	<title><![CDATA[BEAP: Blast Extension and Assembly Program]]></title>
	<description><![CDATA[The Blast Extension and Assembly Program (BEAP) is a computer program that uses a short starting DNA fragment, often a EST or partial gene segment, as "primer", to recursively blast nucleotide databases in an attempt to obtain all sequences that overlaps, directly or indirectly, with the "primer" therefore help to "extend" the length of the original sequence for constructing a "full length" sequence for functional analysis, or at least to obtain neighboring regions of the segment for SNP discovery and linkage disequilibrium analysis. The confidence of assembling the resulting sequences is achieved by using a known genome, such as human genome, as a reference.

	<description><![CDATA[<p>Tbl2asn is a command-line program that automates the creation of sequence records for submission to GenBank. It uses many of the same functions as Sequin but is driven generally by data files. Tbl2asn generates .sqn files for submission to GenBank. Additional manual editing is not required before submission.</p>

	<title><![CDATA[REAPR: a universal tool for genome assembly evaluation]]></title>
	<description><![CDATA[<p>REAPR is a tool that evaluates the accuracy of a genome assembly using mapped paired end reads, without the use of a reference genome for comparison. It can be used in any stage of an assembly pipeline to automatically break incorrect scaffolds and flag other errors in an assembly for manual inspection. It reports mis-assemblies and other warnings, and produces a new broken assembly based on the error calls.</p>
<p>The software requires as input an assembly in FASTA format and paired reads mapped to the assembly in a BAM file. Mapping information such as the fragment coverage and insert size distribution is analysed to locate mis-assemblies. REAPR works best using mapped read pairs from a large insert library (at least 1000bp). Additionally, if a short insert Illumina library is also available, REAPR can combine this with the large insert library in order to score each base of the assembly.</p>

	<title><![CDATA[Many-to-many pairwise alignments of two sequence sets]]></title>
	<description><![CDATA[needleall reads a set of input sequences and compares them all to one or more sequences, writing their optimal global sequence alignments to file. It uses the Needleman-Wunsch alignment algorithm to find the optimum alignment (including gaps) of two sequences along their entire length. The algorithm uses a dynamic programming method to ensure the alignment is optimum, by exploring all possible alignments and choosing the best. A scoring matrix is read that contains values for every possible residue or nucleotide match. Needleall finds the alignment with the maximum possible score where the score of an alignment is equal to the sum of the matches taken from the scoring matrix, minus penalties arising from opening and extending gaps in the aligned sequences. <p>Evolutionary Dynamics and Population Genetics</p>

<p>Natural selection and other evolutionary forces lead to particular patterns of evolutionary dynamics, and they leave characteristic signatures on the genetic variation within populations.  We use a combination of theory and experiments to study the dynamics and population genetics of natural selection in asexual populations such as microbes and viruses. </p>

<p>We use both theory and experiments to study evolutionary dynamics and population genetics, particularly in situations where natural selection is pervasive.</p>
