  <title><![CDATA[Post-Doc Positions at the Institute of Evolution, University of Haifa, Haifa, Israel]]></title>

<p>We are looking for independent, motivated, diligent, laborious, dedicated Bioinformaticians as post-doctorate fellows for a project aimed at revealing the mechanisms of cancer-resistance and anti-cancer activity of the hypoxia-tolerant subterranean, blind mole-rat, Spalax along its underground evolutionary adaptations. Our project has captured the interest of the scientific community and we have ample financial support for the studies. Generous fellowships ($30K to $40K according to qualifications and performance) are available, immediately, for Post-Docs experts in bioinformatics with a background of good understanding biological questions. That is that can independently handle raw output data of RNA-seq / miR seq/ Genomic, analyze it and can interpret intelligently the relevant biological background. Outstanding candidates for PhD experienced in Bioinformatics will also be considered. Familiarity with cancer research is an advantage. Experience of writing manuscripts for publication and a publication record in relevant journals are expected. English skills both oral and written are required. American, Western-European or Israeli education is a significant benefit. </p>

<p>Our present objectives is to identify and isolate the substances secreted by Spalax cells, resolve with which components they interact that are active only on cancer cells, in order to unravel the biological mechanisms and pathways that evolved in Spalax cell machinery and ultimately lead to the death of cancer-cells. The study could attest to be a breakthrough in cancer research, using the long lived, hypoxia- and cancer-tolerant Spalax as a significant biological resource for biomedical research that hopefully could open new horizons in treatment and prevention of cancer in humans. </p>

	<title><![CDATA[List of genome announcement, notes and reporting journals]]></title>
	<description><![CDATA[<p><span>Faced with an increasing number of articles describing DNA data and a need for more appropriate venues to present these data, some publishers and journals have responded by changing the structure and format of genome papers. Specifically, certain journals have started accepting very short manuscripts (500&ndash;1500 words) that present a new chromosome sequence, its GenBank accession number and little else. These pint-sized articles go by various names, such as genome reports, genome announcements, genome notes or genome letters</span><span>, but will be referred to here broadly as genome reports. Their short length and minimal number (or complete absence) of figures, tables and article subheadings are a significant departure from long-form genome papers, which typically span 8&ndash;10 journal pages, contain many supporting items and have formal introduction, methods, results and discussion sections.</span></p><p>Following are the list of journals publishing&nbsp;<span>pint-sized articles go by various names, such as genome reports, genome announcements, genome notes or genome letters</span><span>, but will be referred to here broadly as genome reports.</span></p><p>1. <strong>Genome Announcements</strong>, American Society for Microbiology, Genome announcement, Impact factor 1.3, &nbsp;A 500-word report stating that the genome of a particular organism (prokaryote, eukaryote or virus) has been sequenced and providing a citable record of the corresponding GenBank submission. Must include abstract but no text headings can be used except for &lsquo;Acknowledgments&rsquo; and &lsquo;References&rsquo;. Cannot include figures, tables or supplemental material to present data or analysis.</p><p>Link: https://mra.asm.org/</p><p>2. <strong>Genome Biology and Evolution</strong>, Oxford University Press, Genome report, Impact factor 4.2, Focused 1500-word papers (up to six tables or figures) that publish the main evolutionary message of new genome sequences as they become submitted to GenBank. May also contain specifically focused comparative analyses of previously published genomes that contain a substantial and novel insight of broadest evolutionary significance.</p><p>Link: https://academic.oup.com/gbe</p><p>3. <strong>Journal of Biotechnology</strong>, Elsevier, Genome announcement, Impact factor 2.9, A 500-word report announcing the availability of the completely annotated genome sequence of a biotechnologically relevant organism in the corresponding database (for eukaryotes, advanced draft genomes will also be considered). Articles can contain an Abstract, a brief report on the organism and its biotechnological relevance, a table summarizing the genome features, References and an Acknowledgement. <p>The Role</p>

<p>We are looking for a Software Engineer - Computational Biologist with 3+<br />years' experience in a similar role to design and implement a backend system<br />to support an online individualised genomics interface. This position is a<br />great opportunity for an ambitious, self-motivated individual to work in a<br />demanding, challenging and interesting role.</p>

<p>Position Description:<br />. Participate in planning, design, and implementation of Equinome back<br />end systems and technologies.<br />. Implement interfaces and management tools for back end services.<br />. Manage, analyse, interpret and visualise large genomics data sets.<br />. Work closely with scientific team to develop new features and<br />application enhancements<br />. Design, develop and manage a genomics research database.</p>

<p>Qualification/Experience:<br />. Minimum MSc in Computer Science, Genetics, Bioinformatics or in a<br />related field (A Ph.D qualification would be an advantage).<br />. Proven 3+ years of experience in similar role.<br />. Highly proficient in Python, SQL, MySQL.<br />. Excellent knowledge of mammalian genomics, bioinformatics and<br />statistical/population genetics.<br />. Hands-on experience working with large data sets.<br />. Experience with front-end technologies (HTML/CSS/Javascript) an<br />advantage.<br />. Experience in rapid web application development: e.g. Django.<br />. Knowledge or experience of Unix Scripting and R statistical<br />programming language would be an advantage.<br />. Ability to work with minimum supervision to deliver high-quality<br />code on time.<br />. Fluency in English and good written and communication skills.<br />. Meticulous attention to detail.</p>

<p>They are using the latest DNA sequencing technology to read the genetic makeup of cancer cells within tumours in ever greater detail, teasing out patterns of evolution (evolutionary rule books), cancer heterogeneity and working out what changes have happened as a tumour evolves. We’re also investigating the processes that cause mutations and accelerate tumour evolution and working out how they might be stopped. And we are running evolutionary clinical trials with immune and targeted therapies to bring the benefits of our work to patients as quickly as possible.</p>

	<title><![CDATA[Roary: the Pan Genome Pipeline]]></title>
	<description><![CDATA[<p><span>Roary is a high speed stand alone pan genome pipeline, which takes annotated assemblies in GFF3 format (produced by Prokka (Seemann, 2014)) and calculates the pan genome. Using a standard desktop PC, it can analyse datasets with thousands of samples, something which is computationally infeasible with existing methods, without compromising the quality of the results. 128 samples can be analysed in under 1 hour using 1 GB of RAM and a single processor. To perform this analysis using existing methods would take weeks and hundreds of GB of RAM.
