A computational pipeline for identifying single-base substitutions between two closely related genomes without the help of a reference genome. DIAL works even when the depth of coverage is insufficient for de novo assembly, and it can be extended to determine small insertions/deletions. Our main motivation is to use this tool to survey the genetic diversity of endangered species as the identified sequence differences can be used to design genotyping arrays to assist in the species' management.

mrFAST is a read mapper that is designed to map short reads to reference genome with a special emphasis on the discovery of structural variation and segmental duplications. mrFAST maps short reads with respect to user defined error threshold, including indels up to 4+4 bp. This manual, describes how to choose the parameters and tune mrFAST with respect to the library settings. mrFAST is designed to find 'all' mappings for a given set of reads, however it can return one "best" map location if the relevant parameter is invoked.

OPERA : Optimal Paired-End Read Assembler

OPERA (Optimal Paired-End Read Assembler) is a sequence assembly program (http://en.wikipedia.org/wiki/Sequence_assembly). It uses information from paired-end/mate-pair/long reads to order and orient the intermediate contigs/scaffolds assembled in a genome assembly project, in a process known as Scaffolding. OPERA is based on an exact algorithm that is guaranteed to minimize the discordance of scaffolds with the information provided by the paired-end/mate-pair/long reads (for further details see Gao et al, 2011).

Note that since the original publication, we have made significant changes to OPERA (v1.0 onwards) including refinements to its basic algorithm (to reduce local errors, improve efficiency etc.) and incorporated features that are important for scaffolding large genomes (multi-library support, better repeat-handling etc.), in addition to other scalability and usability improvements (bam and gzip support, smaller memory footprint). We therefore encourage you to download and use our latest version: OPERA-LG. In our benchmarks, it has significantly improved corrected N50 and reduced the number of scaffolding errors. Furthermore, our latest release contains the wrapper script OPERA-long-read that enables scaffolding with long-reads from third-generation sequencing technologies (PacBio or Oxford Nanopore). The manuscript describing the new features and algorithms is available at Genome Biology. We look forward to getting your feedback to improve it further.

Address of the bookmark: https://sourceforge.net/p/operasf/wiki/The%20OPERA%20wiki/

Integration of the Ra assembler - a de novo DNA assembler for third generation sequencing data developed on Faculty of Electrical Engineering and Computing (FER), Ruder Boskovic Institute (RBI) and Genome Institute of Singapore (GIS).

Ra is in development since 2014 in the form of several separate components that used to be run individually.
This project aims to ease the usage of Ra by integrating it into a complete de novo assembly tool.

Unlike other state-of-the-art assemblers, Ra does not have an error correction step. Instead, it relies on detecting overlaps using a very sensitive and specific overlapper ("graphmap -w owler", https://github.com/isovic/graphmap) and constructing and reducing an overlap graph (Ra layout, https://github.com/mariokostelac/ra).

Address of the bookmark: https://github.com/mariokostelac/ra-integrate/

It is amusing how brain of bioinformaticians work! Learning a new programming language for days feels so much of fun that making 5 minute discussion with neighbours (unless under special circumstances!) in our own mother-tongue. Today every bioinformatician keeps more than few languages and core IT toolkits on their plate. It has become mandatory to be able to mould different code snippets to build our own custom workflows, and thus keeping syntax at our fingertips has become essential.Although Google is best way to get syntax problem solved, it is not a bad idea to keep reference sheets is our smartphones or stick out some printed sheets on the back of your door, in the old fashion way!!

Address of the bookmark: http://infoplatter.wordpress.com/2014/04/06/bioinformaticians-pocket-reference/
