	<title><![CDATA[KOALA: KEGG&#039;s internal annotation tool for K number assignment of KEGG GENES using SSEARCH computation]]></title>
	<description><![CDATA[<p>KOALA (KEGG Orthology And Links Annotation) is KEGG's internal annotation tool for&nbsp;<a href="https://www.kegg.jp/kegg/ko.html">K number</a>&nbsp;assignment of KEGG GENES using SSEARCH computation. BlastKOALA and GhostKOALA assign K numbers to the user's sequence data by&nbsp;<a href="http://www.ncbi.nlm.nih.gov/blast/">BLAST</a>&nbsp;and&nbsp;<a href="http://www.bi.cs.titech.ac.jp/ghostx/">GHOSTX</a>&nbsp;searches, respectively, against a nonredundant set of KEGG GENES. 	<title><![CDATA[NucDiff: In-depth characterization and annotation of differences between two sets of DNA sequences]]></title>
	<description><![CDATA[<p>NucDiff locates and categorizes differences between two closely related nucleotide sequences. It is able to deal with very fragmented genomes, structural rearrangements and various local differences. These features make NucDiff to be perfectly suitable to compare assemblies with each other or with available reference genomes.</p>
<p>NucDiff provides information about the types of differences and their locations. It is possible to upload the results into genome browser for visualization and further inspection. It was written in Python and uses the NUCmer package from MUMmer[1] for sequence comparison.</p>

	<title><![CDATA[Liftoff: An accurate GFF3/GTF lift over pipeline]]></title>
	<description><![CDATA[<p><span>Liftoff is a tool that accurately maps annotations in GFF or GTF between assemblies of the same, or closely-related species. The Genome 10K project aims to assemble a genomic zoo—a collection of DNA sequences representing the genomes of 10,000 vertebrate species, approximately one for every vertebrate genus. The trajectory of cost reduction in DNA sequencing suggests that this project will be feasible within a few years. Capturing the genetic diversity of vertebrate species would create an unprecedented resource for the life sciences and for worldwide conservation efforts.

The growing Genome 10K Community of Scientists (G10KCOS), made up of leading scientists representing major zoos, museums, research centers, and universities around the world, is dedicated to coordinating efforts in tissue specimen collection that will lay the groundwork for a large-scale sequencing and analysis project.]]></description>

	<title><![CDATA[Bacterial genome assembly !!]]></title>
	<description><![CDATA[<p>This tutorial will serve as an example of how to use free and open-source genome assembly and secondary scaffolding tools to generate high quality assemblies of&nbsp;bacterial sequence data. The bacterial sample used in this tutorial will be referred&nbsp;to simply&nbsp;as &ldquo;Species&rdquo; since it is&nbsp;live data. This data is paired-end data, meaning that there are forward and reverse reads, which we will designate as Sample_R1.fastq and Sample_R2.fastq, respectively.</p>

	<title><![CDATA[WEGO : simple but useful tool for visualizing, comparing and plotting GO (Gene Ontology) annotation results]]></title>
	<description><![CDATA[<p><span>WEGO (Web Gene Ontology Annotation Plot) is a simple but useful tool for visualizing, comparing and plotting GO (Gene Ontology) annotation results. As the GO vocabulary became more and more popular, WEGO was widely adopted and used in many researches. Therefore we have updated WEGO 2.0 in 2018. Here are some changes we&rsquo;ve made:</span><br><span>1. The limit of input file numbers was cancelled. Now the users could upload as many files as they want with one operation.</span><br><span>2. We have added the reference data of 9 species for users selection.</span><br><span>3. 	<title><![CDATA[ChopStitch: exon annotation and splice graph construction using transcriptome assembly and whole genome sequencing data]]></title>
	<description><![CDATA[ChopStitch is a new method for finding putative exons and constructing splice graphs using an assembled transcriptome and whole genome shotgun sequencing (WGSS) data. ChopStitch identifies exon-exon boundaries in de novo assembled RNA-seq data with the help of a Bloom filter that represents the k-mer spectrum of WGSS reads. The algorithm also detects base substitutions in transcript sequences corresponding to sequencing or assembly errors, haplotype variations, or putative RNA editing events. The primary output of our tool is a FASTA file containing putative exons.
