	<title><![CDATA[phyloXML: XML for evolutionary biology and comparative genomics]]></title>
	<description><![CDATA[<p><a href="http://www.biomedcentral.com/1471-2105/10/356/">phyloXML</a><span>&nbsp;(</span><a href="http://www.phyloxml.org/examples_syntax/phyloxml_syntax_example_1.html">example</a><span>) is an&nbsp;</span><a href="http://en.wikipedia.org/wiki/XML">XML</a><span>&nbsp;language designed to describe phylogenetic trees (or networks) and associated data. PhyloXML provides elements for commonly used features, such as taxonomic information, gene names and identifiers, branch lengths, support values, and gene duplication and speciation events. Using these standardized elements allows interoperability between various applications and databases. Furthermore, both due to extensible nature of XML itself and the provision of &lt;property&gt; elements by phyloXML, extensibility as well as domain specific applications are ensured. 	<description><![CDATA[<p><strong>Sibelia</strong>: A comparative genomics tool: It assists biologists in analysing the genomic variations that correlate with pathogens, or the genomic changes that help microorganisms adapt in different environments. Sibelia will also be helpful for the evolutionary and genome rearrangement studies for multiple strains of microorganisms.&nbsp;</p>
<p><strong>Sibelia</strong>&nbsp;is useful in finding: (1) shared regions, (2) regions that present in one group of genomes but not in others, (3) rearrangements that transform one genome to other genomes.</p>

To fix the issues please use following command to first stop and then again start it.</p><p>sudo /etc/init.d/apache2 stop</p><p>sudo /etc/init.d/mysql stop</p><p>sudo /etc/init.d/proftpd stop</p><p>sudo /opt/lampp/lampp start</p><p>&nbsp;</p><p><strong>PhpMyAdmin &ldquo;Wrong permissions on configuration file, should not be world writable!&rdquo;</strong></p><p>Once the Xammp is installed, it might be possible to set up the configuration file in writable mode. 	<title><![CDATA[GAM-NGS: genomic assemblies merger for next generation sequencing]]></title>
	<description><![CDATA[<p><span>GAM-NGS is a tool able to merge two or more assemblies in order to improve contiguity and correctness. It can be used on all NGS-based assembly projects and it shows its full potential with multi-library Illumina-based projects. With more than 20 available assemblers it is hard to select the best tool. 	<title><![CDATA[MIX: Combining multiple assemblies from NGS data]]></title>
	<description><![CDATA[<p>Mix is a tool that combines two or more draft assemblies, without relying on a reference genome and has the goal to reduce contig fragmentation and thus speed-up genome finishing. The proposed algorithm builds an extension graph where vertices represent extremities of contigs and edges represent existing alignments between these extremities. These alignment edges are used for contig extension. The resulting output assembly corresponds to a path in the extension graph that maximizes the cumulative contig length.</p>

	<title><![CDATA[RNA-seq Analysis Workshop Course Materials]]></title>
	<description><![CDATA[RNAseq can be roughly divided into two "types":

Reference genome-based - an assembled genome exists for a species for which an RNAseq experiment is performed. It allows reads to be aligned against the reference genome and significantly improves our ability to reconstruct transcripts. This category would obviously include humans and most model organisms but excludes the majority of truly biologically intereting species (e.g., Hyacinth macaw);

Reference genome-free - no genome assembly for the species of interest is available. In this case one would need to assemble the reads into transcripts using de novo approaches. This type of RNAseq is as much of an art as well as science because assembly is heavily parameter-dependent and difficult to do well.
In this lesson we will focus on the Reference genome-based type of RNA seq.
