<p>Protein function annotation and machine learning - UPMC - Paris, France</p>

<p>Job Description: We are interested in finding an excellent postdoc with interests in protein functional annotation, machine learning and computer grids. The position is open for 3.5 years at the Université Pierre et Marie Curie, in the heart of paris.</p>

<p>Research topic: Protein function annotation, multiple probabilistic models, domain architecture, machine learning, combinatorial optimization, computer grid.</p>

<p>Title: A novel integrative platform for large scale protein annotation that exploits a multitude of diversified probabilistic models in several protein signature databases.</p>

<p>We propose a novel integrated approach for large scale protein annotation that will exploit an unprecedented amount of genomic data as well as sophisticated machine learning techniques and combinatorial optimization approaches taking advantages of High Performance Computing (HPC) environments. The idea is to uncover as much as possible the evolutionary processes of protein sequences that took place throughout the whole tree of life and that affected the evolution of a protein family. We have already demonstrated in a previous work that the problem of functional annotation is inherent to the ability of uncovering such paths. Now, we shall extend this approach to large scale genome annotation by considering 11 different protein databases, constituted by about 10^9 protein sequences, and by producing a large pool of diversified probabilistic models coding for about 10^7 evolutionary protein pathways. Such models will be used to search for specific domains in genomes to be annotated. Our previous methodology needs to be fundamentally improved to deal with this large amount of biological data. In this project, we shall work on the algorithms to reduce the space of models and the search complexity, and we shall implement some important algorithmic changes towards the realization of a powerful integrated annotation tool.</p>

<p>Where: This project is run on the Laboratoire de Biologie Computationnelle et Quantitative UMR7238 CNRS-UPMC – Analytical Genomics team, headed by A.Carbone. It is co-advised with Pierre-Henri Wuillemin, Laboratoire d’Informatique de Paris 6 – Equipe DECISION.</p>

	<title><![CDATA[Complete genome sequence of Wuhan seafood market pneumonia virus is out !]]></title>
	<description><![CDATA[<p>Wuhan-Hu-1 claimed at least 40 lives and infected at least 1300 others in China. Cases are now being reported from Thailand, Singapore, Malaysia, South Korea, Japan, Vietnam, Nepal, France, Australia and even as far as the US.&nbsp;On Jan 10 2020, while news of the first fatality was barely trickling in, the <a href="https://www.ncbi.nlm.nih.gov/nuccore/MN908947">29,903 letters</a> constituting the viral genome from an affected individual in Wuhan had already been elucidated (even though a few corrections were made subsequently). All the viral genome sequences from affected individuals are very very close to each other. Several are identical and none has more than 5 differences (99.983% similarity). 	<title><![CDATA[BlobToolKit: A toolkit for genome assembly QC]]></title>
	<description><![CDATA[<p>Filtering raw genomic datasets is essential to avoid chimeric assemblies and to increase the validity of sequence-based biological inference. BlobToolKit extends the BlobTools<span>1</span>/Blobology<span>2</span>&nbsp;approach to simplify interactive and reproducible filtering.</p>
<p>BlobToolKit is comprised of four components:</p>
<ol>
<li><a href="https://blobtoolkit.genomehubs.org/btk-viewer/">BlobToolKit Viewer</a>&nbsp;allows browser-based interactive visualisation and filtering of preliminary or published genomic datasets even for highly fragmented assemblies.</li>
<li><a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;is a command-line program to convert assemblies and analysis results into datasets that can be further processed using&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;and/or visualised in the Viewer.</li>
<li>The&nbsp;<a href="https://blobtoolkit.genomehubs.org/specification/">BlobToolKit Specification</a>&nbsp;features a formal schema and validator for the JSON-based BlobDir format used by&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;and the&nbsp;<a href="https://blobtoolkit.genomehubs.org/btk-viewer/">Viewer</a>.</li>
<li>The&nbsp;<a href="https://blobtoolkit.genomehubs.org/pipeline/">BlobToolKit Pipeline</a>&nbsp;is a configurable Snakemake pipeline that automates all steps from retrieving public datasets through running analyses and generating a BlobDir dataset with&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>, ready for visualisation in the&nbsp;<a href="https://blobtoolkit.genomehubs.org/btk-viewer/">Viewer</a>.</li>

	<description><![CDATA[<p>Phytozome, the Plant Comparative Genomics portal of the Department of Energy's Joint Genome Institute, provides JGI users and the broader plant science community a hub for accessing, visualizing and analyzing JGI-sequenced plant genomes, as well as selected genomes and datasets that have been sequenced elsewhere. As of release v12.1.6, Phytozome hosts 93 assembled and annotated genomes, from 82 Viridiplantae species. More than half of these genomes have been sequenced, assembled and/or annotated with JGI Plant Science program resources.   <title><![CDATA[Internship in Computational Biology]]></title>
  <description><![CDATA[
<p>We are looking for a motivated and autonomous intern to study gene expression in hybrid organisms. The student will work on natural hybrids of two or three different species of fungal endosymbionts of grasses. The pupose of this project is to build software allowing us to identify the genomic origin of expressed genes. To do that, the intern will have to analyze expression data (from RNA-seq) to find SNPs on the sequenced mRNAs allowing to identify from which of the parental genome the expressed gene come from. The data will have to be saved in a database using the standard BioSQL schema.</p>

<p>This job will allow the intern to become more familiar with new biological and bioinformatics tools like next generation sequencing, RNA-Seq data analysis and comparative genomics.</p>

<p>In the Svardal lab they are interested how the astonishing natural diversity we see on earth came into being, by which forces it formed and how it is changing today. Hence, they are trying to understand the process of evolution, with mathematical models and through the analysis of genome sequencing data.</p>

<p>Genomes, and in particular differences between them, are a crucial source of information to understand evolution and biology in general. They provide a record of the evolutionary past of populations, their relatedness patterns, their demography, and their adaptations.</p>
