	<title><![CDATA[Bambus]]></title>

<p>Bambus 2.0, the second generation Bambus scaffolder available as an open source package. While most other scaffolders are closely tied to a specific assembly program, Bambus accepts the output from most current assemblers and provides the user with great flexibility in choosing the scaffolding parameters. In particular, Bambus is able to accept contig linking data other than specified by mate-pairs. Such sources of information include alignment to a reference genome (Bambus can directly use the output of MUMmer), physical mapping data, or information about gene synteny.</p>

	<title><![CDATA[sockeye]]></title>
	<description><![CDATA[<p>This sockeye&nbsp;software uses the Ensembl database project to import sequence and annotation information from several eukaryotic species. A user can additionally import their own custom sequence and annotation data. Individual annotation objects are displayed in Sockeye by using custom 3D models. Ensembl-derived and imported sequences can be analyzed by using a suite of multiple and pair-wise alignment algorithms. The results of these comparative analyses are also displayed in the 3D environment of Sockeye. By using the Java3D API to visualize genomic data in a 3D environment, we are able to compactly display cross-sequence comparisons. 	<title><![CDATA[GAM-NGS: genomic assemblies merger for next generation sequencing]]></title>
	<description><![CDATA[<p><span>GAM-NGS (Genomic Assemblies Merger for Next Generation Sequencing), whose primary goal is to merge two or more assemblies in order to enhance contiguity and correctness of both. GAM-NGS does not rely on global alignment: regions of the two assemblies representing the same genomic&nbsp;</span><em>locus</em><span>&nbsp;(called&nbsp;</span><em>blocks</em><span>) are identified through reads' alignments and stored in a&nbsp;</span><em>weighted</em><span>graph. 	<description><![CDATA[<p>BRIG is a free cross-platform (Windows/Mac/Unix) application that can display circular comparisons between a large number of genomes, with a focus on handling genome assembly data. 	<title><![CDATA[Prokka: tool for the rapid annotation of prokaryotic genomes]]></title>
	<description><![CDATA[<p>Prokka is a software tool for the rapid annotation of prokaryotic genomes. A typical 4 Mbp genome can be fully annotated in less than 10 minutes on a quad-core computer, and scales well to 32 core SMP systems. It produces GFF3, GBK and SQN files that are ready for editing in Sequin and ultimately submitted to Genbank/DDJB/ENA.</p>

	<description><![CDATA[<p><strong>FASTQ format</strong>&nbsp;is a text-based&nbsp;<a href="https://en.wikipedia.org/wiki/File_format" title="File format">format</a>&nbsp;for storing both a biological sequence (usually&nbsp;<a href="https://en.wikipedia.org/wiki/Nucleotide_sequence" title="Nucleotide sequence">nucleotide sequence</a>) and its corresponding quality scores. Both the sequence letter and quality score are each encoded with a single&nbsp;<a href="https://en.wikipedia.org/wiki/ASCII" title="ASCII">ASCII</a>&nbsp;character for brevity.</p>

	<description><![CDATA[<p><span>High throughput sequencing (HTS) technologies are being applied to a wide range of important topics in biology. However, the analyses of non-model organisms, for which little previous sequence information is available, pose specific problems. This course addresses the specific strengths and weaknesses of alternative HTS technologies, the computational resources needed for HTS, and how to analyze non-model species using HTS.
