	<title><![CDATA[Flye: Fast and accurate de novo assembler for single molecule sequencing reads]]></title>
	<description><![CDATA[<p><span>Flye is a de novo assembler for single molecule sequencing reads, such as those produced by PacBio and Oxford Nanopore Technologies. It is designed for a wide range of datasets, from small bacterial projects to large mammalian-scale assemblies. The package represents a complete pipeline: it takes raw PB / ONT reads as input and outputs polished contigs. 	<title><![CDATA[Parliament2: Runs a combination of tools to generate structural variant calls on whole-genome sequencing data]]></title>
	<description><![CDATA[<p>Parliament2 identifies structural variants in a given sample relative to a reference genome. These structural variants cover large deletion events that are called as Deletions of a region, Insertions of a sequence into a region, Duplications of a region, Inversions of a region, or Translocations between two regions in the genome.</p>
<p>Parliament2 runs a combination of tools to generate structural variant calls on whole-genome sequencing data. It can run the following callers: Breakdancer, Breakseq2, CNVnator, Delly2, Manta, and Lumpy. Because of synergies in how the programs use computational resources, these are all run in parallel. 	<title><![CDATA[Smudgeplot: Inference of ploidy and heterozygosity structure using whole genome sequencing data]]></title>
	<description><![CDATA[<p dir="auto">This tool extracts heterozygous kmer pairs from kmer count databases and performs gymnastics with them. We are able to disentangle genome structure by comparing the sum of kmer pair coverages (CovA + CovB) to their relative coverage (CovB / (CovA + CovB)). Such an approach also allows us to analyze obscure genomes with duplications, various ploidy levels, etc.</p>
<p dir="auto">Smudgeplots are computed from raw or even better from trimmed reads and show the haplotype structure using heterozygous kmer pairs. For example:</p>

	<description><![CDATA[<p>SVEngine (Structural Variants Engine)</p>

<li>SVEngine is a multi-purpose and self-contained simulator for whole genome scale spike-in of thousands of SV events of various types in both single-sample and matched sample scenarios.</li>
<li>SVEngine takes as input reference contigs in FASTA files, variant meta distribution as specified in META files (see Manual) or specific variant information as specified in VAR files (see Manual) and NEWICK files for specifying clonal phylogenetic trees in cancer.</li>
<li>SVEngine outpus alterred contigs in FASTA files, spiked-in variants in VAR files (see Manual), simulated short read in FASTQ files and aligned short reads in BAM files.</li>

	<title><![CDATA[Versatile genome assembly evaluation with QUAST-LG]]></title>
	<description><![CDATA[<p>QUAST-LG is an extension of&nbsp;<a href="http://cab.spbu.ru/software/quast/">QUAST</a>&nbsp;intended for evaluating large-scale genome assemblies (up to mammalian-size).</p>
<p>QUAST-LG&nbsp;is included in the QUAST&nbsp; package starting from version 5.0.0 (<a href="https://sourceforge.net/projects/quast/files/latest/download?source=files">download the latest release</a>). Run QUAST as usual and do not forget to add&nbsp;<span>‐‐large</span>&nbsp;option to your command!</p>

	<title><![CDATA[CLARK: Fast, accurate and versatile sequence classification system]]></title>
	<description><![CDATA[<p><span></span><a href="http://dx.doi.org/10.1186/s12864-015-1419-2"><strong>CLARK</strong></a><span>, a method based on a supervised sequence classification using discriminative&nbsp;</span><em>k</em><span>-mers. Considering two distinct specific classification problems (see the article for details), namely (1) the taxonomic classification of metagenomic reads to known bacterial genomes, and (2) the assignment of BAC clones and transcript to chromosome arms/centromeres (in the absence of a finished assembly for the reference genome), CLARK outperforms in classification speed and precision the best state-of-the-art methods.</span></p>

<p>King Abdullah University of Science and Technology (KAUST) (kaust.edu.sa) is seeking a highly motivated and skilled faculty member for the Bioinformatics track whose research focuses on development of methods and tools for Bioinformatics and Computational Biology.<br />KAUST is an international, graduate-level research university dedicated to advancing science and technology through interdisciplinary research, education, and innovation.
