	<title><![CDATA[CIRCOS Visualize !!]]></title>
	<description><![CDATA[<p>Before uploading a data file, check the&nbsp;<a href="http://mkweb.bcgsc.ca/tableviewer/samples">samples gallery</a>&nbsp;to make sure that your data format is compatible.</p>
<ul>
<li>Your file must be&nbsp;<strong>plain text</strong>.</li>
<li>Your data values must be&nbsp;<strong>non-negative integers</strong>.</li>
<li>Data must be space-separated (<strong>one or more</strong>&nbsp;tab or space, which will be collapsed).</li>
<li>No two rows or columns may have the same name.</li>
<li>Column and row names must&nbsp;<strong>begin with a letter</strong>&nbsp;(e.g. 'A', 'A0', 'A-0') and can only contain letters, numbers and _. No punctuation!</li>
<li>Maximum row + column total is 150 &mdash; if exceeded, rows and columns are limited to 75.</li>
<li>If you are using order, size and color rows/columns in combination they must appear in that order.</li>

	<title><![CDATA[Sybil]]></title>
	<description><![CDATA[<p><span>The Sybil software package provides a primarily web-based front-end to comparative genome datasets warehoused in a chado relational database. It was developed by the bioinformatics department at The Institute for Genomic Research (</span><a href="http://www.tigr.org/">TIGR</a><span>) and development continues at the J. Craig Venter Institute (</span><a href="http://jcvi.org/">JCVI</a><span>) and the Institute for Genome Sciences (</span><a href="http://igs.umaryland.edu/">IGS</a><span>) at the University of Maryland: Baltimore. Sybil has been used at TIGR/JCVI, IGS, NYU, New York Medical College, Novartis Vaccines and University of Maryland: College Park to support a number of research projects that involve comparative genome analysis. 	<title><![CDATA[Long read assembly workshop !]]></title>
	<description><![CDATA[<p>This is a tutorial for a workshop on long-read (PacBio) genome assembly.</p>
<p>It demonstrates how to use long PacBio sequencing reads to assemble a bacterial genome, and includes additional steps for circularising, trimming, finding plasmids, and correcting the assembly with short-read Illumina data.</p>

These features are essential for studying genome evolution, and help to choose parameters for downstream analysis. We demonstrate its accuracy on 324 simulated and 16 real datasets with a wide range in genome sizes, heterozygosity levels, and error rates. 	<title><![CDATA[Statistics Using R   with Biological Examples]]></title>
	<description><![CDATA[<p>This book is a manifestation of my desire to teach researchers in biology a bit more about statistics than an ordinary introductory course covers and to introduce the utilization of R as a tool for analyzing their data. My goal is to reach those with little or no training in higher level statistics so that they can do more of their own data analysis, communicate more with statisticians, and appreciate the great potential statistics has to offer as a tool to answer biological questions. </p><p>This is necessary in light of the increasing use of higher level statistics in biomedical research. 	<title><![CDATA[VICUNA: a software tool that enables consensus assembly of ultra-deep sequence derived from diverse viral or other heterogeneous populations.]]></title>
	<description><![CDATA[<p><span>VICUNA</span><span>&nbsp;is a&nbsp;</span><em>de novo</em><span>&nbsp;assembly program targeting populations with high mutation rates. It creates a single linear representation of the mixed population on which intra-host variants can be mapped. For clinical samples rich in contamination (e.g., &gt;95%), VICUNA can leverage existing genomes, if available, to assemble only target-alike reads. After initial assembly, it can also use existing genomes to perform guided merging of contigs. For each data set (e.g., Illumina paired read, 454), VICUNA outputs consensus sequence(s) and the corresponding multiple sequence alignment of constituent reads. VICUNA efficiently handles ultra-deep sequence data with tens of thousands fold coverage.</span></p>

	<title><![CDATA[Maq: Mapping and Assembly with Quality]]></title>
	<description><![CDATA[<p><strong>Maq</strong>&nbsp;stands for&nbsp;<em>Mapping and Assembly with Quality</em>&nbsp;It builds assembly by mapping short reads to reference sequences. Maq is a project hosted by&nbsp;<a href="http://sourceforge.net/">SourceForge.net</a>. The project page is available at<a href="http://sourceforge.net/projects/maq/">http://sourceforge.net/projects/maq/</a>. Maq is previously known as mapass2.</p>
<h2>Run Maq Now</h2>
<p>Follow these steps to try Maq. All you need is a reference sequence file in the FASTA format.</p>
<ol>
<li>Prepare a reference sequence (ref.fasta). Better a bacterial genome.</li>
<li>Download maq, maq-data and maqview at the&nbsp;<a href="http://sourceforge.net/project/showfiles.php?group_id=191815">download page</a>.</li>
<li>Copy maq, maq.pl and maq_eval.pl to the $PATH or to the same directory.</li>
<li>Simulate diploid reference and read sequences, map reads, call variants and evaluate the results in one go:
<pre>maq.pl demo ref.fasta calib-30.dat
</pre>
where&nbsp;<em>calib-30.dat</em>&nbsp;is contained in maq-data.</li>
<li>View the alignment:
<pre>cd maqdemo/easyrun;
maqindex -i -c consensus.cns all.map;

LoReTTA exploits a reference genome to guide the assembly process, an approach that has been successful with short reads.</p>
