	<title><![CDATA[BlobToolKit: A toolkit for genome assembly QC]]></title>
	<description><![CDATA[<p>Filtering raw genomic datasets is essential to avoid chimeric assemblies and to increase the validity of sequence-based biological inference. BlobToolKit extends the BlobTools<span>1</span>/Blobology<span>2</span>&nbsp;approach to simplify interactive and reproducible filtering.</p>
<p>BlobToolKit is comprised of four components:</p>
<ol>
<li><a href="https://blobtoolkit.genomehubs.org/btk-viewer/">BlobToolKit Viewer</a>&nbsp;allows browser-based interactive visualisation and filtering of preliminary or published genomic datasets even for highly fragmented assemblies.</li>
<li><a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;is a command-line program to convert assemblies and analysis results into datasets that can be further processed using&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;and/or visualised in the Viewer.</li>
<li>The&nbsp;<a href="https://blobtoolkit.genomehubs.org/specification/">BlobToolKit Specification</a>&nbsp;features a formal schema and validator for the JSON-based BlobDir format used by&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;and the&nbsp;<a href="https://blobtoolkit.genomehubs.org/btk-viewer/">Viewer</a>.</li>
<li>The&nbsp;<a href="https://blobtoolkit.genomehubs.org/pipeline/">BlobToolKit Pipeline</a>&nbsp;is a configurable Snakemake pipeline that automates all steps from retrieving public datasets through running analyses and generating a BlobDir dataset with&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>, ready for visualisation in the&nbsp;<a href="https://blobtoolkit.genomehubs.org/btk-viewer/">Viewer</a>.</li>

	<description><![CDATA[<p>In this tutorial we assemble and annotate the genome of <em>E. coli</em> strain <a href="http://cgsc2.biology.yale.edu/Strain.php?ID=8232">C-1</a>. This strain is routinely used in experimental evolution studies involving bacteriophages. 	<description><![CDATA[<p><span>Alignment of the porcine genome against seven other mammalian genomes (</span><a href="http://www.nature.com/nature/journal/v491/n7424/full/nature11622.html#supplementary-information">Supplementary Information</a><span>) identified homologous synteny blocks (HSBs). Using porcine HSBs and stringent filtering criteria, 192 pig-specific evolutionary breakpoint regions (EBRs) were located. The number of porcine EBRs </span><span>is comparable to the number of bovine-lineage-specific EBRs (100) reported earlier using a slightly lower resolution (500</span><span><span>&thinsp;</span></span><span>kilobases (kb)), indicating that both lineages evolved with an average rate of ~2.1 large-scale rearrangements per million years after the divergence from a common cetartiodactyl ancestor ~60</span><span><span>&thinsp;</span></span><span>Myr ago</span><sup><a href="http://www.nature.com/nature/journal/v491/n7424/full/nature11622.html#ref2" title="Meredith, R. W. et al. Impacts of the Cretaceous Terrestrial Revolution and KPg extinction on mammal diversification. Science 334, 521-524 (2011)">2</a></sup><span>. This rate compares to ~1.9 rearrangements per million years within the primate lineage (</span><a href="http://www.nature.com/nature/journal/v491/n7424/full/nature11622.html#supplementary-information">Supplementary Table 11</a><span>). 	<title><![CDATA[IVA: accurate de novo assembly of RNA virus genomes]]></title>
	<description><![CDATA[<p>IVA (Iterative Virus Assembler) designed specifically for read pairs sequenced at highly variable depth from RNA virus samples. We tested IVA on datasets from 140 sequenced samples from human immunodeficiency virus-1 or influenza-virus-infected people and demonstrated that IVA outperforms all other virus de novo assemblers.</p>

	<description><![CDATA[<p><span>Given a de novo assembly, we often measure the &ldquo;average&rdquo; contig length by N50.&nbsp;</span><a href="https://en.wikipedia.org/wiki/N50,_L50,_and_related_statistics">N50</a><span>&nbsp;is neither the real average nor median. It is the length of the contig such that this and longer contigs cover at least 50% of the assembly. A longer N50 indicates better contiguity. We can similarly define N</span><em>x</em><span>&nbsp;such that contigs no shorter than N</span><em>x</em><span>&nbsp;covers&nbsp;</span><em>x</em><span>% of the assembly. The N</span><em>x</em><span>&nbsp;curve plots N</span><em>x</em><span>&nbsp;as a function of&nbsp;</span><em>x</em><span>, where&nbsp;</span><em>x</em><span>&nbsp;is ranged from 0 to 100.</span></p>
