This is the online version of the second edition of Modern Statistics with R. It is free to use, and always will be. Printed copies are available from CRC Press.

Live online courses on statistics with R based on this book, led by the author, are offered regularly; see this page for more information and dates.

The past decades have transformed the world of statistical data analysis, with new methods, new types of data, and new computational tools. The aim of Modern Statistics with R is to introduce you to key parts of the modern statistical toolkit. It teaches you:

Data wrangling - importing, formatting, reshaping, merging, and filtering data in R.

Exploratory data analysis - using visualisations and multivariate techniques to explore datasets.

Statistical inference - modern methods for testing hypotheses and computing confidence intervals.

Predictive modelling - regression models and machine learning methods for prediction, classification, and forecasting.

Simulation - using simulation techniques for sample size computations and evaluations of statistical methods.

Ethics in statistics - ethical issues and good statistical practice.

R programming - writing code that is fast, readable, and (hopefully!) free from bugs.

The book includes plenty of examples and more than 200 exercises with worked solutions. The datasets used for the examples and the exercises can be downloaded here.

Address of the bookmark: https://www.modernstatisticswithr.com/

VCFtools: perform common tasks with VCF files such as file validation, file merging, intersecting, complements

VCFtools contains a Perl API (Vcf.pm) and a number of Perl scripts that can be used to perform common tasks with VCF files such as file validation, file merging, intersecting, complements, etc. The Perl tools support all versions of the VCF specification (3.2, 3.3, 4.0, 4.1 and 4.2), nevertheless, the users are encouraged to use the latest versions VCFv4.1 or VCFv4.2. The VCFtools in general have been used mainly with diploid data, but the Perl tools aim to support polyploid data as well. Run any of the Perl scripts with the --help switch to obtain more help.

Many of the Perl scripts require that the VCF files are compressed by bgzip and indexed by tabix (both tools are part of the tabix package, available for download here). The VCF files can be compressed and indexed using the following commands

bgzip my_file.vcf
tabix -p vcf my_file.vcf.gz

D-GENIES: A tool for Dotplot large Genomes in an Interactive, Efficient and Simple way

D-GENIES – for Dotplot large Genomes in an Interactive, Efficient and Simple way – is an online tool designed to compare two genomes. It supports large genome and you can interact with the dot plot to improve the visualisation.

We use minimap version 2 to align the two genomes. Then, the PAF file is parsed and plotted into an interactive plot written with d3.js library.

D-Genies also allows to display dot plots from other aligners by uploading their PAF or MAF alignment file.

Our group works on various problems connected with the functioning and evolution of biological systems. We use mathematical tools, coming from statistics and combinatorics, algorithmic tools and molecular physics tools to study basic principles of cellular functioning starting from genomic data. We run several projects in parallel, all aiming at understanding the basic principles of evolution and co-evolution of molecular structures in the cell. They are intimately linked to each other.

Our main research themes are:

Domain annotation and metagenomics
Transcriptomics and sequence analysis
Protein evolution and interactions
Protein conformational dynamics
