs (e.g. inversions flanked by deletions).</span></p><p>Address of the bookmark: <a href="https://github.com/philres/ngmlr" rel="nofollow">https://github.com/philres/ngmlr</a></p>]]></description>

	<title><![CDATA[Deepbinner: a signal-level demultiplexer for Oxford Nanopore reads]]></title>
	<description><![CDATA[<p>Deepbinner is a tool for demultiplexing barcoded <a href="https://nanoporetech.com/">Oxford Nanopore</a> sequencing reads. It does this with a deep <a href="https://adeshpande3.github.io/adeshpande3.github.io/A-Beginner's-Guide-To-Understanding-Convolutional-Neural-Networks/">convolutional neural network</a> classifier, using many of the <a href="https://towardsdatascience.com/neural-network-architectures-156e5bad51ba">architectural advances</a> that have proven successful in image classification. 	<title><![CDATA[NanoSim: nanopore sequence read simulator based on statistical characterization.]]></title>
	<description><![CDATA[<p><span>NanoSim, a fast and scalable read simulator that captures the technology-specific features of ONT data and allows for adjustments upon improvement of nanopore sequencing technology. The first step of NanoSim is read characterization, which provides a comprehensive alignment-based analysis and generates a set of read profiles serving as the input to the next step, the simulation stage. The simulation stage uses the model built in the previous step to produce in silico reads for a given reference genome. NanoSim is written in Python and R. 	<title><![CDATA[medaka: Sequence correction provided by ONT Research]]></title>
	<description><![CDATA[<p><code>medaka</code><span>&nbsp;is a tool to create a consensus sequence from nanopore sequencing data. This task is performed using neural networks applied from a pileup of individual sequencing reads against a draft assembly.
