	<title><![CDATA[BIMA V3: an aligner customized for mate pair library sequencing]]></title>
	<description><![CDATA[<p>Summary: Mate pair library sequencing is an effective and economical method for detecting genomic structural variants and chromosomal abnormalities. Unfortunately, the mapping and alignment of mate pair read pairs to a reference genome is a challenging and <br>time consuming process for most NGS alignment programs. Large insert sizes, introduction of library preparation protocol artifacts (biotin junction reads, paired-end read contamination, chimeras, etc.), and presence of structural variant breakpoints within reads increases mapping and alignment complexity. 	<title><![CDATA[CABOG: Celera Assembler with Best Overlap Graph]]></title>
	<description><![CDATA[<p>CABOG (Celera Assembler with Best Overlap Graph) is scientific software for&nbsp;<a href="http://bioinformatics.oxfordjournals.org/content/24/24/2818.abstract">DNA research</a>. CABOG has been a critical component of many genome sequencing projects. CABOG operates on small genomes such as bacterial as well as large genomes such as mammalian. CABOG is an extension of the Celera Assembler software that was originally developed at&nbsp;<a href="http://www.celera.com/">Celera</a>&nbsp;for the 2001 publication of the first draft human genome sequence. The software was released to the public domain in 2004. Its open source&nbsp;<a href="http://wgs-assembler.sf.net/">repository</a>&nbsp;on Source Forge is an internet resource for scientists around the world.&nbsp;</p>
<p>CABOG is one of many software programs called genome assemblers. These programs exist to overcome the fundamental limitation of all sequencing machines, namely, that they read out very few DNA letters at a time. These programs reconstruct genomes that are billions of letters long from the hundreds of letters per read that modern sequencers provide. What these programs do is often described as a scaled up version of a family solving a jigsaw puzzle.</p>
<p>The CABOG software was the first to accomplish many scientific goals. It was the first to assemble the genome of a multicellular organism (<em>Drosophila melanogaster</em>, 2000). It was the first to assemble both parental haplotypes of one human genome (J. Craig Venter, 2007). It was the first to assemble environmental sequence from the oceans (Sargasso Sea in 2004 and Global Ocean Sampling in 2007). It was first to combine reads from first-generation Sanger sequencing machines and second-generation pyrosequencing machines (Marine microbes, 2006). Stacks was developed to work with restriction enzyme-based data, such as RAD-seq, for the purpose of building genetic maps and conducting population genomics and phylogeography.</p>

	<title><![CDATA[GAEMR]]></title>
	<description><![CDATA[<p>The&nbsp;<span>G</span>enome&nbsp;<span>A</span>ssembly&nbsp;<span>E</span>valuation&nbsp;<span>M</span>etrics and&nbsp;<span>R</span>eporting (GAEMR) package is an assembly analysis framework composed a number of integrated modules. These modules can be executed as a single program to generate a complete analysis report, or executed individually to generate specific charts and tables. GAEMR standardizes input by converting a variety of read types to Binary Alignment Map (BAM) format, allowing a single input format to be entered into GAEMR&rsquo;s analysis pipeline, hence enabling the generation of standard reports.</p>
<p>GAEMR&rsquo;s analysis philosophy is centered on contiguity, correctness, and completeness -- how many pieces in an assembly composed of, how well those pieces accurately represent the genome sequenced, and how much of that genome is represented by those pieces. 	<description><![CDATA[<p>Uncovering the connection between genetics and heritable diseases requires an approach that looks at all the variant bases and types in a genome. While a PacBio&nbsp;<em>de novo</em>&nbsp;assembly resolves the most novel SV variants. 8-10X PacBio coverage of single genomes or trios reveals triple the SVs detectable by short-read data.</p><p>With&nbsp;<span style="text-decoration: underline;"><a href="http://www.pacb.com/smrt-science/">Single Molecule, Real-Time (SMRT) Sequencing</a></span>, you can access structural variations having a broad range of sizes, types, and GC content with the ability to:</p><ul>

	<title><![CDATA[mrFAST:  Micro Read Fast Alignment Search Tool]]></title>
	<description><![CDATA[<p><span>mrFAST is a read mapper that is designed to map short reads to reference genome with a special emphasis on the discovery of structural variation and segmental duplications. mrFAST maps short reads with respect to user defined error threshold, including indels up to 4+4 bp. This manual, describes how to choose the parameters and tune mrFAST with respect to the library settings. mrFAST is designed to find&nbsp;</span><strong><span style="text-decoration: underline;">'all'</span></strong><span>&nbsp; mappings for a given set of reads, however it can return one "best" map location if the relevant parameter is invoked.</span></p>

	<description><![CDATA[<p><span>segemehl is a software to map short sequencer reads to reference genomes. Unlike other methods, segemehl is able to detect not only mismatches but also insertions and deletions. Furthermore, segemehl is not limited to a specific read length and is able to map&nbsp;primer- or polyadenylation contaminated reads correctly.&nbsp; segemehl implements a matching strategy based on enhanced suffix arrays (ESA).&nbsp;</span></p>
