	<description><![CDATA[<p><strong><em>BioDownloader</em></strong> is a program for downloading and/or updating files from ftp/http servers. The program has unique features that are specifically designed to deal with bioinformatics data files and servers:</p>
<ul>
<li>optimized to work with vast amount of data and very large file sets (~ 10,000 - 100,000).</li>
<li>allows the selective retrieval of only the required files (file masks, ls-lR parsing, recursive search, updates)</li>
<li>has a built-in repository containing the settings for the most common bioinformatics download needs</li>
<li>built-in wizard for batch post-processing of downloaded files (archive extraction, file conversion, etc.)</li>
<li>capable of performing multiple download or update tasks simultaneously</li>
</ul>
<p>BioDownloader has a built-in repository containing the settings for common bioinformatics file-synchronization needs, including the Protein Data Bank (PDB) and National Center for Biotechnology Information (NCBI) databases. It can post-process downloaded files, including archive extraction and file conversions.</p>

	<title><![CDATA[DAGchainer: Computing Chains of Syntenic Genes in Complete Genomes]]></title>
	<description><![CDATA[<p>The DAGchainer software computes chains of syntenic genes found within complete genome sequences. As input, DAGchainer accepts a list of gene pairs with sequence homology along with their genome coordinates. Using a scoring function which accounts for the distance between neighboring genes on each DNA molecule and the BLAST E-value score between homologs, maximally scoring chains of ordered gene pairs are computed and reported. This algorithm can be used to mine large evolutionary conserved regions of genomes between two organisms. Alternatively, by examining colinear sets of homologous genes found within a single genome, segmental genome duplications can be revealed.</p>

	<title><![CDATA[YASRA: Reference based assembler]]></title>
	<description><![CDATA[<p>YASRA (Yet Another Short Read Assembler) performs comparative assembly of short reads using a reference genome, which can differ substantially from the genome being sequenced. Mapping reads to reference genomes makes use of LASTZ (Harris et al), a pairwise sequence aligner compatible with BLASTZ. Special scoring sets were derived to improve the performance, both in runtime and quality for 454 and Illumina sequence reads.</p>
<p>YASRA uses LASTZ (<a href="http://bx.psu.edu/miller_lab">http://bx.psu.edu/miller_lab</a> for released version and <a href="http://www.bx.psu.edu/%7Ersharris/lastz/newer">http://www.bx.psu.edu/~rsharris/lastz/newer</a> for newer version) for aligning the sequences to the reference genome. 	<description><![CDATA[<p><span>High throughput sequencing (HTS) technologies are being applied to a wide range of important topics in biology. However, the analyses of non-model organisms, for which little previous sequence information is available, pose specific problems. This course addresses the specific strengths and weaknesses of alternative HTS technologies, the computational resources needed for HTS, and how to analyze non-model species using HTS. 	<description><![CDATA[<p>Unfortunately, we now live in a world where the integrity of peer-reviewed journals is being threatened by the rise of the academic version of fake news &ndash; something many call &ldquo;predatory publishing". &nbsp;Mostly in academic publishing world, "predatory open access publishing" is an exploitative open-access publishing business model that involves charging publication fees to authors without providing the editorial and publishing services associated with legitimate journals (open access or not).</p><p>Nearly 20% of the such journals have a flashy impact factor and quick publication time, which are quick give-aways. Interestingly, under contact address, some journal websites do not even provide any address to contact. All of this has led to the emergence of a new and dark market of deceptive publishers that exploit the concept of open access and provide channels for &ldquo;scientific journal&rdquo; publication with little or no peer review. For a fee, they will publish almost anything &ndash; even if the study was fatally flawed. 	<description><![CDATA[<p><span>Synteny Portal, a versatile web-based application portal for constructing, visualizing and browsing synteny blocks. With Synteny Portal, users can easily (i) construct synteny blocks among multiple species by using prebuilt alignments in the UCSC genome browser database, (ii) visualize and download syntenic relationships as high-quality images, (iii) browse synteny blocks with genetic information and (iv) download the details of synteny blocks to be used as input for downstream synteny-based analyses, all in an intuitive and easy-to-use web-based interface. We believe that Synteny Portal will serve as a highly valuable tool that will enable biologists to easily perform comparative genomics studies by compensating limitations of existing tools. 	<title><![CDATA[SOAP2 : Short Oligonucleotide Analysis Package 2]]></title>
	<description><![CDATA[SOAPaligner/soap2 is a member of the SOAP (Short Oligonucleotide Analysis Package). It is an updated version of SOAP software for short oligonucleotide alignment. The new program features in super fast and accurate alignment for huge amounts of short reads generated by Illumina/Solexa Genome Analyzer. Compared to soap v1, it is one order of magnitude faster. It require only 2 minutes aligning one million single-end reads onto the human reference genome. Another remarkable improvement of SOAPaligner is that it now supports a wide range of the read length.

SOAPaligner benefitted in time and space efficiency by a revolution in the basic data structures and algorithms used.The core algorithms and the indexing data structures (2way-BWT) are developed by the algorithms research group of the Department of Computer Science, the University of Hong Kong (T.W. Lam, Alan Tam, Simon Wong, Edward Wu and S.M. 	<title><![CDATA[Barrnap: Bacterial ribosomal RNA predictor]]></title>
	<description><![CDATA[<p>Barrnap predicts the location of ribosomal RNA genes in genomes. It supports bacteria (5S,23S,16S), archaea (5S,5.8S,23S,16S), mitochondria (12S,16S) and eukaryotes (5S,5.8S,28S,18S).</p>
<p>It takes FASTA DNA sequence as input, and write GFF3 as output. It uses the new NHMMER tool that comes with HMMER 3.1 for HMM searching in RNA:DNA style. NHMMER binaries for 64-bit Linux and Mac OS X are included and will be auto-detected. 	<title><![CDATA[S-plot2: Rapid Visual and Statistical Analysis of Genomic Sequences]]></title>
	<description><![CDATA[<p><span>S-plot2 creates an interactive, two-dimensional heatmap capturing the similarities and dissimilarities in nucleotide usage between genomic sequences (partial or complete). In S-plot2, whole eukaryotic chromosomes and smaller prokaryotic genomes can be efficiently compared. The tool includes functionality to extract, analyze, and automate BLAST queries of regions of interest within the heatmap.
