	<title><![CDATA[Ra assembler - a de novo DNA assembler for third generation sequencing data]]></title>
	<description><![CDATA[<p>Integration of the Ra assembler - a de novo DNA assembler for third generation sequencing data developed on Faculty of Electrical Engineering and Computing (FER), Ruder Boskovic Institute (RBI) and Genome Institute of Singapore (GIS).</p>
<p>Ra is in development since 2014 in the form of several separate components that used to be run individually.<br>This project aims to ease the usage of Ra by integrating it into a complete de novo assembly tool.</p>
<p>Unlike other state-of-the-art assemblers,&nbsp;<span>Ra does not have an error correction step.</span>&nbsp;Instead, it relies on detecting overlaps using a very sensitive and specific overlapper ("graphmap -w owler",&nbsp;<a href="https://github.com/isovic/graphmap">https://github.com/isovic/graphmap</a>) and constructing and reducing an overlap graph (Ra layout,&nbsp;<a href="https://github.com/mariokostelac/ra">https://github.com/mariokostelac/ra</a>).</p><p>Address of the bookmark: <a href="https://github.com/mariokostelac/ra-integrate/" rel="nofollow">https://github.com/mariokostelac/ra-integrate/</a></p>]]></description>

	<title><![CDATA[Ranbow: a haplotype assembler for polyploid genomes]]></title>
	<description><![CDATA[Ranbow is a haplotype assembler for polyploid genomes. It has been developed for the haplotype assembly of the hexaploid sweet potato genome, which is highly heterozygous. Ranbow can also be applied to other polyploid genomes. After a first phasing, Ranbow utilizes the assembled haplotypes to improve the accuracy of variant calling results and to infer the evolutionary history of the organism´s genome. Ranbow has three main modes of function:

ranbow hap: for haplotyping
ranbow eval: for evaluating of the assemble haplotypes by gold standard (long) reads

	<title><![CDATA[NextDenovo: string graph-based de novo assembler for TGS long reads]]></title>
	<description><![CDATA[<p>NextDenovo is a string graph-based<span>&nbsp;</span><em>de novo</em><span>&nbsp;</span>assembler for TGS long reads. It uses a "correct-then-assemble" strategy similar to canu, but requires significantly less computing resources and storages. After assembly, the per-base error rate is about 97-98%, to further improve single base accuracy, please use<span>&nbsp;</span><a href="https://github.com/Nextomics/NextPolish">NextPolish</a>.</p>
<p>NextDenovo contains two core modules: NextCorrect and NextGraph. NextCorrect can be used to correct TGS long reads with approximately 15% sequencing errors, and NextGraph can be used to construct a string graph with corrected reads. 	<title><![CDATA[MAKER]]></title>
	<description><![CDATA[<p>MAKER is a portable and easily configurable genome annotation pipeline.Its purpose is to allow smaller eukaryotic and prokaryotic genome projects to independently annotate their genomes and to create genome databases. MAKER identifies repeats, aligns ESTs and proteins to a genome, produces ab-initio gene predictions and automatically synthesizes these data into gene annotations having evidence-based quality values.</p>

	<title><![CDATA[CrossMap]]></title>
	<description><![CDATA[<p>CrossMap is a program for convenient conversion of genome coordinates (or annotation files) between <em>different assemblies</em> (such as Human <a href="http://www.ncbi.nlm.nih.gov/assembly/2928/">hg18 (NCBI36)</a> &lt;&gt; <a href="http://www.ncbi.nlm.nih.gov/assembly/2758/">hg19 (GRCh37)</a>, Mouse <a href="http://www.ncbi.nlm.nih.gov/assembly/165668/">mm9 (MGSCv37)</a> &lt;&gt; <a href="http://www.ncbi.nlm.nih.gov/assembly/327618/">mm10 (GRCm38)</a>).</p>
<p>It supports most commonly used file formats including SAM/BAM, Wiggle/BigWig, BED, GFF/GTF, VCF.</p>
<p>CrossMap is designed to liftover genome coordinates between assemblies. It&rsquo;s <em>not</em> a program for aligning sequences to reference genome.</p>
<p>We <em>do not</em> recommend using CrossMap to convert genome coordinates between species.</p>

