	<title><![CDATA[Master Thesis: Trans-membrane topology prediction through Markov based decoders]]></title>
	<description><![CDATA[<p dir="ltr"><span>Abstract:</span></p><p dir="ltr"><span></span><span>Background/Motivation: </span></p><p dir="ltr"><span>The dearth of structural information on alpha helical membrane protein (MPs) has hindered thus far the development of reliable knowledge &ndash;based potentials that can be used for automatic prediction of trans-membrane (TM) protein structure. While algorithm for identification of TM segments is available, modelling of the domains of alpha helical MPs involves assembling the segments into a bundle. This requires the correct assignment of the buried and lipid-exposed faces of the TM domains.</span><span>&nbsp;</span></p><p dir="ltr"><span>Results: </span><span><span><span>In a cross validated test on single sequences, our trans-membrane MM, correctly predicts the entire topology for 77% of the sequences in a standard dataset of 86 proteins with supervised topology. These results compare favorably with existing methods.</span></span></span><span>&nbsp;</span></p><p dir="ltr"><span><strong>Source Code</strong>: Matlab</span></p><p dir="ltr"><span></span><span>Conclusion/Implementation</span><span><span><span>: Here discriminant data mining approach was used to predict the location and orientation of alpha helices in membrane-spanning proteins. It is based on a first order Markov model (MM) with an architecture that corresponds closely to the biological systems. The model is enriched with three types of states for the loop on the cytoplasmic side (outer loop), loop for the non-cytoplasmic side (inner side), and trans-membrane part. The closed association between the biological and Markov states allows us to infer which part of the model architecture are important to capture the information which encodes the membrane topology, and gain a better understanding of the mechanism and constraints involved. Predictor Model was established by various &nbsp;Markov decoder , and assignment of the membrane helix boundaries was apparent.</span></span></span></p>]]></description>

<p>We seek a talented and motivated post-doc to develop computational methods for inferring the molecular basis of genetic diseases by integration of personal omics data. Research topics include: identifying causal mutations of rare disease patients by meta-analysis; inferring disease-causing molecular pathways from genotype, human phenotypes, and omics profile of patient-derived cell lines; and causal inference from longitudinal omics studies of patients. The developed methods will be applied to analyze data from our medical collaborators.</p>

<p>Candidates must either hold a PhD in computational biology or bioinformatics, or hold a PhD in physics, statistics, or applied mathematics with practical experience with high-dimensional data analysis. Experience in quantitative genetics is a plus. Applicants must have a proven publication record and an interest for translational research.</p>

<p>The Gagneur lab is a young, lively and multidisciplinary group with a research focus on systems genetics and gene regulation. It is located at the Gene Center of the LMU (University of Munich), an interdisciplinary institution whose 16 independent research groups investigate the regulation of gene expression at all levels - from the underlying molecular mechanisms to the biological system. The institute is located on the biomedical research campus Munich-Grosshadern, offering a dynamic, interactive and internationally oriented research environment. The dynamism of Munich and the proximity of the Alps provide an excellent quality of life.</p>

	<description><![CDATA[<p><strong>Hidden Markov Models, the Viterbi Algorithm, and CpG Islands (in VB6)</strong></p><p><strong>Problem :</strong></p><p>The CG island is a stretch of DNA (usually longer than 200 bases) in which the frequency of the CG sequence is higher than other regions. It is also called the CpG island, where "p" simply indicates that "C" and "G" are connected by a phosphodiester bond.<br /><br />CpG islands are often located around the promoters of housekeeping genes (which are essential for general cell functions) or other genes frequently expressed in a cell. At these locations, the CG sequence is not methylated. By contrast, the CG sequences in inactive genes are usually methylated to suppress their expression. The methylated cytosine may be converted to thymine by accidental deamination. Unlike the cytosine to uracil mutation which is efficiently repaired, the cytosine to thymine mutation can be corrected only by the mismatch repair which is very inefficient. 	<title><![CDATA[RNA-Seq Data Pathway and Gene-set Analysis Workflows]]></title>
	<description><![CDATA[<p>It describe the GAGE (Luo et al., 2009) /Pahview (Luo and Brouwer, 2013) workflows on&nbsp;RNA-Seq data pathway analysis and gene-set analysis.&nbsp;<span>The gage package (2.12.0) now includes a new tutorial, &ldquo;RNA-Seq Data Pathway and Gene-set Analysis Workflows&ldquo;.</span></p><p>First cover a full workflow from preparation, reads counting, data preprocessing, gene set test, to pathway visualization in about 40 lines of codes. The same workflow can be used for GO analysis or other types of gene set analysis too. We also describe joint workflows, i.e. to do gene-level analysis using one of the major RNA-Seq analysis tools, DEseq/DEseq2, edgeR, limma and Cufflinks, and feed the results into GAGE/Pahview for pathway analysis or visualization. All these workflows are implemented in R/Bioconductor.</p><p>The work ows cover the most common situations and issues for RNA-Seq data pathway analysis. Issues like&nbsp;data quality assessment are relevant for data analysis in general yet out the scope of this tutorial. Although we&nbsp;focus on RNA-Seq data here, but pathway analysis work ow remains similar for microarray, particularly step&nbsp;3-4 would be the same. <p>the study of the sequence-structure relationship<br />(application -&gt; structure prediction)<br />the study of the structure-function relationship<br />(application -&gt; function prediction)</p>

<p>Therefore, anything related to the configuration (sequence) and conformation (structure) in atomic systems of proteins and nucleic acids, and the interaction of these with other elements (function) is of our major interest.</p>
