	<title><![CDATA[List of GOI approved peer reviewed bioinformatics and computational biology journals]]></title>
	<description><![CDATA[<p>Unfortunately, we now live in a world where the integrity of peer-reviewed journals is being threatened by the rise of the academic version of fake news &ndash; something many call &ldquo;predatory publishing". &nbsp;Mostly in academic publishing world, "predatory open access publishing" is an exploitative open-access publishing business model that involves charging publication fees to authors without providing the editorial and publishing services associated with legitimate journals (open access or not).</p><p>Nearly 20% of the such journals have a flashy impact factor and quick publication time, which are quick give-aways. Interestingly, under contact address, some journal websites do not even provide any address to contact. All of this has led to the emergence of a new and dark market of deceptive publishers that exploit the concept of open access and provide channels for &ldquo;scientific journal&rdquo; publication with little or no peer review. For a fee, they will publish almost anything &ndash; even if the study was fatally flawed. 	<title><![CDATA[AlfaPang: alignment free algorithm for pangenome graph construction]]></title>
	<description><![CDATA[<p><span>AlfaPang constructs variation graphs, leveraging its alignment-free and reference-free approach, based solely on intrinsic sequence properties. 	<title><![CDATA[CLA: Contig-Layout-Authenticator]]></title>
	<description><![CDATA[<p><span>To improve upon the shortcomings associated with the construction of draft genomes with Illumina paired-end sequencing, we developed Contig-Layout-Authenticator (CLA). The CLA pipeline can scaffold reference-sorted contigs based on paired reads, resulting in better assembled genomes. Moreover, CLA also hints at probable misassemblies and contaminations, for the users to cross-check before constructing the consensus draft. The CLA pipeline was designed and trained extensively on various bacterial genome datasets for the ordering and scaffolding of large repetitive contigs. The tool has been validated and compared favorably with other widely-used scaffolding and ordering tools using both simulated and real sequence datasets. CLA is a user friendly tool that requires a single command line input to generate ordered scaffolds.</span></p>

  <title><![CDATA[Bienko and Crosetto Labs]]></title>
  <description><![CDATA[
<p>We are two groups of scientists doing frontier research in quantitative biology and biomedicine. The Bienko group is interested in exploring the fundamental design principles controlling how DNA is packed in the eukaryotic nucleus and its relation to gene expression regulation. The Crosetto group engineers new molecular methods for single-cell and spatially resolved omic measurements of DNA, RNA, and proteins, with a strong focus on tumor heterogeneity. By sharing ideas and resources, we work synergistically towards a more quantitative understanding of life’s processes in healthy and diseased conditions.</p>

	<title><![CDATA[Download assemblies from NCBI]]></title>
	<description><![CDATA[<p>A new &ldquo;Download assemblies&rdquo; button is now available in the&nbsp;<a href="https://www.ncbi.nlm.nih.gov/assembly" target="_blank">Assembly</a>&nbsp;database. This makes it easy to download data for multiple genomes without having to write scripts.</p><p>For example, you can run a search in Assembly and use check boxes (see left side of screenshot below) to refine the set of genome assemblies of interest. Then, just open the &ldquo;Download assemblies&rdquo; menu, choose the source database (<a href="https://www.ncbi.nlm.nih.gov/genbank/" target="_blank">GenBank</a>&nbsp;or&nbsp;<a href="https://www.ncbi.nlm.nih.gov/refseq/" target="_blank">RefSeq</a>), choose the file type, and start the download. 	<title><![CDATA[CAR: Reconstructing Contiguous Regions of an Ancestral Genome]]></title>
	<description><![CDATA[<div id="abstract-1">
<p id="p-5">We describe a new method for predicting the ancestral order and orientation of those intervals from their observed adjacencies in modern species. We combine the results from this method with data from chromosome painting experiments to produce a map of an early mammalian genome that accounts for 96.8% of the available human genome sequence data. The precision is further increased by mapping inversions as small as 31 bp. Analysis of the predicted evolutionary breakpoints in the human lineage confirms certain published observations but disagrees with others. Although only a few mammalian genomes are currently sequenced to high precision, our theoretical analyses and computer simulations indicate that our results are reasonably accurate and that they will become highly accurate in the foreseeable future. Our methods were developed as part of a project to reconstruct the genome sequence of the last ancestor of human, dogs, and most other placental mammals;</p>
