	<title><![CDATA[A Post-assembly genome-improvement toolkit (PAGIT) to obtain annotated genomes from contigs]]></title>
	<description><![CDATA[<p>PAGIT addresses the need for software to generate high quality draft genomes. It is based on a series of programs that we developed:</p>
<p><a href="https://sourceforge.net/projects/abacas/files/">ABACAS</a>, that is able to contiguate contigs from a de novo assembly against a closely related reference.</p>
<p><a href="https://sourceforge.net/projects/image2/files/">IMAGE</a>, an iterative approach for closing gaps in assembled genomes using mate pair information. It is able to close gaps left open by the assembler in a draft genome, even when using the same data sets as used by the original assembler.</p>
<p><a href="http://icorn.sourceforge.net/">iCORN</a>, that enables errors in the consensus sequence to be corrected by iteratively mapping reads to the current assembly. An improved version, especially correction Pacfic Bioscience assemblies (PacBio) can be found&nbsp;<a href="ftp://ftp.sanger.ac.uk/pub4/resources/software/pagit/ICORN2/icorn2.V0.95.tgz">here</a>.</p>
<p><a href="https://ratt.svn.sourceforge.net/svnroot/ratt">RATT</a>, a tool to transfer the annotation from a reference genome, or an earlier assembly, onto the latest assembly.</p>

	<title><![CDATA[NCBI Prokaryotic Genome Annotation Pipeline]]></title>
	<description><![CDATA[<p>NCBI Prokaryotic Genome Annotation Pipeline is designed to annotate bacterial and archaeal genomes (chromosomes and plasmids).</p>
<p>Genome annotation is a multi-level process that includes prediction of protein-coding genes, as well as other functional genome units such as structural RNAs, tRNAs, small RNAs, pseudogenes, control regions, direct and inverted repeats, insertion sequences, transposons and other mobile elements.</p>
<p>NCBI has developed an automatic prokaryotic genome annotation pipeline that combines&nbsp;<em>ab initio</em>&nbsp;gene prediction algorithms with homology based methods. The first version of NCBI Prokaryotic Genome Automatic Annotation Pipeline (PGAAP;&nbsp;<a href="https://www.ncbi.nlm.nih.gov/entrez/query.fcgi?cmd=Retrieve&amp;db=pubmed&amp;dopt=Abstract&amp;list_uids=18416670">see Pubmed Article</a>) developed in 2005 has been replaced with an upgraded version that is capable of processing a larger data volume. You can find a more detailed description of the new version of&nbsp;the pipeline in&nbsp;<a href="https://www.ncbi.nlm.nih.gov/books/NBK174280/">NCBI Handbook chapter</a>. NCBI's annotation pipeline depends on several internal databases and is not currently available for download or use outside of the NCBI environment.</p>

	<title><![CDATA[Meraculous: De Novo Genome Assembly with Short Paired-End Reads]]></title>
	<description><![CDATA[<p><span>We describe a new algorithm, meraculous, for whole genome assembly of deep paired-end short reads, and apply it to the assembly of a dataset of paired 75-bp Illumina reads derived from the 15.4 megabase genome of the haploid yeast&nbsp;</span><em>Pichia stipitis</em><span>. More than 95% of the genome is recovered, with no errors; half the assembled sequence is in contigs longer than 101 kilobases and in scaffolds longer than 269 kilobases. Incorporating fosmid ends recovers entire chromosomes. Meraculous relies on an efficient and conservative traversal of the subgraph of the&nbsp;</span><em>k</em><span>-mer (deBruijn) graph of oligonucleotides with unique high quality extensions in the dataset, avoiding an explicit error correction step as used in other short-read assemblers. A novel memory-efficient hashing scheme is introduced. The resulting contigs are ordered and oriented using paired reads separated by &sim;280 bp or &sim;3.2 kbp, and many gaps between contigs can be closed using paired-end placements. <p>Essential Qualifications: Ph.D. (Bioinformatics/ Biophysics/ Biotechnology or any other stream of biological/ physical sciences) with a minimum of two publications in reputed peer reviewed journals in the area of structural bioinformatics or biophysics or biomolecular modeling/ simulation.</p>

<p>Job description: Development of bioinformatics tools and algorithms/software for structure based analysis of biomolecular systems. Programmatic access to major biomolecular databases using APIs Knowledge based prediction and analysis of biomolecular structure, function and interactions. Docking/simulations for inhibitor design.</p>

<p>Desirable Qualifications (Research Associate/s): i)  Strong computer programming skills (in Python/PERL/PHP or C++ or object oriented database management systems like MySQL etc or scripting languages under LINUX/UNIX environment). </p>

<p>ii) Extensive experience in computational analysis of biomolecular structure/interactions and usage of advanced biomolecular simulation softwares. iii) Adequate knowledge of major databases, webservers and softwares in the area of biomolecular structure/function and drug design. iv)  Familiarity with Parallel Programming environments and experience in usage of high-end HPC clusters.</p>

<p>The candidates must highlight their experience in above mentioned fields/topics in their CV. Initial appointment will be for a period of 1 year, subject to extension after review of performance.</p>

<p>The Department of Informatics is a vacant position as a researcher in computer science, related to Computational Biology Unit (CBU), for 3 years.<br /> <br />The position is part of CBU Service Group and will focus on bioinformatic analysis project and especially the analysis of high-throughput data, including NGS (sequencing), and proteomics data.<br /> <br />The successful candidate will be part of the Norwegian bioinformatics platform's national helpdesk within the project ELIXIR.NO<br /> <br />Applicants must hold a PhD in a relevant subject such as computer science, mathematics, molecular biology and also possess expertise and experience in bioinformatics statistics and analysis of data from high-throughput molecular experiment.<br /> <br />Basic programming or scripting skills are required.   <title><![CDATA[Bioinformatics JRF at IISER MOHALI]]></title>

<p>Applications are invited for a Junior Research Fellow (JRF) in Innovative Young Biotechnologist Award (IYBA) research project funded by Department of Biotechnology (DBT).</p>

<p>The project involves identification and characterization of transcription factors (TFs) from the Arabidopsis shoot apical meristem stem cell niche using genomic approaches and construction of a gene regulatory network for the identified TFs.</p>

<p>Positions: 1</p>

<p>Duration: 1 year but extendable up to three years based on performance and availability of funds.</p>

<p>Essential Qualifications: M.Sc. in any branch of life sciences with excellent academic record with CSIR-UGC NET or DBT-JRF. Candidate having previous work experience in the area of bioinformatics, molecular biology and genetics is preferred, but not required.</p>
