  <title><![CDATA[Job offer for a postdoctoral researcher in genomics / bioinformatics (2 years)]]></title>

<p>Ongoing research in the group of Karine Van Doninck involves topics at the core of<br />evolutionary biology, including the evolution of sex, genome maintenance,<br />recombination and extreme stress resistance on different eukaryotic systems,<br />including rotifers, amoeba and Corbicula clams. We are employing different tools<br />(including experimental ecology, population genetics, phylogeny, comparative<br />genomics, transcriptomics, bioinformatics, molecular and cellular biology) to study<br />evolutionary processes at the level of populations, both experimental and natural, and<br />genomes.</p>

<p>Offer<br />We offer a full-time contract for two years. The contract starts between October 2021<br />and December 2021. The position involves no or extremely light teaching load, if the<br />candidate is interested. Salaries are competitive at the European level. The recruited<br />person will benefit from the Belgian social insurance scheme (health care, etc.) without<br />additional expenses.</p>

<p>Profile<br />Applicants are expected to show outstanding commitment to research and must have<br />obtained a PhD by the start of the position. A strong expertise in genomics is required.<br />More specifically, solid competences in bioinformatics (e.g. scripting pipelines) and in<br />genome evolution are needed. Knowledge or interest regarding recombination,<br />metazoan evolution, phylogenomics and population genomics is an added-value.</p>

	<title><![CDATA[RNA-seq workflow: gene-level exploratory analysis and differential expression]]></title>
	<description><![CDATA[<p><span>Here we walk through an end-to-end gene-level RNA-seq differential expression workflow using Bioconductor packages. We will start from the FASTQ files, show how these were quantified to the reference transcripts, and prepare gene-level count datasets for downstream analysis.   <title><![CDATA[Rotifers Lab]]></title>
  <description><![CDATA[
<p>For scientists in the MBL’s Gribble Lab, the rotifer (Brachionus manjavacas) is used as a model organism to study evolution, stress responses, the biology of aging, and maternal effects. Rotifers are small, easy to grow in the lab, have a short lifespan, and share many of their genes with humans. That makes them ideal specimens in which to address questions relevant to human health as well as understand basic biological and evolutionary processes. Brachionus rotifers produces eggs that can be completely dried and frozen for decades, then hatch within a day when exposed to water and light.</p>

	<title><![CDATA[Bactopia: a flexible pipeline for complete analysis of bacterial genomes]]></title>
	<description><![CDATA[<p>Bactopia is a flexible pipeline for complete analysis of bacterial genomes. The goal of Bactopia is process your data with a broad set of tools, so that you can get to the fun part of analyses quicker!</p>
<p>Bactopia was inspired by&nbsp;<a href="https://staphopia.github.io/">Staphopia</a>, a workflow we (Tim Read and myself) released that is targeted towards&nbsp;<em>Staphylococcus aureus</em>&nbsp;genomes. Using what we learned from Staphopia and user feedback, Bactopia was developed from scratch with usability, portability, and speed in mind from the start.</p>
<p>Bactopia uses&nbsp;<a href="https://www.nextflow.io/">Nextflow</a>&nbsp;to manage the workflow, allowing for support of many types of environments (e.g. cluster or cloud). Bactopia allows for the usage of many public datasets as well as your own datasets to further enhance the analysis of your sequencing. Bactopia only uses software packages available from&nbsp;<a href="https://bioconda.github.io/">Bioconda</a>&nbsp;and&nbsp;<a href="https://conda-forge.org/">Conda-Forge</a>&nbsp;to make installation as simple as possible for&nbsp;<em>all</em>&nbsp;users.</p>
<p>To highlight the use of&nbsp;<a href="https://bactopia.github.io/latest/full-guide/">Bactopia</a>&nbsp;and&nbsp;<a href="https://bactopia.github.io/latest/bactopia-tools/">Bactopia Tools</a>, we performed an analysis of 1,664 public&nbsp;<em>Lactobacillus</em>&nbsp;genomes, focusing on&nbsp;<em>Lactobacillus crispatus</em>, a species that is a common part of the human vaginal microbiome. The results from this analysis are published in mSystems under the title:&nbsp;<em><a href="https://doi.org/10.1128/mSystems.00190-20">Bactopia: a flexible pipeline for complete analysis of bacterial genomes</a></em></p>

The scholar<br />will have the opportunity also work with Professor Sam Sheppard at<br />The University of Oxford on joint projects. <p>The job description: "This research position focuses on the science<br />of bacterial evolution. It will consist of researching theoretical<br />principles, but could include translational applications. Phylogenomic<br />and bioinformatic analysis of bacterial populations in nature or<br />in laboratory experiments will be a key component of the work. Prior<br />experience is an asset though training will be possible at PMI.<br />Likewise, laboratory microbiological, molecular, and biochemical<br />skills are an asset though not essential. Communication and critical<br />thinking skills are essential for performing the work and for<br />communicating to the local and international scientific communities.<br />Participating in team or independent grant writing to obtain research<br />funding will be required. <p>UNIVERSITY OF CALCUTTA</p>

<p>A walk-in-interview will be held on 15.7.2013 at 12 noon in the Department of Biophysics, Molecular Biology and Bioinformatics, 92 A.P.C Road, Kolkata-700 009 to select one trainee research fellow and two students under DIC. The positions are purely temporary and would be for a period of six months from the date of joining which may be extended by another six months subject to successful performance.</p>

<p>Qualification:</p>

<p>For the Trainee Research Fellow: Should have a master degree in Bioinformatics or allied subjects and should have biological database development experience. Must have at least one publication.</p>

<p>For the Students: Should have a master degree in Bioinformatics or allied subjects and should be proficient in C-programming language. Must be familiar with techniques of Developmental Biology.</p>

<p>The Trainee Research Fellow would be paid a consolidated sum of Rs 10000/- per month and the students would be paid a sum amount Rs. 7000/- per month during the tenure of the project.</p>
