	<title><![CDATA[ABACAS]]></title>
	<description><![CDATA[<p><span>ABACAS is intended to rapidly contiguate (align, order, orientate) , visualize and design primers to close gaps on shotgun assembled contigs based on a reference sequence. It uses MUMmer to find alignment positions and identify syntenies of assembly contigs against the reference. The output is then processed to generate a pseudomolecule taking overlaping contigs and gaps in to account. MUMmer's alignment generating programs, Nucmer and Promer are used followed by the 'delta-filter' utility function. 	<title><![CDATA[sockeye]]></title>
	<description><![CDATA[<p>This sockeye&nbsp;software uses the Ensembl database project to import sequence and annotation information from several eukaryotic species. A user can additionally import their own custom sequence and annotation data. Individual annotation objects are displayed in Sockeye by using custom 3D models. Ensembl-derived and imported sequences can be analyzed by using a suite of multiple and pair-wise alignment algorithms. The results of these comparative analyses are also displayed in the 3D environment of Sockeye. By using the Java3D API to visualize genomic data in a 3D environment, we are able to compactly display cross-sequence comparisons. 	<title><![CDATA[CLgenomics]]></title>
	<description><![CDATA[<p>CLgenomics is a standalone desktop software specifically designed for bacterial genome analysis. This program has a powerful multi-genome browser, which enables rapid and responsive exploration of bacterial genomes.</p>
<p>To use CLgenomics, individual genome data (genome sequences + annotation details) are compiled and saved in a specially formatted file called CLG (ChunLab Genomics).&nbsp;Each CLG file corresponds with one bacterial genome. If multiple genomes are being considered and compared, multiple CLG files are needed. 	<title><![CDATA[SeqMule: Automated human exome/genome variants detection]]></title>
	<description><![CDATA[<p><span>SeqMule takes single-end or paird-end FASTQ or BAM files, generates a script consisting of more than 10 popular alignment, analysis tools and runs the script line by line. Users can change the pipeline or fine-tune the parameters by modifying its configuration file. SeqMule also has some built-in functions, such as pooling consensus calls from various callers, plotting a Venn diagram showing intersection among different callers, and downloading databases. 	<title><![CDATA[Shasta long read assembler]]></title>
	<description><![CDATA[<p>The goal of the Shasta long read assembler is to rapidly produce accurate assembled sequence using as input DNA reads generated by&nbsp;<a href="https://nanoporetech.com/">Oxford Nanopore</a>&nbsp;flow cells.</p>
<p>Computational methods used by the Shasta assembler include:</p>
<ul>
<li>Using a&nbsp;<a href="https://en.wikipedia.org/wiki/Run-length_encoding">run-length</a>&nbsp;representation of the read sequence. This makes the assembly process more resilient to errors in homopolymer repeat counts, which are the most common type of errors in Oxford Nanopore reads.</li>
<li>Using in some phases of the computation a representation of the read sequence based on&nbsp;<em>markers</em>, a fixed subset of short k-mers (k &asymp; 10).</li>

	<description><![CDATA[<p>MAKER is a portable and easily configurable genome annotation pipeline.Its purpose is to allow smaller eukaryotic and prokaryotic genome projects to independently annotate their genomes and to create genome databases. MAKER identifies repeats, aligns ESTs and proteins to a genome, produces ab-initio gene predictions and automatically synthesizes these data into gene annotations having evidence-based quality values.</p>

	<title><![CDATA[Hagfish - assess an assembly through creative use of coverage plots]]></title>
	<description><![CDATA[<p>Hagfish is a tool that is to be used in data analysis of Next Generation Sequencing (NGS) experiments. Hagfish builds on the concept of coverage plots and aims to assist (amongst others) in quality control of&nbsp;<em style="font-size: 12.8px;">de novo</em>&nbsp;genome assembly or identification of structural variation in a genome re-sequencing experiment.</p>
<p>Hagfish requires a reference sequence and a&nbsp;<span>paired end</span>&nbsp;re-sequencing data set. Hagfish has more power the larger the insert size of the paired end library is.</p>
