	<title><![CDATA[RepeatModeler]]></title>
	<description><![CDATA[<p><span>RepeatModeler is a de-novo repeat family identification and modeling package. At the heart of RepeatModeler are two de-novo repeat finding programs ( RECON and RepeatScout ) which employ complementary computational methods for identifying repeat element boundaries and family relationships from sequence data. 	<title><![CDATA[TGNet]]></title>
	<description><![CDATA[<p><span>Recent technological progress has greatly facilitated&nbsp;</span><em>de novo</em><span>&nbsp;genome sequencing. However,&nbsp;</span><em>de novo</em><span>&nbsp;assemblies consist in many pieces of contiguous sequence (contigs) arranged in thousands of scaffolds instead of small numbers of chromosomes. Confirming and improving the quality of such assemblies is critical for subsequent analysis.&nbsp;</span></p>

<p>In brief, our scripts create Cytoscape files to visualize transcript evidence that suggests adjacency between scaffolds and contigs.</p>

	<title><![CDATA[BRAKER: pipeline for fully automated prediction of protein coding genes with GeneMark-ES/ET and AUGUSTUS in novel eukaryotic genomes]]></title>
	<description><![CDATA[<p><span>Gene finding in eukaryotic genomes is notoriously difficult to automate. The task is to design a work flow with a minimal set of tools that would reach state-of-the-art performance across a wide range of species. GeneMark-ET is a gene prediction tool that incorporates RNA-Seq data into unsupervised training and subsequently generates ab initio gene predictions. AUGUSTUS is a gene finder that usually requires supervised training and uses information from RNA-Seq reads in the prediction step. Complementary strengths of GeneMark-ET and AUGUSTUS provided motivation for designing a new combined tool for automatic gene prediction.</span></p>

	<description><![CDATA[<p><span>These tutorials are written for hundreds of bioinformaticians trying to cope with large volume of next-generation sequencing (NGS) data. NGS technologies brought a dramatic shift in the world of sequencing. Merely five years back, genome sequencing of higher eukaryotes used to be very expensive endeavor. To get a genome of interest sequenced, hundreds of scientists had to raise funds together by writing a joint white-paper and petitioning to various government agencies. The tasks of sequencing and assembly were handled by dedicated sequencing facilities, of which only a few existed around the globe. 	<title><![CDATA[e-RGA: enhanced Reference Guided Assembly of Complex Genomes]]></title>
	<description><![CDATA[<p><span>Next Generation Sequencing has totally changed genomics: we are able to produce huge amounts of data at an incredibly low cost compared to Sanger sequencing. Despite this, some old problems have become even more difficult, de novo assembly being on top of this list. Despite efforts to design tools able to assemble, de novo, an organism sequenced with short reads, the results are still far from those achievable with long reads. In this paper, we propose a novel method that aims to improve de novo assembly in the presence of a closely related reference. 	<title><![CDATA[Maq: Mapping and Assembly with Quality]]></title>
	<description><![CDATA[<p><strong>Maq</strong>&nbsp;stands for&nbsp;<em>Mapping and Assembly with Quality</em>&nbsp;It builds assembly by mapping short reads to reference sequences. Maq is a project hosted by&nbsp;<a href="http://sourceforge.net/">SourceForge.net</a>. The project page is available at<a href="http://sourceforge.net/projects/maq/">http://sourceforge.net/projects/maq/</a>. Maq is previously known as mapass2.</p>
<h2>Run Maq Now</h2>
<p>Follow these steps to try Maq. All you need is a reference sequence file in the FASTA format.</p>
<ol>
<li>Prepare a reference sequence (ref.fasta). Better a bacterial genome.</li>
<li>Download maq, maq-data and maqview at the&nbsp;<a href="http://sourceforge.net/project/showfiles.php?group_id=191815">download page</a>.</li>
<li>Copy maq, maq.pl and maq_eval.pl to the $PATH or to the same directory.</li>
<li>Simulate diploid reference and read sequences, map reads, call variants and evaluate the results in one go:

where&nbsp;<em>calib-30.dat</em>&nbsp;is contained in maq-data.</li>
<li>View the alignment:

	<title><![CDATA[MECAT: fast mapping, error correction, and de novo assembly for single-molecule sequencing reads]]></title>
	<description><![CDATA[<p>MECAT is an ultra-fast Mapping, Error Correction and de novo Assembly Tools for single molecula sequencing (SMRT) reads. MECAT employs novel alignment and error correction algorithms that are much more efficient than the state of art of aligners and error correction tools. MECAT can be used for effectively de novo assemblying large genomes. For example, on a 32-thread computer with 2.0 GHz CPU , MECAT takes 9.5 days to assemble a human genome based on 54x SMRT data, which is 40 times faster than the current&nbsp;<a href="http://cbcb.umd.edu/software/pbcr/mhap/">PBcR-Mhap pipeline</a>. MECAT performance were compared with&nbsp;<a href="http://cbcb.umd.edu/software/pbcr/mhap/">PBcR-Mhap pipeline</a>,&nbsp;<a href="https://github.com/PacificBiosciences/falcon">FALCON</a>&nbsp;and&nbsp;<a href="http://canu.readthedocs.io/en/latest/">Canu(v1.3)</a>&nbsp;in five real datasets. The quality of assembled contigs produced by MECAT is the same or better than that of the&nbsp;<a href="http://cbcb.umd.edu/software/pbcr/mhap/">PBcR-Mhap pipeline</a>&nbsp;and&nbsp;<a href="https://github.com/PacificBiosciences/falcon">FALCON</a>.&nbsp;</p>

	<title><![CDATA[LR_Gapcloser: a tiling path-based gap closer that uses long reads to complete genome assembly]]></title>
	<description><![CDATA[<p>LR_Gapcloser is a gap closing tool using long reads from studied species. The long reads could be downloaed from public read archive database (for instance, NCBI SRA database ) or be your own data. Then they are fragmented and aligned to scaffolds using BWA mem algorithm in BWA package. In the package, we provided a compiled bwa, so the user needn't to install bwa.
