	<title><![CDATA[simuG: a general-purpose genome simulator]]></title>
	<description><![CDATA[<p><span>Simulated genomes with pre-defined and random genomic variants can be very useful for benchmarking genomic and bioinformatics analyses. Here we introduce simuG, a lightweight tool for simulating the full-spectrum of genomic variants (single nucleotide polymorphisms, Insertions/Deletions, copy number variants, inversions and translocations) for any organisms (including human). <p>The Computational Biology and Bioinformatics Group at the University of Macau is inviting applications for PhD Position. Applicants will work on a research project focusing on the flexible receptor protein-ligand docking algorithms for computer-aided drug design.  The candidate will be working as part of a team in developing novel metaheuristic algorithms and scoring functions for large-scale, highly flexible protein-ligand docking problems. The duration of this PhD position is 2-3 years, starting in August 2015. Remuneration paid to candidate is MOP 11000-14000/month (~USD 1375-1750/month). 	<title><![CDATA[BlobToolKit: A toolkit for genome assembly QC]]></title>
	<description><![CDATA[<p>Filtering raw genomic datasets is essential to avoid chimeric assemblies and to increase the validity of sequence-based biological inference. BlobToolKit extends the BlobTools<span>1</span>/Blobology<span>2</span>&nbsp;approach to simplify interactive and reproducible filtering.</p>
<p>BlobToolKit is comprised of four components:</p>
<ol>
<li><a href="https://blobtoolkit.genomehubs.org/btk-viewer/">BlobToolKit Viewer</a>&nbsp;allows browser-based interactive visualisation and filtering of preliminary or published genomic datasets even for highly fragmented assemblies.</li>
<li><a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;is a command-line program to convert assemblies and analysis results into datasets that can be further processed using&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;and/or visualised in the Viewer.</li>
<li>The&nbsp;<a href="https://blobtoolkit.genomehubs.org/specification/">BlobToolKit Specification</a>&nbsp;features a formal schema and validator for the JSON-based BlobDir format used by&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;and the&nbsp;<a href="https://blobtoolkit.genomehubs.org/btk-viewer/">Viewer</a>.</li>

	<title><![CDATA[Phytozome  v12.1: plant science community hub for accessing palnts genomic data]]></title>
	<description><![CDATA[<p>Phytozome, the Plant Comparative Genomics portal of the Department of Energy's Joint Genome Institute, provides JGI users and the broader plant science community a hub for accessing, visualizing and analyzing JGI-sequenced plant genomes, as well as selected genomes and datasets that have been sequenced elsewhere. As of release v12.1.6, Phytozome hosts 93 assembled and annotated genomes, from 82 Viridiplantae species. More than half of these genomes have been sequenced, assembled and/or annotated with JGI Plant Science program resources. 	<description><![CDATA[<p>KAD is designed for evaluating the accuracy of nucleotide base quality of genome assemblies. Briefly, abundance of k-mers are quantified for both sequencing reads and assembly sequences. Comparison of the two values results in a single value per k-mer, K-mer Abundance Difference (KAD), which indicates how well the assembly matches read data for each k-mer.</p>

	<title><![CDATA[Illumina Smartphone Chip !!!]]></title>
	<description><![CDATA[<p>Illumina, the company that claims it brought human genome sequencing down to $1000 prices, has now turned its attention to a consumer product - a chip that you can plug into your smartphone and have it read your genetic information.<br /><br />The biggest challenge ahead of Illumina is simplifying the process of genetic sequencing. Currently, Illumina&rsquo;s DNA sequencers are gigantic machines that use techinques like colorimetry to work, but while the core technology is computational, it takes some 30 steps to extract genetic data and run it through. This process will likely have to be hugely simplified on mobile devices, given the fact that some studies require extracting 10 mililiters of blood. Illumina researchers are also working on finding the optimal technology for this on-chip DNA sequencing - be it electrical, optical, or other.<br /><br />Illumina is one of the most prominent names in genetics, often said to be the Intel of genetic sequencing, as just like Intel it provides the algorithms, the processing brain that runs a DNA reading task.<br /><br />In other recent smartphone-related biotech news, drug company Pfizer launched its REMOTE project, a new type of clinical trial that does not require going to a hospital for checks - targeted at patients with overactive bladder problems, the FDA-approved REMOTE project allowed to gather data from patients from over 10 states remotely, via mobile devices.<br /><br /></p><p>This is indeed the Illumina answer to Apple's Health app, HealthBook, Google HealthFit.</p>]]></description>

	<description><![CDATA[<p><span>Flanker, a Python package which performs alignment-free clustering of gene flanking sequences in a consistent format, allowing investigation of&nbsp;<span>mobile genetic elements (</span>MGEs) without prior knowledge of their structure.&nbsp;<span>Flanker can be flexibly parameterised to finetune outputs by characterising upstream and downstream regions separately and investigating variable lengths of flanking sequence.</span></span></p>
