	<title><![CDATA[Mulan: MUltiple sequence Local AligNment and conservation visualization tool]]></title>
	<description><![CDATA[<p><span>Mulan performs multiple (2 or more) sequence alignments with an efficient and rapid "full local" alignment strategy that ensures a recapitulation of evolutionary sequence rearrangements (such as inversions and reshuffling) in any of the species. It combines&nbsp;</span><a href="http://www.bx.psu.edu/miller_lab/" target="_new"><em>refine</em>&nbsp;and&nbsp;<em>tba</em></a><span>&nbsp;tools to align either "draft" or "finished" quality sequences. Mulan provides a dynamic graphical interface to align and visualize conservation profiles for evolutionarily distant and closely related species.</span><br><span></span></p>
<p><span>Input formats, automated data upload from the&nbsp;</span><a href="http://genome.ucsc.edu/" target="_new">UCSC Genome Browser</a><span>, gene annotation, annotation of repetitive elements, and progress report were previously described in the&nbsp;</span><a href="https://zpicture.dcode.org/zpInstructions.html" target="_zp">zPicture instructions</a><span>&nbsp;and we refer the users to these materials for more details. <p>Applications are invited for the AiCADD fellowship (MHRD, Govt. of India) of University of Kerala.</p>

<p>The terms and conditions of the fellowship is given below:</p>

<p>Ø The AiCADD PhD Fellowship scheme will be available for the students registered for full-time research      or   intending to register and pursue full time research at SIUCEB in frontier areas of bioinformatics,    computational biology, systems biology and closely allied areas with focus on Ayur-Informatics. </p>

<p>  Ø  The fellowships will be widely announced and open to students irrespective of geographical consideration.</p>

<p>  Ø  Candidates availing of this fellowship shall not be in receipt of any other fellowships concurrently.</p>

<p>  Ø  Researchers will be selected on the basis of research aptitude test and personal interview.</p>

<p>  Ø  Each selected student will be eligible for a monthly fellowship of Rs. 10,000/- for the 1st and 2nd year and Rs. 12,000/- for the 3rd year.</p>

<p>  Ø  Candidates must register for PhD within one year of joining, failing which the fellowship will have to be    remitted back.</p>

<p>  Ø  Candidates receiving the fellowship shall submit bi-annual reports of progress and the continuation of the fellowship will be based on the evaluation of the same.</p>

<p>  Ø  Candidates are also required to take up academic duties including teaching upto a maximum of 6 hours     per week, as directed by AiCADD Principal Investigator.</p>

	<title><![CDATA[NanoSim: nanopore sequence read simulator based on statistical characterization.]]></title>
	<description><![CDATA[<p><span>NanoSim, a fast and scalable read simulator that captures the technology-specific features of ONT data and allows for adjustments upon improvement of nanopore sequencing technology. The first step of NanoSim is read characterization, which provides a comprehensive alignment-based analysis and generates a set of read profiles serving as the input to the next step, the simulation stage. The simulation stage uses the model built in the previous step to produce in silico reads for a given reference genome. NanoSim is written in Python and R. 	<title><![CDATA[SeqMonk:A tool to visualise and analyse high throughput mapped sequence data]]></title>
	<description><![CDATA[<p>SeqMonk is a program to enable the visualisation and analysis of mapped sequence data. It was written for use with mapped next generation sequence data but can in theory be used for any dataset which can be expressed as a series of genomic positions. It's main features are:</p>
<ul>
<li>Import of mapped data from mapped data (BAM/SAM/bowtie etc)</li>
<li>Creation of data groups for visualisation and analysis</li>
<li>Visualisation of mapped regions against an annotated genome.</li>
<li>Flexible quantitation of the mapped data to allow comparisons between data sets</li>
<li>Statistical analysis of data to find regions of interest</li>
<li>Creation of reports containing data and genome annotation</li>

	<title><![CDATA[Miropeats: discovers regions of sequence similarity amongst any set of DNA sequences]]></title>
	<description><![CDATA[<p><span>Miropeats discovers regions of sequence similarity amongst any set of DNA sequences and then presents this similarity information graphically. Sequence similarity searching is a very general tool that forms the basis of many different biological sequence analyses but it is limited by the verbosity of traditional alignment presentation styles. Miropeats enhances the utility of conventional DNA sequence comparisons when looking at long lengths of sequence similarity by summarizing extensive large scale sequence similarities on a single page of graphics. <p>Applications are invited for the Post of Research Associate, Traineeship and Studentship in the DBT sponsored Bioinformatics Infrastructure Facility (BIF) at the Bioinformatics Centre, Department of RDAP, North-Eastern Hil University, Tura Campus, Tura-79402, Meghalaya. <p>Research Associate- 01</p>

<p>Essential Qualification: M.Sc. in Bioinformatics/Biotechnology from a recognized University/ institute.</p>

<p>Desirable: PhD or Pursuing PhD in the relevant subject(s) or equivalent published work in reputed peer reviewed journals or Advance PG diploma in Bioinformatics courses.</p>

<p>Duties: Creation of database, web designing, maintenance of internet, training of students in Bioinformatics, handling and knowledge of Bioinformatics software tools and technique, conducting Bioinformatics based research and other day to day laboratory work, writing report and scientific papers.</p>

<p>Pay:Rs. 2,00/- + Admissible 10% HRA per month</p>

<p>Traineeship- 02</p>

	<title><![CDATA[RePS: Repeat-masked Phrap with scaffolding, a WGS sequence assembler]]></title>
	<description><![CDATA[<p>RePS (Repeat-masked Phrap with scaffolding), a WGS sequence assembler, that explicitly identifies exact kmer repeats from the shotgun data and removes them prior to the assembly. The established software Phrap is used to compute meaningful error probabilities for each base. Clone-end-pairing information is used to construct scaffolds that order and orient the contigs. The updated version of RePS incorporates some of the ideas introduced by Phusion on clustering</p>
