	<title><![CDATA[EXCAVATOR2tool]]></title>
	<description><![CDATA[<p><span>EXCAVATOR2 is a collection of bash, R and Fortran scripts and codes that analyses Whole Exome Sequencing (WES) data to identify CNVs. EXCAVATOR2 enhances the identification of all genomic CNVs, both overlapping and non-overlapping targeted exons by integrating the analysis of In-targets and Off- targets reads. Specifically, it improves the precision of calling CNVs overlapping targeted exons from WES data and enlarges the spectrum of detectable CNVs to off-target events.</span><br><span>EXCAVATOR2 can be effectively employed for the identification of CNVs in small as well as large-scale re-sequencing population and cancer studies. 	<title><![CDATA[YASS :: genomic similarity search tool]]></title>
	<description><![CDATA[<p>YASS is a genomic similarity search tool, for nucleic (DNA/RNA) sequences in fasta or plain text format (<em>it produces local pairwise alignments</em>). Like most of the heuristic pairwise local alignment tools for DNA sequences (FASTA, BLAST, PATTERNHUNTER, BLASTZ/LASTZ, LAST ...), YASS uses <em>seeds</em> to detect potential similarity regions, and then tries to extend them to local alignments. This genomic search tool uses <em>multiple transition constrained spaced seeds</em> that enable to search more fuzzy repeats, as non-coding DNA/RNA. Another simple, but interesting feature is that you can specify the seed pattern used in the search step (as provided for example by <a href="http://bioinfo.lifl.fr/yass/iedera.php">iedera</a>).</p>
<p>Main features of YASS are:</p>
<ul>
<li>multiple, possibly overlapping seeds and a new hit criterion to ensure a good sensitivity/selectivity trade-off</li>
<li>transition-constrained spaced seeds to improve sensitivity (transition mutations are purine to purine [<code>A&lt;-&gt;G</code>] or pyrimidine to pyrimidine [<code>C&lt;-&gt;T</code>])</li>
<li>using different scoring schemes with bit-score and E-value evaluated according to the sequence background frequencies</li>
<li>parameterizable <em>output</em> filter for low complexity repeats</li>
<li>reporting of various alignment statistical parameters (mutation bias along triplets, transition/transversion)</li>
<li>post-processing step to group gapped alignments</li>

	<title><![CDATA[YAHA]]></title>
	<description><![CDATA[<p>YAHA, a fast and flexible hash-based aligner. YAHA is as fast and accurate as BWA-SW at finding the single best alignment per query and is dramatically faster and more sensitive than both SSAHA2 and MegaBLAST at finding all possible alignments. Unlike other aligners that report all, or one, alignment per query, or that use simple heuristics to select alignments, YAHA uses a directed acyclic graph to find the optimal set of alignments that cover a query using a biologically relevant breakpoint penalty. YAHA can also report multiple mappings per defined segment of the query. We show that YAHA detects more breakpoints in less time than BWA-SW across all SV classes, and especially excels at complex SVs comprising multiple breakpoints.</p>

	<title><![CDATA[GenomeComp]]></title>
	<description><![CDATA[<p>GenomeComp is a tool for summarizing, parsing and visualizing the genome wide sequence comparison results derived from voluminous BLAST textual output, so as to locate the rearrangements, insertions or deletions of genome segments between species or strains.<br><br>It can be easily used to compare, parsing and visualize large genomic sequences, especially closely related genomes such as inter-species or inter-strains. 	<title><![CDATA[Prodigal (Prokaryotic Dynamic Programming Genefinding Algorithm)]]></title>
	<description><![CDATA[<p><span>Prodigal (</span><strong>Pro</strong><span>karyotic&nbsp;</span><strong>Dy</strong><span>namic Programming&nbsp;</span><strong>G</strong><span>enefinding&nbsp;</span><strong>Al</strong><span>gorithm) is a microbial (bacterial and archaeal) gene finding program developed at Oak Ridge National Laboratory and the University of Tennessee. Key features of Prodigal include:</span></p>
<ul>
<li><strong>Speed</strong>: Prodigal is an extremely fast gene recognition tool (written in very vanilla C). It can analyze an entire microbial genome in 30 seconds or less.</li>
<li><strong>Accuracy</strong>: Prodigal is a highly accurate gene finder. It correctly locates the 3' end of every gene in the experimentally verified Ecogene data set (except those containing introns). It possesses a very sophisticated ribosomal binding site scoring system that enables it to locate the translation initiation site with great accuracy (96% of the 5' ends in the Ecogene data set are located correctly).</li>
<li><strong>Specificity</strong>: Prodigal's false positive rate compares favorably with other gene identification programs, and usually falls under 5%.</li>
<li><strong>GC-Content Indifferent</strong>: Prodigal performs well even in high GC genomes, with over a 90% perfect match (5'+3') to the&nbsp;<em>Pseudomonas aeruginosa</em>&nbsp;curated annotations.</li>
<li><strong>Metagenomic Version</strong>: Prodigal can run in metagenomic mode and analyze sequences even when the organism is unknown.</li>
<li><strong>Ease of Use</strong>: Prodigal can be run in one step on a single genomic sequence or on a draft genome containing many sequences. It does not need to be supplied with any knowledge of the organism, as it learns all the properties it needs to on its own.</li>
<li><strong>Open Source</strong>: Prodigal source code is freely available under the General Public License.</li>

