	<title><![CDATA[LRCstats: a tool for evaluating long reads correction methods]]></title>
	<description><![CDATA[<p><span>LRCstats is an open-source pipeline for benchmarking DNA long read correction algorithms for long reads outputted by third generation sequencing technology such as machines produced by Pacific Biosciences. The reads produced by third generation sequencing technology, as the name suggests, are longer in length than reads produced by next generation sequencing technologies, such as those produced by Illumina. However, long reads are plagued by high error rates, which can cause issues in downstream analysis. Long read correction algorithms reduce the error rate of long reads either through self-correcting methods or using accurate, short reads outputted by next generation sequencing technologies to correct long reads.</span></p><p>Address of the bookmark: <a href="https://github.com/cchauve/lrcstats" rel="nofollow">https://github.com/cchauve/lrcstats</a></p>]]></description>

	<description><![CDATA[<p><span>Flye is a de novo assembler for single molecule sequencing reads, such as those produced by PacBio and Oxford Nanopore Technologies. It is designed for a wide range of datasets, from small bacterial projects to large mammalian-scale assemblies. The package represents a complete pipeline: it takes raw PB / ONT reads as input and outputs polished contigs. <p>A position for a Postdoctoral fellow is available in the area of bioinformatics and genomics. The Institute for Stem Cell Biology and Regenerative Medicine (inStem) is a highly collaborative environment and we are seeking an individual who can interface with both wet and dry lab scientists to use profiling technologies to advance our understanding of tissue regeneration and repair. Consequently, the selected candidate for this position can expect world-class training in integrating the fields of cell biology, molecular biology, animal models, and genomics/proteomics.</p>

<p>We are seeking an individual with expertise in analyzing next generation sequencing data, mutation calling in exome seq data, network inference, data integration, and modeling. Competitive candidates would also have programming experience in scripting languages with perl, C, C++, and R programming. This position requires a PhD in Computational Biology, Bioinformatics, Biostatistics or related fields, and evidence of scientific productivity through publications in international journals. Motivation to gain an in-depth understanding of biological phenomena is required! Applications should include a current CV and names of at least three references. 	<title><![CDATA[Deepbinner: a signal-level demultiplexer for Oxford Nanopore reads]]></title>
	<description><![CDATA[<p>Deepbinner is a tool for demultiplexing barcoded <a href="https://nanoporetech.com/">Oxford Nanopore</a> sequencing reads. It does this with a deep <a href="https://adeshpande3.github.io/adeshpande3.github.io/A-Beginner's-Guide-To-Understanding-Convolutional-Neural-Networks/">convolutional neural network</a> classifier, using many of the <a href="https://towardsdatascience.com/neural-network-architectures-156e5bad51ba">architectural advances</a> that have proven successful in image classification. 	<title><![CDATA[SHAMAN: a user-friendly website for metataxonomic analysis from raw reads to statistical analysis]]></title>
	<description><![CDATA[<p><span>SHAMAN is a shiny application for differential analysis of metagenomic data (16S, 18S, 23S, 28S, ITS and WGS) including bioinformatics treatment of raw reads for targeted metagenomics, statistical analysis and results visualization with a large variety of plots (barplot, boxplot, heatmap, &hellip;).</span><br><span>The bioinformatics treatment is based on Vsearch [</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/27781170">Rognes 2016</a><span>] which showed to be both accurate and fast [</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/26664811">Wescott 2015</a><span>].The statistical analysis is based on DESeq2 R package [</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/20979621">Anders and Huber 2010</a><span>] which robustly identifies the differential abundant features as suggested in [</span><a href="http://www.ncbi.nlm.nih.gov/pmc/articles/PMC3974642/">McMurdie and Holmes 2014</a><span>] and [</span><a href="http://www.ncbi.nlm.nih.gov/pmc/articles/PMC4727335/">Jonsson2016</a><span>]. SHAMAN robustly identifies the differential abundant genera with the Generalized Linear Model implemented in DESeq2 [</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/25516281">Love 2014</a><span>].</span><br><span>SHAMAN is compatible with standard formats for metagenomic analysis (.csv, .tsv, .biom) and figures can be downloaded in several formats.
