<p>Post-doc in Genomics of Fungi</p>

<p>Fungi are of central importance for the global carbon cycle because of<br />their role in the degredation of complex organic matter such as plant<br />material. Fungi also represent one of the last frontiers of<br />biodiversity, as their taxonomic diversity and metabolic potential<br />remain poorly understood. This is particularly true for those fungi that<br />are abundant in freshwaters.</p>

<p>\"MycoLink\" (Linking aquatic mycodiversity to ecosystem function) is an interdisciplinary project integrating the expertise of 4 Leibniz Institutes: IGB, ZALF, DSMZ, the Leibniz-Institute of Freshwater Ecology and Inland Fisheries (IGB), the Leibniz Centre for Agricultural Landscape Research (ZALF), and the Leibniz-Institute of Zoo- and Wildlife Research in Berlin (IZW). We are seeking to recruit outstanding young scientists to establish an innovative research program, and currently invite applications for:</p>

<p>PostDoc will focus on global biodiversity and evolutionary genomics of freshwater fungi, using second- and third-generation sequencing and bioinformatics to analyse natural populations and experimental cultures. <p>PostDoc will focus on the ecological and functional role of aquatic fungi by combining state-of-the-art biochemical analyses with modeling in experimental and natural ecosystems. <p>Applicants must hold a PhD in a relevant field. Positions are available for up to three years. Salary is according to the German TvD. Positions will be based at IGB Berlin, IGB Neuglobsow, and at the Berlin Centre for Genomics in Biodiversity Research. The institutes of the Leibniz Association strive to increase the proportion of female scientists. Therefore, female candidates are specifically encouraged to apply. 	<title><![CDATA[KAT: a K-mer analysis toolkit to quality control NGS datasets and genome assemblies]]></title>
	<description><![CDATA[<p>KAT is a suite of tools that analyse jellyfish hashes or sequence files (fasta or fastq) using kmer counts. The following tools are currently available in KAT:</p>
<ul>
<li><span>hist</span>: Create an histogram of k-mer occurrences from a sequence file. Adds metadata in output for easy plotting.</li>
<li><span>gcp:</span>&nbsp;K-mer GC Processor. Creates a matrix of the number of K-mers found given a GC count and a K-mer count.</li>
<li><span>comp</span>: K-mer comparison tool. Creates a matrix of shared K-mers between two (or three) sequence files or hashes.</li>
<li><span>sect</span>: SEquence Coverage estimator Tool. Estimates the coverage of each sequence in a file using K-mers from another sequence file.</li>
<li><span>blob</span>: Given, reads and an assembly, calculates both the read and assembly K-mer coverage along with GC% for each sequence in the assembly.SEquence Coverage estimator Tool.</li>
<li><span>filter</span>: Filtering tools. Contains tools for filtering k-mer hashes and FastQ/A files:
<ul>
<li><span>kmer</span>: Produces a k-mer hash containing only k-mers within specified coverage and GC tolerances.</li>
<li><span>seq</span>: Filters a sequence file based on whether or not the sequences contain k-mers within a provided hash.</li>
</ul>
</li>
<li><span>plot</span>: Plotting tools. Contains several plotting tools to visualise K-mer and compare distributions. The following plot tools are available:
<ul>
<li><span>density</span>: Creates a density plot from a matrix created with the "comp" tool. Typically this is used to compare two K-mer hashes produced by different NGS reads.</li>
<li><span>profile</span>: Creates a K-mer coverage plot for a single sequence. Takes in fasta coverage output coverage from the "sect" tool</li>
<li><span>spectra-cn</span>: Creates a stacked histogram using a matrix created with the "comp" tool. Typically this is used to compare a jellyfish hash produced from a read set to a jellyfish hash produced from an assembly. The plot shows the amount of distinct K-mers absent, as well as the copy number variation present within the assembly.</li>
<li><span>spectra-hist</span>: Creates a K-mer spectra plot for a set of K-mer histograms produced either by jellyfish-histo or kat-histo.</li>
<li><span>spectra-mx</span>: Creates a K-mer spectra plot for a set of K-mer histograms that are derived from selected rows or columns in a matrix produced by the "comp".</li>

<p>In addition, KAT contains a python script for analysing the mathematical distributions present in the K-mer spectra in order to determine how much content is present in each peak.</p>

The successful candidate will work in the next-generation sequencing (NGS) facility to perform nucleic acid isolations, quality and quantity analyses, NGS library preparations, and maintenance of sequencing related instruments and other related lab equipment. <p>We seek an enthusiastic postdoctoral researcher to work with the Plant Science team within the Biochemical Spatio-temporal NeTwork Resource (BioSNTR). Bio-SNTR</p>

<p>is a state-funded virtual research center aimed at promoting imaging and informatics research infrastructure in South Dakota. BioSNTR research foci include analysis of large-scale genomics and imaging data, application of novel microscopy technologies to study signaling pathways, and identification of new compounds to manipulate signaling pathways.<br />Responsibilities: This person will be part of Plant Science team with research focus in bioinformatic and molecular network analyses of high throughput data (transcriptomic, proteomic, metabolomics, miRNA). The individual will be integrated into functional genomic projects encompassing grapevine dormancy and freezing tolerance (Fennell) and regulation of soybean nodulation (Subramanian). The successful candidate will perform computational analysis of high throughput, next-generation sequence data and possess the ability to use bioinformatics analytical tools on HPC clusters.</p>

<p> <br />Required Qualifications:<br />• Ph.D. in plant computational biology or bioinformatics.<br />• Experience in a high performance computing environment.<br />• Perl, Python and Java programming experience<br />• Data management and database development experience</p>

<p>Desired Qualifications:<br />• Parallel computing experience<br />• Experience working in a multidisciplinary environment</p>
