	<title><![CDATA[fragScaff: Genome Assembly with Contiguity Preserving Transposition]]></title>
	<description><![CDATA[<p>Contiguity preserving transposition and sequencing (CPT-seq) is an entirely in vitro means of generating libraries comprised of 9216 indexed pools, each of which contains thousands of sparsely sequenced long fragments ranging from 5 kilobases to &gt;1 megabase. This software, fragScaff, leverages coincidences between the content of different pools as a source of contiguity information for scaffolding de novo genome assemblies. FragScaff is complementary to Lachesis, providing midrange contiguity to support robust, accurate chromosome-scale de novo genome assemblies without the need for laborious in vivo cloning steps.</p>

	<title><![CDATA[Synteny Portal: a web-based application portal for synteny block analysis]]></title>
	<description><![CDATA[<p><span>Synteny Portal, a versatile web-based application portal for constructing, visualizing and browsing synteny blocks. With Synteny Portal, users can easily (i) construct synteny blocks among multiple species by using prebuilt alignments in the UCSC genome browser database, (ii) visualize and download syntenic relationships as high-quality images, (iii) browse synteny blocks with genetic information and (iv) download the details of synteny blocks to be used as input for downstream synteny-based analyses, all in an intuitive and easy-to-use web-based interface. We believe that Synteny Portal will serve as a highly valuable tool that will enable biologists to easily perform comparative genomics studies by compensating limitations of existing tools. 	<description><![CDATA[<p>LASTZ is a program for aligning DNA sequences, a pairwise aligner. Originally designed to handle sequences the size of human chromosomes and from different species, it is also useful for sequences produced by NGS sequencing technologies such as Roche 454.</p>

<p>Job Description: Bioinformatics postdoc positions are available in the area of genomics with main focus on exome and RNAseq technologies by ultra high-throughput sequencing platforms. Successful applicants should have the following qualities:</p>

<p>1) demonstrated experience in Bioinformatics research,<br />2) programing experience (python and/or R, C and C++ are very welcome),<br />3) knowledge of Linux/Unix environment,<br />4) experience in handling deep-seq data,<br />5) highly motivated and hard working, and<br />6) interested to work with a multi-disciplinary team combining bioinformatics, genomics, computational biology approaches with experimental biology.</p>

	<title><![CDATA[Ensembl comparative genomics resources]]></title>
	<description><![CDATA[<div>
<p>The Ensembl comparative genomics resources are one such reference set that facilitates comprehensive and reproducible analysis of chordate genome data. Ensembl computes pairwise and multiple whole-genome alignments from which large-scale synteny, per-base conservation scores and constrained elements are obtained. Gene alignments are used to define Ensembl Protein Families, GeneTrees and homologies for both protein-coding and non-coding RNA genes. These resources are updated frequently and have a consistent informatics infrastructure and data presentation across all supported species. Specialized web-based visualizations are also available including synteny displays, collapsible gene tree plots, a gene family locator and different alignment views. The Ensembl comparative genomics infrastructure is extensively reused for the analysis of non-vertebrate species by other projects including Ensembl Genomes and Gramene and much of the information here is relevant to these projects. The consistency of the annotation across species and the focus on vertebrates makes Ensembl an ideal system to perform and support vertebrate comparative genomic analyses. We use robust software and pipelines to produce reference comparative data and make it freely available.</p>

<p><a href="http://www.broadinstitute.org/ftp/distribution/software/spines/"><em>Spines</em></a> is a collection of software tools, developed and used by the Vertebrate Genome Biology Group at the Broad Institute. It provides basic data structures for efficient data manipulation (mostly genomic sequences, alignments, variation etc.), as well as specialized tool sets for various analyses. It also features three sequence alignment packages: <em>Satsuma,</em> a highly parallelized program for high-sensitivity, genome-wide synteny; <em>Papaya,</em> an all-purpose alignment tool for less diverged sequences; and <em>SLAP,</em> a context-sensitive local aligner for diverged sequences with large gaps.</p>

To determine which set of binaries <br>to download, type "uname -a" on the command line to display your machine type. In most cases the <br>usage statement for the application can be viewed by running the binary with no arguments. <br><br>The UCSC Genome Browser and Blat software are free for academic, nonprofit, and personal use.
