	<description><![CDATA[<p><span>If genomes were completely random sequences in a statistical sense, 'overlap-consensus-layout' method would have been enough to assemble large genomes from Sanger reads. In contrast, real genomes often have long repetitive regions, and they are hard to assemble using overlap-consensus-layout approach. De Bruijn graph-based assembly approach was originally proposed to handle the assembly of repetitive regions better.</span></p>

	<description><![CDATA[<p>Collectively, the&nbsp;<strong>bedtools</strong>&nbsp;utilities are a swiss-army knife of tools for a wide-range of genomics analysis tasks. The most widely-used tools enable&nbsp;<em>genome arithmetic</em>: that is, set theory on the genome. For example,&nbsp;<strong>bedtools</strong>&nbsp;allows one to<em>intersect</em>,&nbsp;<em>merge</em>,&nbsp;<em>count</em>,&nbsp;<em>complement</em>, and&nbsp;<em>shuffle</em>&nbsp;genomic intervals from multiple files in widely-used genomic file formats such as BAM, BED, GFF/GTF, VCF. While each individual tool is designed to do a relatively simple task (e.g.,&nbsp;<em>intersect</em>&nbsp;two interval files), quite sophisticated analyses can be conducted by combining multiple bedtools operations on the UNIX command line.</p>

	<title><![CDATA[splitbam: splits a BAM by chromosomes]]></title>
	<description><![CDATA[<p><strong>splitbam</strong>&nbsp;splits a BAM by chromosomes.</p>
<p>Using the reference sequence dictionary (<code>*.dict</code>), it also creates some empty BAM files if no sam record was found for a chromosome. A pair of 'mock' SAM-Records can also be added to those empty BAMs to avoid some tools (like samtools) to crash.</p>

	<description><![CDATA[<p><span>SeqMule takes single-end or paird-end FASTQ or BAM files, generates a script consisting of more than 10 popular alignment, analysis tools and runs the script line by line. 	<title><![CDATA[A Post-assembly genome-improvement toolkit (PAGIT) to obtain annotated genomes from contigs]]></title>
	<description><![CDATA[<p>PAGIT addresses the need for software to generate high quality draft genomes. It is based on a series of programs that we developed:</p>
<p><a href="https://sourceforge.net/projects/abacas/files/">ABACAS</a>, that is able to contiguate contigs from a de novo assembly against a closely related reference.</p>
<p><a href="https://sourceforge.net/projects/image2/files/">IMAGE</a>, an iterative approach for closing gaps in assembled genomes using mate pair information. It is able to close gaps left open by the assembler in a draft genome, even when using the same data sets as used by the original assembler.</p>
<p><a href="http://icorn.sourceforge.net/">iCORN</a>, that enables errors in the consensus sequence to be corrected by iteratively mapping reads to the current assembly. An improved version, especially correction Pacfic Bioscience assemblies (PacBio) can be found&nbsp;<a href="ftp://ftp.sanger.ac.uk/pub4/resources/software/pagit/ICORN2/icorn2.V0.95.tgz">here</a>.</p>

	<description><![CDATA[<p>The new publicly available assembly (PacBio&nbsp;<a href="https://www.globenewswire.com/Tracker?data=IM2cKfZgtHafORdb9VSstujBjyW-aIzFILCtXNAkcY_yqVmxdjvG01R_FZQC7zLxs-alqquXwsW6MG98G9-g-ym8Nue2pmUZMtkIg3FIat2mYbJ-z2Ra367GlinbO13x" target="_blank" title=""><span style="text-decoration: underline;">HG00733</span></a>) has the fewest gaps of any human genome assembly, with more than half of the genome contained in gapless sequence at least 27 Mb long. The primary contig assembly is 2.89 Gb long and consists of 865 contigs that were assembled with PacBio data generated with the company&rsquo;s Sequel<span>&reg;</span>&nbsp;System.
