	<title><![CDATA[ULTRA (ULTRA Locates Tandemly Repetitive Areas) : Effective Labeling of Repetitive Genomic Sequence]]></title>
	<description><![CDATA[<p dir="auto">ULTRA is a tool to find and annotate tandem repeats inside genomic sequence. It is able to find repeats of any length and of any period (up to a maximum period of 4000). It can find highly decayed repeats missed by other software, and it will also be able to find very large repeats in highly repetitive sequence, regardless of the size of sequence or length of repeats. ULTRA offers meaningful annotation scores and can produce annotation P-values at user request.</p>

<p>The training scope will be in the following areas but not limited to:</p>

	<title><![CDATA[CrocoBLAST: Optimized parallel implementation of local sequence alignment algorithms]]></title>
	<description><![CDATA[<p><span>Local sequence alignment is a cornerstone of bioinformatics, allowing to compare the amino-acid sequences of different proteins, or the nucleotide sequences of different pieces of DNA. The Basic Local Alignment Search Tool (BLAST) has revolutionized the field of bioinformatics, and is currently implemented in all free and commercial bioinformatics packages. However, with the advent of Next Generation Sequencing (NGS) and the development of new sequencing techniques, the utility of traditional BLAST implementations is limited. CrocoBLAST combines the accuracy and general applicability of BLAST with computational efficiency, accessibility, and user experience, so that NGS data can be analyzed efficiently even when only modest computational resources are available.</span></p>

<p>• Work within a fast-paced, collaborative environment with small project teams working on a variety of tasks ranging from new product development to DNA data processing<br />• Collaborate with Centrillion research scientists in order to bridge the gap between the laboratory and the digital world<br />• Develop tools to enable research projects to cope with the enormous amounts of data produced by modern DNA sequencing experiments<br />• Build simulation algorithms to help guide and analyze research done in the lab<br />• Solve challenging engineering problems that require the development of innovative algorithms</p>

<p>Requirements</p>

<p>• Strong background in mathematics/statistics with a degree in a related field<br />• Strong analytical, coding, communication, and organizational skills<br />• Experience with algorithm development, simulations, and data analysis<br />• Proficiency in at least one modern programming language (like Python or Perl)<br />• Experience analyzing genetic and biological data sets (e.g., DNA data analysis and image analysis)<br />• Experience with machine learning and pattern recognition is preferred</p>

	<title><![CDATA[NanoSim: nanopore sequence read simulator based on statistical characterization.]]></title>
	<description><![CDATA[<p><span>NanoSim, a fast and scalable read simulator that captures the technology-specific features of ONT data and allows for adjustments upon improvement of nanopore sequencing technology. The first step of NanoSim is read characterization, which provides a comprehensive alignment-based analysis and generates a set of read profiles serving as the input to the next step, the simulation stage. The simulation stage uses the model built in the previous step to produce in silico reads for a given reference genome. NanoSim is written in Python and R. The objective of this examination is to certify bioinformatics professionals, trained formally as well as self-trained.Registration will open from March 9,2015 to April 30,2015. Pondicherry University, Puducherry has been identified as a nodal agency by the Department of Biotechnology, Govt. of India to coordinate this examination along with nine centres namely, Pune University, Pune; Anna University, Chennai; Calcutta University, Kolkata; Institute of Bioinformatics &amp; Applied Biotechnology, Bangalore; North-Eastern Hill University, Shillong, University of Hyderabad, Hyderabad; University of Kerala, Thiruvananthapuram; Jawaharlal Nehru University, New Delhi and Assam Agricultural University, Guwahati. 	<title><![CDATA[MSAProbs - Parallel and accurate multiple sequence alignment]]></title>
	<description><![CDATA[<p><strong>MSAProbs</strong><span>&nbsp;is a well-established state-of-the-art multiple sequence alignment algorithm for protein sequences. The design of MSAProbs is based on a combination of pair hidden Markov models and partition functions to calculate posterior probabilities. Assessed using the popular benchmarks: BAliBASE, PREFAB, SABmark and OXBENCH, MSAProbs achieves statistically significant accuracy improvements over the existing top performing aligners, including ClustalW, MAFFT, MUSCLE, ProbCons and Probalign.
