	<title><![CDATA[ART: Set of Simulation Tools]]></title>
	<description><![CDATA[<p>ART is a set of simulation tools to generate synthetic next-generation sequencing reads. ART simulates sequencing reads by mimicking real sequencing process with empirical error models or quality profiles summarized from large recalibrated sequencing data. ART can also simulate reads using user own read error model or quality profiles. ART supports simulation of single-end, paired-end/mate-pair reads of three major commercial next-generation sequencing platforms: Illumina's Solexa, Roche's 454 and Applied Biosystems' SOLiD. ART can be used to test or benchmark a variety of method or tools for next-generation sequencing data analysis, including read alignment, de novo assembly, SNP and structure variation discovery. ART was used as a primary tool for the simulation study of the <span><a href="http://www.1000genomes.org/" target="_blank">1000 Genomes Project<span></span></a></span> . ART is implemented in C++ with optimized algorithms and is highly efficient in read simulation. ART outputs reads in the FASTQ format, and alignments in the ALN format. ART can also generate alignments in the SAM alignment or UCSC BED file format. 	<description><![CDATA[<p>Motif based sequence analysis suits&nbsp;</p>
<p>The MEME Suite allows the biologist to discover novel motifs in collections of unaligned nucleotide or protein sequences, and to perform a wide variety of other motif-based analyses.</p>
<p>The MEME Suite supports motif-based analysis of DNA, RNA and protein sequences. It provides motif discovery algorithms using both probabilistic (MEME) and discrete models (MEME), which have complementary strengths. It also allows discovery of motifs with arbitrary insertions and deletions (GLAM2). In addition to motif discovery, the MEME Suite provides tools for scanning sequences for matches to motifs (FIMO, MAST and GLAM2Scan), scanning for clusters of motifs (MCAST), comparing motifs to known motifs (Tomtom), finding preferred spacings between motifs (SpaMo), predicting the biological roles of motifs (GOMo), measuring the positional enrichment of sequences for known motifs (CentriMo), and analyzing ChIP-seq and other large datasets (MEME-ChIP).</p>
<p>The MEME Suite is comprised of a collection of tools that work together, as shown below. Version 5 implements a number of new features and analytical methods allowing extensive DNA polymorphism analyses on large datasets. 	<title><![CDATA[Mapping NGS]]></title>
	<description><![CDATA[<p>NGS data are just a bunch of sequences, you have no idea which region in the genome each sequences comes from, which gene it represents...<br>To know that you have to align the sequences to the reference sequence. The reference sequence is in most cases the full genome sequence but sometimes, a library of EST sequences is used.<br>In either way, aligning your sequence reads to the reference sequence is called mapping.</p>
<p>The most used mappers of DNA-seq data are&nbsp;<a href="http://bio-bwa.sourceforge.net/" target="_blank">BWA</a>&nbsp;and&nbsp;<a href="http://bowtie-bio.sourceforge.net/bowtie2/index.shtml" target="_blank">Bowtie</a>&nbsp;for DNA-Seq data and&nbsp;<a href="http://tophat.cbcb.umd.edu/" target="_blank">Tophat</a>,&nbsp;<a href="https://github.com/alexdobin/STAR" target="_blank">STAR</a>&nbsp;or&nbsp;<a href="http://www.ccb.jhu.edu/software/hisat/index.shtml" target="_blank">HISAT</a>&nbsp;for RNA-Seq data. Mappers differ in which options they can take in, how fast and how accurate they are. 	<title><![CDATA[Enrichr: a comprehensive gene set enrichment analysis]]></title>
	<description><![CDATA[<p><span>Enrichment analysis is a popular method for analyzing gene sets generated by genome-wide experiments. Here we present a significant update to one of the tools in this domain called Enrichr. Enrichr currently contains a large collection of diverse gene set libraries available for analysis and download. In total, Enrichr currently contains 180 184 annotated gene sets from 102 gene set libraries. New features have been added to Enrichr including the ability to submit fuzzy sets, upload BED files, improved application programming interface and visualization of the results as clustergrams. Overall, Enrichr is a comprehensive resource for curated gene sets and a search engine that accumulates biological knowledge for further biological discoveries.