	<title><![CDATA[Cgaln]]></title>
	<description><![CDATA[<p>Cgaln (Coarse grained alignment) is a program designed to align a pair of whole genomic sequences of not only bacteria but also entire chromosomes of vertebrates on a nominal desktop computer. Cgaln performs an alignment job in two steps, at the block level and then at the nucleotide level. The former "coarse-grained" alignment can explore genomic rearrangements and reduce the regions to be analyzed in the next step. The latter is devoted to detailed alignment within the limited regions found in the first stage. The output of Cgaln is 'glocal' in the sense that rearrangements are taken into consideration while each alignable region is extended as long as possible. Thus, Cgaln is not only fast and memory-efficient, but also can filter noisy outputs without missing the most important homologous segment pairs.</p>

	<title><![CDATA[A Post-assembly genome-improvement toolkit (PAGIT) to obtain annotated genomes from contigs]]></title>
	<description><![CDATA[<p>PAGIT addresses the need for software to generate high quality draft genomes. It is based on a series of programs that we developed:</p>
<p><a href="https://sourceforge.net/projects/abacas/files/">ABACAS</a>, that is able to contiguate contigs from a de novo assembly against a closely related reference.</p>
<p><a href="https://sourceforge.net/projects/image2/files/">IMAGE</a>, an iterative approach for closing gaps in assembled genomes using mate pair information. It is able to close gaps left open by the assembler in a draft genome, even when using the same data sets as used by the original assembler.</p>
<p><a href="http://icorn.sourceforge.net/">iCORN</a>, that enables errors in the consensus sequence to be corrected by iteratively mapping reads to the current assembly. An improved version, especially correction Pacfic Bioscience assemblies (PacBio) can be found&nbsp;<a href="ftp://ftp.sanger.ac.uk/pub4/resources/software/pagit/ICORN2/icorn2.V0.95.tgz">here</a>.</p>
<p><a href="https://ratt.svn.sourceforge.net/svnroot/ratt">RATT</a>, a tool to transfer the annotation from a reference genome, or an earlier assembly, onto the latest assembly.</p>

<p>Essential Qualifications: Ph.D. (Bioinformatics/ Biophysics/ Biotechnology or any other stream of biological/ physical sciences) with a minimum of two publications in reputed peer reviewed journals in the area of structural bioinformatics or biophysics or biomolecular modeling/ simulation.</p>

<p>Job description: Development of bioinformatics tools and algorithms/software for structure based analysis of biomolecular systems. Programmatic access to major biomolecular databases using APIs Knowledge based prediction and analysis of biomolecular structure, function and interactions. Docking/simulations for inhibitor design.</p>

<p>Desirable Qualifications (Research Associate/s): i)  Strong computer programming skills (in Python/PERL/PHP or C++ or object oriented database management systems like MySQL etc or scripting languages under LINUX/UNIX environment). </p>

<p>ii) Extensive experience in computational analysis of biomolecular structure/interactions and usage of advanced biomolecular simulation softwares. iii) Adequate knowledge of major databases, webservers and softwares in the area of biomolecular structure/function and drug design. iv)  Familiarity with Parallel Programming environments and experience in usage of high-end HPC clusters.</p>

<p>The candidates must highlight their experience in above mentioned fields/topics in their CV. Initial appointment will be for a period of 1 year, subject to extension after review of performance.</p>