	<title><![CDATA[YAHA]]></title>
	<description><![CDATA[<p>YAHA, a fast and flexible hash-based aligner. YAHA is as fast and accurate as BWA-SW at finding the single best alignment per query and is dramatically faster and more sensitive than both SSAHA2 and MegaBLAST at finding all possible alignments. Unlike other aligners that report all, or one, alignment per query, or that use simple heuristics to select alignments, YAHA uses a directed acyclic graph to find the optimal set of alignments that cover a query using a biologically relevant breakpoint penalty. YAHA can also report multiple mappings per defined segment of the query. We show that YAHA detects more breakpoints in less time than BWA-SW across all SV classes, and especially excels at complex SVs comprising multiple breakpoints.</p>

<li><span>BUSCO provides measures for quantitative assessment of genome assembly, gene set, and transcriptome completeness based on evolutionarily informed expectations of gene content from near-universal single-copy orthologs selected from&nbsp;</span><a href="http://orthodb.org/">OrthoDB</a><span>.&nbsp;</span></li>

<li><span>BUSCO assessments are implemented in open-source software, with comprehensive lineage-specific sets of Benchmarking Universal Single-Copy Orthologs for arthropods, vertebrates, metazoans, fungi, eukaryotes, and bacteria.&nbsp;</span></li>

<li><span>These conserved orthologs are ideal candidates for large-scale phylogenomics studies, and the annotated BUSCO gene models built during genome assessments provide a comprehensive gene predictor training set for use as part of genome annotation pipelines.&nbsp;</span></li>

<p><span>Goal</span>: To create blobplots or Taxon-Annotated-GC-Coverage plots (TAGC plots) to visualise the contents of genome assembly data sets as a QC step.</p>
<p>This repository accompanies the paper:<br><span>Blobology: exploring raw genome data for contaminants, symbionts and parasites using taxon-annotated GC-coverage plots.</span>&nbsp;<em>Sujai Kumar, Martin Jones, Georgios Koutsovoulos, Michael Clarke, Mark Blaxter</em><br>(submitted 2013-10-01 to&nbsp;<em>Frontiers in Bioinformatics and Computational Biology special issue : Quality assessment and control of high-throughput sequencing data</em>).</p>

	<title><![CDATA[Redundans]]></title>
	<description><![CDATA[<p>Redundans pipeline assists&nbsp;<span>an assembly of heterozygous genomes</span>.<br>Program takes as input&nbsp;<span>assembled contigs</span>,&nbsp;<span>paired-end and/or mate pairs sequencing libraries</span>&nbsp;and returns&nbsp;<span>scaffolded homozygous genome assembly</span>, that should be&nbsp;<span>less fragmented</span>&nbsp;and with total&nbsp;<span>size smaller</span>&nbsp;than the input contigs. In addition, Redundans will automatically&nbsp;<span>close the gaps</span>&nbsp;resulting from genome assembly or scaffolding&nbsp;<a href="https://github.com/Gabaldonlab/redundans/blob/master/test#redundans-pipeline">more details</a>.</p>
<p>The pipeline consists of three steps/modules:</p>
<ul>
<li><span>redundancy reduction</span>: detection and selectively removal of redundant contigs from an initial&nbsp;<em>de novo</em>&nbsp;assembly</li>
<li><span>scaffolding</span>: joining of genome fragments using paired-end and/or mate-pairs reads</li>
<li><span>gap closing</span></li>
</ul>
<p>Redundans is:</p>
<ul>
<li><span>fast</span>&nbsp;&amp;&nbsp;<span>lightweight</span>, multi-core support and memory-optimised, so it can be run even on the laptop for small-to-medium size genomes</li>
<li><span>flexible</span>&nbsp;toward many sequencing technologies (Illumina, 454 or Sanger) and library types (paired-end, mate pairs, fosmids)</li>
<li><span>modular</span>: every step can be ommited or replaced by another tools</li>
