	<title><![CDATA[Aurora: A New Detective for Bacterial Genomes]]></title>
	<description><![CDATA[<p>Imagine trying to solve a mystery with thousands of clues&mdash;but some of the clues are labelled incorrectly.</p><p>That is the challenge researchers face when studying how bacteria adapt to different environments. A bacterial gene may appear to be linked to a particular habitat, when the real reason is simply that closely related bacteria happen to live there.</p><p>In their 2025 Genome Biology paper, Bujdo&scaron;, Walter, and O&rsquo;Toole introduce aurora, a machine-learning tool designed to tackle this problem.</p><p>Aurora identifies potentially mislabeled or unusual bacterial strains before performing genome-wide association studies (GWAS). By cleaning up the dataset and accounting for bacterial evolutionary relationships, it can help researchers find genetic features that are more genuinely connected to habitat adaptation.</p><p>The researchers tested aurora using simulated and real bacterial datasets and found that it could recover important genetic associations even when datasets contained misleading labels.</p><p>The bigger lesson is simple: better biological discoveries often begin with better data.</p><p>Aurora gives researchers a new way to separate real genetic clues from misleading ones&mdash;and could help us better understand how bacteria adapt, survive, and evolve in the environments they call home.</p><p>Based on Bujdo&scaron; et al., &ldquo;aurora: a machine learning GWAS tool for analyzing microbial habitat adaptation,&rdquo; Genome Biology (2025).[Read the original paper](https://link.springer.com/article/10.1186/s13059-025-03524-7?)</p>]]></description>

	<title><![CDATA[methylKit]]></title>
	<description><![CDATA[<p><em>methylKit</em> is an <a href="http://en.wikipedia.org/wiki/R_%28programming_language%29">R</a> package for DNA methylation analysis and annotation from high-throughput bisulfite sequencing. The package is designed to deal with sequencing data from <a href="http://www.nature.com/nprot/journal/v6/n4/abs/nprot.2010.190.html">RRBS</a> and its variants, but also target-capture methods such as <a href="http://www.halogenomics.com/sureselect/methyl-seq">Agilent SureSelect methyl-seq</a>. In addition, methylKit can deal with base-pair resolution data for 5hmC obtained from Tab-seq or oxBS-seq. 	<title><![CDATA[DnaSP v5: a software for comprehensive analysis of DNA polymorphism data]]></title>
	<description><![CDATA[<p><span>DnaSP is a software package for a comprehensive analysis of DNA polymorphism data. Version 5 implements a number of new features and analytical methods allowing extensive DNA polymorphism analyses on large datasets.   <title><![CDATA[Bienko and Crosetto Labs]]></title>
  <description><![CDATA[
<p>We are two groups of scientists doing frontier research in quantitative biology and biomedicine. The Bienko group is interested in exploring the fundamental design principles controlling how DNA is packed in the eukaryotic nucleus and its relation to gene expression regulation. The Crosetto group engineers new molecular methods for single-cell and spatially resolved omic measurements of DNA, RNA, and proteins, with a strong focus on tumor heterogeneity. By sharing ideas and resources, we work synergistically towards a more quantitative understanding of life’s processes in healthy and diseased conditions.</p>

	<title><![CDATA[ACANA: An accurate and consistent alignment tool for DNA sequences]]></title>
	<description><![CDATA[<p><span>ACANA is an accurate and consistent alignment tool for DNA sequences. ACANA is specifically designed for aligning sequences that share only some moderately conserved regions and/or have a high frequency of long insertions or deletions. It attempts to combine the best of local and global alignments algorithms in searching for evolutionarily related regions of sequences in order to achieve the best alignment. ACANA is also robust to the small changes of alignment parameters, particularly the gap extension score. 	<description><![CDATA[<p>This code is designed to enable anyone to reproduce the Hs2-HiC and the AaegL4 genomes reported in:&nbsp;<a href="http://science.sciencemag.org/content/early/2017/03/22/science.aal3327.full">Dudchenko et al., De novo assembly of the Aedes aegypti genome using Hi-C yields chromosome-length scaffolds. Science, 2017.</a></p>
<p>Unless otherwise noted, all terminology below is consistent with this paper, and all references to figures and tables in this readme refer to this paper. Specifically, some of the terminology used below is outlined in&nbsp;<code>Figure S2</code>.
