	<title><![CDATA[GenomeComp]]></title>
	<description><![CDATA[<p>GenomeComp is a tool for summarizing, parsing and visualizing the genome wide sequence comparison results derived from voluminous BLAST textual output, so as to locate the rearrangements, insertions or deletions of genome segments between species or strains.<br><br>It can be easily used to compare, parsing and visualize large genomic sequences, especially closely related genomes such as inter-species or inter-strains. In addition, it can also show other sequence features like repeat sequence distributions in one whole-genome DNA sequence by comparing the genome to itself.<br><br>It is a stand-alone graphical user interface (GUI) program which runs on Linux, Unix, Mac OS X (tested on version 10.2.4 only) and Microsoft Windows platforms and is written in Perl/Tk.</p><p>Address of the bookmark: <a href="http://www.mgc.ac.cn/GenomeComp/" rel="nofollow">http://www.mgc.ac.cn/GenomeComp/</a></p>]]></description>

	<title><![CDATA[MetaBAT:  An Efficient Tool for Accurately Reconstructing Single Genomes from Complex Microbial Communities]]></title>
	<description><![CDATA[<p>MetaBAT, An Efficient Tool for Accurately Reconstructing Single Genomes from Complex Microbial Communities</p>
<p>Grouping large genomic fragments assembled from shotgun metagenomic sequences to deconvolute complex microbial communities, or metagenome binning, enables the study of individual organisms and their interactions. Here we developed an automated metagenome binning software, called MetaBAT, which integrates empirical probabilistic distances of genome abundance and tetranucleotide frequency. Tested on both synthetic and real metagenome datasets, MetaBAT outperforms alternative methods in both accuracy and computational efficiency. Applying MetaBAT to an assembly from 1,704 human gut samples formed 1,634 genome bins (&gt;200kb) in 3 hours, where 621 genome bins are &gt;50% complete with &lt;5% contamination from other species. 	<title><![CDATA[ABACAS]]></title>
	<description><![CDATA[<p><span>ABACAS is intended to rapidly contiguate (align, order, orientate) , visualize and design primers to close gaps on shotgun assembled contigs based on a reference sequence. It uses MUMmer to find alignment positions and identify syntenies of assembly contigs against the reference. The output is then processed to generate a pseudomolecule taking overlaping contigs and gaps in to account. MUMmer's alignment generating programs, Nucmer and Promer are used followed by the 'delta-filter' utility function. 	<description><![CDATA[<p><span>With PhenoGram researchers can create chomosomal ideograms annotated with lines in color at specific base-pair locations, or colored base-pair to base-pair regions, with or without other annotation. PhenoGram allows for annotation of chromosomal locations and/or regions with shapes in different colors, gene identifiers, or other text. 	<title><![CDATA[Mapping NGS]]></title>
	<description><![CDATA[<p>NGS data are just a bunch of sequences, you have no idea which region in the genome each sequences comes from, which gene it represents...<br>To know that you have to align the sequences to the reference sequence. The reference sequence is in most cases the full genome sequence but sometimes, a library of EST sequences is used.<br>In either way, aligning your sequence reads to the reference sequence is called mapping.</p>
<p>The most used mappers of DNA-seq data are&nbsp;<a href="http://bio-bwa.sourceforge.net/" target="_blank">BWA</a>&nbsp;and&nbsp;<a href="http://bowtie-bio.sourceforge.net/bowtie2/index.shtml" target="_blank">Bowtie</a>&nbsp;for DNA-Seq data and&nbsp;<a href="http://tophat.cbcb.umd.edu/" target="_blank">Tophat</a>,&nbsp;<a href="https://github.com/alexdobin/STAR" target="_blank">STAR</a>&nbsp;or&nbsp;<a href="http://www.ccb.jhu.edu/software/hisat/index.shtml" target="_blank">HISAT</a>&nbsp;for RNA-Seq data. Mappers differ in which options they can take in, how fast and how accurate they are. 	<title><![CDATA[A Post-assembly genome-improvement toolkit (PAGIT) to obtain annotated genomes from contigs]]></title>
	<description><![CDATA[<p>PAGIT addresses the need for software to generate high quality draft genomes. It is based on a series of programs that we developed:</p>
<p><a href="https://sourceforge.net/projects/abacas/files/">ABACAS</a>, that is able to contiguate contigs from a de novo assembly against a closely related reference.</p>
<p><a href="https://sourceforge.net/projects/image2/files/">IMAGE</a>, an iterative approach for closing gaps in assembled genomes using mate pair information. It is able to close gaps left open by the assembler in a draft genome, even when using the same data sets as used by the original assembler.</p>
<p><a href="http://icorn.sourceforge.net/">iCORN</a>, that enables errors in the consensus sequence to be corrected by iteratively mapping reads to the current assembly. An improved version, especially correction Pacfic Bioscience assemblies (PacBio) can be found&nbsp;<a href="ftp://ftp.sanger.ac.uk/pub4/resources/software/pagit/ICORN2/icorn2.V0.95.tgz">here</a>.</p>
<p><a href="https://ratt.svn.sourceforge.net/svnroot/ratt">RATT</a>, a tool to transfer the annotation from a reference genome, or an earlier assembly, onto the latest assembly.</p>

	<title><![CDATA[MeDuSa: a multi-draft based scaffolder]]></title>
	<description><![CDATA[<p><span>MeDuSa (Multi-Draft based Scaffolder), an algorithm for genome scaffolding. MeDuSa exploits information obtained from a set of (draft or closed) genomes from related organisms to determine the correct order and orientation of the contigs. MeDuSa formalises the scaffolding problem by means of a combinatorial optimisation formulation on graphs and implements an efficient constant factor approximation algorithm to solve it. In contrast to currently used scaffolders, it does not require either prior knowledge on the microrganisms dataset under analysis (e.g. their phylogenetic relationships) or the availability of paired end read libraries.&nbsp;</span></p><p>Address of the bookmark: <a href="https://github.com/combogenomics/medusa" rel="nofollow">https://github.com/combogenomics/medusa</a></p>]]></description>
