	<title><![CDATA[splitbam: splits a BAM by chromosomes]]></title>
	<description><![CDATA[<p><strong>splitbam</strong>&nbsp;splits a BAM by chromosomes.</p>
<p>Using the reference sequence dictionary (<code>*.dict</code>), it also creates some empty BAM files if no sam record was found for a chromosome. A pair of 'mock' SAM-Records can also be added to those empty BAMs to avoid some tools (like samtools) to crash.</p>

<li>-e | --empty : generate EMPTY bams for chromosome having no read mapped</li>
<li>-m | --mock : if option '-e', add a mock pair of sam records to the empty bam</li>
<li>-p (output file/bam pattern) REQUIRED. MUST contain&nbsp;<strong><code>__CHROM__</code></strong>&nbsp;and end with .bam</li>
<li>-s assume input is sorted.</li>
<li>-x | --index create index.</li>
<li>-t | --tmp (dir) tmp file directory</li>

	<title><![CDATA[Prokka: tool for the rapid annotation of prokaryotic genomes]]></title>
	<description><![CDATA[<p>Prokka is a software tool for the rapid annotation of prokaryotic genomes. A typical 4 Mbp genome can be fully annotated in less than 10 minutes on a quad-core computer, and scales well to 32 core SMP systems. It produces GFF3, GBK and SQN files that are ready for editing in Sequin and ultimately submitted to Genbank/DDJB/ENA.</p>

	<title><![CDATA[Download assemblies from NCBI]]></title>
	<description><![CDATA[<p>A new &ldquo;Download assemblies&rdquo; button is now available in the&nbsp;<a href="https://www.ncbi.nlm.nih.gov/assembly" target="_blank">Assembly</a>&nbsp;database. This makes it easy to download data for multiple genomes without having to write scripts.</p><p>For example, you can run a search in Assembly and use check boxes (see left side of screenshot below) to refine the set of genome assemblies of interest. Then, just open the &ldquo;Download assemblies&rdquo; menu, choose the source database (<a href="https://www.ncbi.nlm.nih.gov/genbank/" target="_blank">GenBank</a>&nbsp;or&nbsp;<a href="https://www.ncbi.nlm.nih.gov/refseq/" target="_blank">RefSeq</a>), choose the file type, and start the download. 	<title><![CDATA[Nemo – A stochastic, individual-base, genetically explicit simulation platform]]></title>

<li>
<p>A&nbsp;<strong>recombination map</strong>&nbsp;has been added for all multi-locus traits. The map positions (chromosomal) for neutral markers (e.g. SNPs) and loci under selection (QTLs, deleterious mutations, DMIs) can now be specified explicitly, or set at random. The map can hold an unlimited number of loci of different types jointly, at any recombination scale (cM or lower). The effects of linkage can thus be finely explored.</p>
</li>
<li>
<p>A new trait coding for (Bateson-)<strong>Dobzhansky-Muller incompatibility loci</strong>. Multiple haploid or diploid pairs of incompatible loci can be spread throughout the genome and affect individual fitness.</p>
</li>
<li>
<p><strong>Multi-type selection</strong>:&nbsp;<a href="http://nemo2.sourceforge.net/classIndividual.html" title="This class contains traits along with other individual information (sex, pedigree, etc. ).">Individual</a>&nbsp;fitness can be jointly determined by different types of loci under selectinon, such as QTLs coding for quantitative traits under spatially variable selection, universally deleterious mutations, and Dobzhansky-Muller incompatibility loci.</p>
</li>
<li>
<p><strong>An unlimited number of quantitative traits</strong>&nbsp;under different forms of selection can be modelled, based on universally pleiotropic loci with several bi- or multi-allelic models.</p>
</li>
<li>
<p><strong>Spatial and temporal variation of selection</strong>&nbsp;on quantitative traits is possible, modelling shifts of environmental conditions over time.</p>
</li>
<li>
<p>The dispersal matrix describing the movement of individuals among sub-populations can be replaced by a connectivity matrix and a reduced dispersal matrix describing migration only among the connected sub-populations. This offers a substantial gain in computing time and system memory when simulating very large grids.</p>
</li>
<li>
<p>Input parameters' arguments may be specified in separate files. This is particularly convenient when specifying large matrices.</p>
</li>
<li>
<p>Many adjustments have been made for refined control of the input of parameters and data output. See updates in the manual.</p>
</li>

	<title><![CDATA[J-Circos]]></title>
	<description><![CDATA[<p>Circos plot tool (J-Circos) that is an interactive visualization tool that can plot Circos figures, as well as being able to dynamically add data to the figure, and providing information for specific data points using mouse hover display and zoom in/out functions. J-Circos uses the Java computer language to enable it to be used on most operating systems (Windows, MacOS, Linux). Users can input data into J-Circos using flat data formats, as well as from the GUI. 	<description><![CDATA[<p>This is a tutorial for a workshop on long-read (PacBio) genome assembly.</p>
<p>It demonstrates how to use long PacBio sequencing reads to assemble a bacterial genome, and includes additional steps for circularising, trimming, finding plasmids, and correcting the assembly with short-read Illumina data.</p>

	<title><![CDATA[SSPACE]]></title>
	<description><![CDATA[<p>SSPACE standard is a stand-alone program for scaffolding pre-assembled contigs using NGS paired-read data. It is unique in offering the possibility to manually control the scaffolding process. By using the distance information of paired-end and/or matepair data, SSPACE is able to assess the order, distance and orientation of your contigs and combine them into scaffolds. Currently we offer this as a command-line tool in Perl. The input data is given by pre-assembled contig sequences (FASTA) and NGS paired-read data (Illumina/454/Solid FASTA or FASTQ). The final scaffolds are provided in FASTA format.</p>
