	<title><![CDATA[MEGADOCK 4.0]]></title>
	<description><![CDATA[<p>An ultra&ndash;high-performance protein&ndash;protein docking software for heterogeneous supercomputers</p>
<p id="p-4"><strong>Summary:</strong> The application of protein&ndash;protein docking in large-scale interactome analysis is a major challenge in structural bioinformatics and requires huge computing resources. In this work, we present MEGADOCK 4.0, an FFT-based docking software that makes extensive use of recent heterogeneous supercomputers and shows powerful, scalable performance of over 97% strong scaling.</p>
<p id="p-5"><strong>Availability and Implementation:</strong> MEGADOCK 4.0 is written in C++ with OpenMPI and NVIDIA CUDA 5.0 (or later) and is freely available to all academic and non-profit users at: <a href="http://www.bi.cs.titech.ac.jp/megadock">http://www.bi.cs.titech.ac.jp/megadock</a>.</p>

	<title><![CDATA[kebabs: package provides functionality for kernel based analysis of biological sequences via Support Vector Machine (SVM) based methods]]></title>
	<description><![CDATA[<p><span>The&nbsp;</span><tt>kebabs</tt><span>&nbsp;package provides functionality for kernel based analysis of biological sequences via Support Vector Machine (SVM) based methods. Biological sequences include DNA, RNA, and amino acid (AA) sequences. Sequence kernels define similarity measures between sequences. The package implements some of the most important kernels for sequence analysis in a very flexible and efficient way and extends the standard position-independent functionality of these kernels in a novel way to take the position of patterns in the sequences into account for the similarity measure.</span></p>

	<title><![CDATA[Surrogate Variable Analysis (SVA)]]></title>
	<description><![CDATA[<p>The sva package contains functions for removing batch effects and other unwanted variation in high-throughput experiment. Specifically, the sva package contains functions for the identifying and building surrogate variables for high-dimensional data sets. Surrogate variables are covariates constructed directly from high-dimensional data (like gene expression/RNA sequencing/methylation/brain imaging data) that can be used in subsequent analyses to adjust for unknown, unmodeled, or latent sources of noise. The sva package can be used to remove artifacts in three ways:</p><p>(1) identifying and estimating surrogate variables for unknown sources of variation in high-throughput experiments (Leek and Storey 2007 PLoS Genetics,2008 PNAS),</p><p>(2) directly removing known batch effects using ComBat (Johnson et al. 2007 Biostatistics) and</p><p>(3) removing batch effects with known control probes (Leek 2014 biorXiv).</p><p>Removing batch effects and using surrogate variables in differential expression analysis have been shown to reduce dependence, stabilize error rate estimates, and improve reproducibility, see (Leek and Storey 2007 PLoS Genetics, 2008 PNAS or Leek et al. 2011 Nat. <p>Research in our group focuses on the investigation of the signals involved in gene specification in genomic sequences (promoter elements, splice sites, translation initiation sites, etc…). We are interested both in the mechanism of their recognition and processing, and in their evolution. In addition, but related to this basic component of our research, our group is also involved in the development of software for gene prediction and annotation in genomic sequences. Our group also actively participates in the analysis of many eukaryotic genomes and it in involved in the NIH-funded ENCODE project. It implements low-level graphic functions for adding common graphics in a circular layout. This page aims to learn you how to use the library, so I strongly advise to read the graphics in the proposed order!</p>

	<title><![CDATA[IONiseR:  tools for the quality assessment of data produced by Oxford Nanopore’s MinION sequencer]]></title>
	<description><![CDATA[<p>This package is intended to provide tools for the quality assessment of data produced by Oxford Nanopore&rsquo;s MinION sequencer. It includes a functions to generate a number plots for examining the statistics that we think will be useful for this task.</p>
<p>However, nanopore sequencing is an emerging and rapidly developing technology. It is not clear what will be most informative. We hope that&nbsp;<code>IONiseR</code>&nbsp;will provide a framework for visualisation of metrics that we haven&rsquo;t thought of, and welcome feedback at&nbsp;<a href="mailto:mike.smith@embl.de" target="_blank">mike.smith@embl.de</a>.</p>
