	<title><![CDATA[Porechop:  tool for finding and removing adapters from Oxford Nanopore reads]]></title>
	<description><![CDATA[<p>Porechop is a tool for finding and removing adapters from <a href="https://nanoporetech.com/">Oxford Nanopore</a> reads. Adapters on the ends of reads are trimmed off, and when a read has an adapter in its middle, it is treated as chimeric and chopped into separate reads. Porechop performs thorough alignments to effectively find adapters, even at low sequence identity.</p>
<p>Porechop also supports demultiplexing of Nanopore reads that were barcoded with the <a href="https://store.nanoporetech.com/native-barcoding-kit-1d.html">Native Barcoding Kit</a>, <a href="https://store.nanoporetech.com/pcr-barcoding-kit-96.html">PCR Barcoding Kit</a> or <a href="https://store.nanoporetech.com/rapid-barcoding-sequencing-kit.html">Rapid Barcoding Kit</a>.</p><p>Address of the bookmark: <a href="https://github.com/rrwick/Porechop" rel="nofollow">https://github.com/rrwick/Porechop</a></p>]]></description>

	<title><![CDATA[npScarf: real-time scaffolder using SPAdes contigs and Nanopore sequencing reads]]></title>
	<description><![CDATA[npScarf (jsa.np.npscarf) is a program that connect contigs from a draft genomes to generate sequences that are closer to finish. These pipelines can run on a single laptop for microbial datasets. 	<description><![CDATA[<p><span>Long read alignment analysis. Generate a reports on sequence alignments for mappability vs read sizes, error patterns, annotations and rarefraction curve analysis. The most basic analysis only requires a BAM file, and outputs a web browser compatible xhtml to visualize/share/store/extract analysis results.</span></p>

	<title><![CDATA[SimLoRD: A read simulator for third generation sequencing reads]]></title>
	<description><![CDATA[<p>SimLoRD is a read simulator for third generation sequencing reads and is currently focused on the Pacific Biosciences SMRT error model.</p>
<p>Reads are simulated from both strands of a provided or randomly generated reference sequence.</p>

<li>The reference can be read from a FASTA file or randomly generated with a given GC content. It can consist of several chromosomes, whose structure is respected when drawing reads. (Simulation of genome rearrangements may be incorporated at a later stage.)</li>
<li>The read lengths can be determined in four ways: drawing from a log-normal distribution (typical for genomic DNA), sampling from an existing FASTQ file (typical for RNA), sampling from a a text file with integers (RNA), or using a fixed length</li>
<li>Quality values and number of passes depend on fragment length.</li>
<li>Provided subread error probabilities are modified according to number of passes</li>
<li>Outputs reads in FASTQ format and alignments in SAM format</li>

	<title><![CDATA[Flye: Fast and accurate de novo assembler for single molecule sequencing reads]]></title>
	<description><![CDATA[<p><span>Flye is a de novo assembler for single molecule sequencing reads, such as those produced by PacBio and Oxford Nanopore Technologies. It is designed for a wide range of datasets, from small bacterial projects to large mammalian-scale assemblies. The package represents a complete pipeline: it takes raw PB / ONT reads as input and outputs polished contigs. 	<title><![CDATA[HASLR: a hybrid assembler which uses both second and third generation sequencing reads]]></title>
	<description><![CDATA[<p><span>HASLR, a hybrid assembler which uses both second and third generation sequencing reads to efficiently generate accurate genome assemblies. Our experiments show that HASLR is not only the fastest assembler but also the one with the lowest number of misassemblies on all the samples compared to other tested assemblers. Furthermore, the generated assemblies in terms of contiguity and accuracy are on par with the other tools on most of the samples. Availability. 	<title><![CDATA[mixtureS: a novel tool for bacterial strain reconstruction from reads]]></title>
	<description><![CDATA[<div>
<p>mixtureS that can de novo identify bacterial strains from shotgun reads of a clonal or metagenomic sample, without prior knowledge about the strains and their variations. Tested on 243 simulated datasets and 195 experimental datasets, mixtureS reliably identified the strains, their numbers and their abundance. Compared with three tools, mixtureS showed better performance in almost all simulated datasets and the vast majority of experimental datasets.</p>

	<description><![CDATA[<p><span>SIMBA</span><span>, SImple Manager for Bacterial Assemblies, is a Web interface for managing assembly projects of bacterial genomes. SIMBA was created to assist bioinformaticians to assemble bacterial genomes sequenced with NextGeneration Sequencing (NGS) platforms quickly, easily and effectively. SIMBA also is open source tool, i.e., can be freely downloaded, shared and modified.</span></p>
