	<title><![CDATA[iTOL: interactive Tree Of Life]]></title>
	<description><![CDATA[<p><strong>Interactive Tree Of Life</strong><span>&nbsp;is an online tool for the display and manipulation of phylogenetic trees. It provides most of the features available in other tree viewers, and offers a novel circular tree layout, which makes it easy to visualize mid-sized tree (up to several thousand leaves). Trees can be exported to several graphical formats, both bitmap and vector based.</span></p>
<p><img src="http://itol.embl.de/img/home/ex3.png" alt="image" style="border: 0px;"><br><span>There are several pre-computed trees available for display, including the main Tree Of Life, described in&nbsp;</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/16513982">Ciccarelli, et al., 2006</a><span>. 	<title><![CDATA[SIMA C++ Implementation: Simultaneous Multiple Alignment of LC/MS Peak Lists]]></title>
	<description><![CDATA[<p style="text-align: justify;">This is the c++ implementation for SIMA - Simultaneous Multiple Alignment of LC/MS Peak Lists. The package contains C++ source code as well as two binary files. The latter were tested under various operating systems, including Windows XP SP3 32bit, Windows Vista 32bit, Windows 2008 Server, Windows 7 32bit and 64bit, Ubuntu 10.04 64bit, Ubuntu 10.10 64bit, and gentoo AMD64.</p>

  <title><![CDATA[Open Positions in Pasini’s lab]]></title>

<p>Computational Biologists<br />Open to PhD-student and Post-doc candidates<br />We are looking for wet and computational biologists to work on an ERC funded project in our<br />laboratory located at the Department of Experimental Oncology of the European Institute of<br />Oncology in Milan (Italy). The project will focus on different aspects of the function of Polycomb<br />Group proteins and other chromatin modifying activities in relation to their role in regulating cellular<br />identity in the development of adult tissues.<br />The candidates will be in charge of computational analysis and data management related to the<br />project. She/he will directly interact with the wet scientists working in our laboratory while working<br />embedded in the community of computational biologists present at our institution. The work will<br />involve the analysis of sequencing data produced with cutting edge technologies to study gene<br />expression and chromatin environment including data produced on rare cell populations and single<br />cells. The applicants must have a good knowledge of programming in python/perl/java along with<br />strong statistical background and performing analysis in R platform. A biological background is<br />also recommended however it’s not mandatory for application.<br />Each applicant should submit a full CV (with a detailed description of her/his background,<br />expertise, achievements and publication records) together with a letter of intent and at least two<br />contacts for recommendations (for a post-doc position). Competitive salary will be offered based<br />on the experience of the candidate. 	<title><![CDATA[MafTools]]></title>
	<description><![CDATA[<p>maftools - An R package to summarize, analyze and visualize MAF files. <a href="https://github.com/PoisonAlien/maftools#introduction"></a>Introduction.</p>
<p>With advances in Cancer Genomics, Mutation Annotation Format (MAF) is being widley accepted and used to store variants detected. <a href="http://cancergenome.nih.gov">The Cancer Genome Atlas</a> Project has seqenced over 30 different cancers with sample size of each cancer type being over 200. The <a href="https://wiki.nci.nih.gov/display/TCGA/TCGA+MAF+Files">resulting data</a> consisting of genetic variants is stored in the form of <a href="https://wiki.nci.nih.gov/display/TCGA/Mutation+Annotation+Format+%28MAF%29+Specification">Mutation Annotation Format</a>. This package attempts to summarize, analyze, annotate and visualize MAF files in an efficient manner either from TCGA sources or any in-house studies as long as the data is in MAF format. Maftools can also handle ICGC Simple Somatic Mutation format.</p>

	<title><![CDATA[Basics of BLAST Programs !]]></title>
	<description><![CDATA[<p>The Basic Local Alignment Search Tool (BLAST) is a powerful bioinformatics program used to compare an input sequence (such as DNA, RNA, or protein sequences) against a database of sequences to find regions of similarity. Developed by the National Center for Biotechnology Information (NCBI), BLAST is widely used for identifying species, finding functional and evolutionary relationships between sequences, and predicting the function of novel sequences.</p><p>Key Features of BLAST:<br />1. Sequence Comparison: BLAST searches for local alignments between the query sequence and sequences in a database. It identifies regions of similarity, which can help infer functional and evolutionary relationships.</p><p>2. Speed and Efficiency: BLAST uses heuristic algorithms, making it faster than exhaustive search methods, suitable for large-scale database searches.</p><p>3. Versatility: There are several versions of BLAST for different types of sequence comparisons:<br /> - blastn: Compares a nucleotide query sequence against a nucleotide sequence database.<br /> - blastp: Compares a protein query sequence against a protein sequence database.<br /> - blastx: Compares a nucleotide query sequence translated in all reading frames against a protein sequence database.<br /> - tblastn: Compares a protein query sequence against a nucleotide sequence database translated in all reading frames.<br /> - tblastx: Compares the six-frame translations of a nucleotide query sequence against the six-frame translations of a nucleotide sequence database.</p><p>4.
