	<title><![CDATA[Panacus : A Counting Tool for Pangenome Graphs]]></title>
	<description><![CDATA[<p dir="auto"><code>panacus</code>&nbsp;is a tool for calculating statistics for&nbsp;<a href="https://github.com/GFA-spec/GFA-spec/blob/master/GFA1.md">GFA</a>&nbsp;files. It supports GFA files with&nbsp;<code>P</code>&nbsp;and&nbsp;<code>W</code>&nbsp;lines, but requires that the graph is&nbsp;<code>blunt</code>, i.e., nodes do not overlap and consequently, each link (<code>L</code>) points from the end of one segment (<code>S</code>) to the start of another.</p>

	<title><![CDATA[Genome Origami]]></title>
	<description><![CDATA[<p>There are several interesting factoid about our genomes, one of them is their folding. If we stretched out the DNA in a single cell, which is only a few millionths of an inch wide, it would span more than six feet. In other word, the size of six feet DNA fold themself to fit in a few millionths of an inch wide space. These DNA folding is a dynamic process that changes over time (!!). Researchers around the world have been trying to understand how DNA folds itself up so efficiently, and a recent post on the NIH Director&rsquo;s Blog highlights new research illustrating how the human genome folds inside the cell&rsquo;s nucleus, as well as how DNA folding affects gene regulation. The research team created this delightful video that demonstrates the principles involved using origami art.</p><p>http://bioinformaticsonline.com/videolist/watch/19555/a-3d-map-of-the-human-genome<br /><br />Researchers have been working to determine how cells regulate gene expression for nearly as long as we&rsquo;ve known about DNA. How, for example, do nerve cells know to turn off only nerve cell genes and turn off bone cell genes? DNA folding loops are part of the answer. This research team, which published their findings in a paper in Cell http://www.cell.com/cell/abstract/S0092-8674%2814%2901497-4 , found that the number of loops is much lower than expected. 	<title><![CDATA[When DNA Data Tells the Wrong Story - CrossFit assist to resolve !]]></title>
	<description><![CDATA[<p>Imagine comparing humans and chimpanzees to discover which genes make us different. You have millions of RNA-sequencing reads&mdash;but there is a catch: the computer may align these reads more easily to one species' genome than the other.</p><p>Suddenly, a technical error can look like a biological difference.</p><p>This is the problem Kenneth A. Barr and Yoav Gilad tackle with CrossFilt, a new computational tool introduced in Genome Biology journal.</p><p>CrossFilt acts like a careful referee. It keeps only sequencing reads that can be reliably compared across species, filtering out reads that could create alignment bias.</p><p>When tested on human, chimpanzee, and rhesus macaque data, CrossFilt reduced false discoveries and produced more reliable cross-species comparisons.</p><p>The message is simple: before asking what makes species different, we need to make sure our methods aren't creating those differences.</p><p>In genomics, sometimes the most important discovery is finding&mdash;and removing&mdash;the bias hiding in the data.</p><p>Read more at&nbsp;https://link.springer.com/article/10.1186/s13059-026-04082-2?</p>]]></description>

	<title><![CDATA[TelomereHunter]]></title>
	<description><![CDATA[<p><span>TelomereHunter is a tool for estimating telomere content from human whole-genome sequencing data. It is designed to take BAM files from a tumor and a matching control sample as input. However, it is also possible to run TelomereHunter with one input file. TelomereHunter extracts and sorts telomeric reads from the input sample(s). For the estimation of telomere content, GC biases are taken into account. In addition to simply running evolver,&nbsp;</span><span>eSC</span><span>&nbsp;also automatically creates statistical summaries of the simulation as it runs including text and image files.
