	<title><![CDATA[DISCOVAR]]></title>
	<description><![CDATA[<p><strong>DISCOVAR</strong> is a new variant caller and <strong>DISCOVAR <em>de novo</em></strong> a new genome assembler, both designed for state-of-the-art data. Their inputs are chosen to optimize quality while keeping costs low. Currently it takes as input Illumina reads of length 250 or longer &mdash; produced on MiSeq or HiSeq 2500 &mdash; and from a single PCR-free library. These data enable a level of completeness and continuity that was not previously possible.</p>
<p><strong>DISCOVAR</strong> can call variants on a region by region basis, potentially tiling an entire large genome. DISCOVAR variant calling is under active development and transitioning to VCF.</p>
<p><strong>DISCOVAR <em>de novo</em></strong> can generate <em>de novo</em> assemblies for both large and small genomes. It currently does not call variants.</p>

<p><span>Goal</span>: To create blobplots or Taxon-Annotated-GC-Coverage plots (TAGC plots) to visualise the contents of genome assembly data sets as a QC step.</p>
<p>This repository accompanies the paper:<br><span>Blobology: exploring raw genome data for contaminants, symbionts and parasites using taxon-annotated GC-coverage plots.</span>&nbsp;<em>Sujai Kumar, Martin Jones, Georgios Koutsovoulos, Michael Clarke, Mark Blaxter</em><br>(submitted 2013-10-01 to&nbsp;<em>Frontiers in Bioinformatics and Computational Biology special issue : Quality assessment and control of high-throughput sequencing data</em>).</p>

	<title><![CDATA[RaGOO: Fast Reference-Guided Scaffolding of Genome Assembly Contigs]]></title>

<p>RaGOO is a tool for coalescing genome assembly contigs into pseudochromosomes via minimap2 alignments to a closely related reference genome. The focus of this tool is on practicality and therefore has the following features:</p>

<li>Good performance. On a MacBook Pro using Arabidopsis data, pseudochromosome construction takes less than a minute and the whole pipeline with SV calling takes ~2 minutes.</li>

	<description><![CDATA[<p>LASTZ is a program for aligning DNA sequences, a pairwise aligner. Originally designed to handle sequences the size of human chromosomes and from different species, it is also useful for sequences produced by NGS sequencing technologies such as Roche 454.</p>

	<title><![CDATA[WiseScaffolder]]></title>
	<description><![CDATA[<p>Function</p>
<p>WiseScaffolder is a stand-alone semi-automatic application for genome scaffolding of pre-assembled contigs using mate-pair data. It also produces editable scaffold maps, allowing either to build gapped scaffolds or usable as a common thread for the manual improvement of scaffolds.</p>
<p>Description&nbsp;</p>
<p>WiseScaffolder includes 4 subcommands: dumpconfig generates a configuration file that notably specifies the average insert size of the mate-pair library preprocess allows the detection and correction of chimerae, the estimation of contigs copy number and produces valuable outputs for the manual improvement of scaffolds scaffold constitutes the central scaffold-builder and comprises two modules:</p>
<p>i) the interative_scaffold_extender, which works with big, unambiguous contigs, or when they run out, single copy contigs, and</p>

	<description><![CDATA[<p>R Graphical Cookbook by Winston Chang</p><p>A very nice book by Winston Chang for R ethusiast. The R code presented in these pages is the R code actually used to produce the Figures in the book. There will be differences compared to the code chunks shown in the text of the book, but in most cases the differences will be that these pages contain additional code to lay out multiple plots on a single "page".</p><p>The code presented for each figure is self-contained, i.e., all code required to produce the figure is included. <p>IMPORTANT NOTE: Progressive Cactus does not presently support installation into paths that contain spaces. Until this is resolved, you can use a softlink as a workaround: ln -s "path with spaces" "installation path without spaces"</p>
<p>In the parent directory of where you want Progressive Cactus installed:</p>

<p>It is also convenient to add the location of&nbsp;<code>progressiveCactus/bin</code>&nbsp;to your PATH environment variable. In order to run the included tools (ex hal2maf) in the submodules/ directory structure, first source&nbsp;<code>progressiveCactus/environment</code>&nbsp;to load the installed environment.</p>
<p>If any errors occur during the build process, you are unlikely to be able to use the tool. Please submit a GitHub issue so we can help out: not only will you help yourself, but others who wish to use the tool as well.</p>
<p><em>Note that all dependencies are also built and included in the submodules/ directory. This increases the size and build time but greatly simplifies installation and version management.
