	<title><![CDATA[DeCoSTAR - Detection of Co-evolution]]></title>
	<description><![CDATA[<p><span>DeCoSTAR is a software which aims at reconstructing ancestral gene or genome organizations, in the form of sets of neighborhood relations -adjacencies- between pairs of ancestral genes or gene domains.</span><br><span>Ancestral genes or domains are deduced from reconciled gene trees in a context of birth, speciation, duplication, loss, transfer, which are either given as input or computed with the&nbsp;</span><a href="http://mbb.univ-montp2.fr/MBB/download_sources/16__TERA">ecceTERA package</a><span>, to which DeCoSTAR is integrated. DeCoSTAR constructs parsimonious scenarios of gains and breakages of adjacencies, and contains in particular all the features of previous software DeCo, DeCoLT, ArtDeCo and DeClone. 	<title><![CDATA[Ancestral sequence reconstruction steps !]]></title>
	<description><![CDATA[<div><strong>Ancestral sequence reconstruction</strong>&nbsp;(<strong>ASR</strong>) &ndash; also known as&nbsp;<strong>ancestral gene</strong>/<strong>sequence reconstruction</strong>/<strong>resurrection</strong>&nbsp;&ndash; is a technique used in the study of&nbsp;molecular evolution. The method consists of the synthesis of an ancestral&nbsp;gene&nbsp;and expression of the corresponding ancestral&nbsp;protein.&nbsp;<a href="https://en.wikipedia.org/wiki/Ancestral_sequence_reconstruction#cite_note-thornton-1"></a>The idea of protein 'resurrection' was suggested in 1963 by Pauling and Zuckerkandl.<a href="https://en.wikipedia.org/wiki/Ancestral_sequence_reconstruction#cite_note-2"></a>&nbsp;Some early efforts were made in the eighties-nineties, led by the laboratory of&nbsp;Steven A. 	<title><![CDATA[REGEN: Ancestral Genome Reconstruction for Bacteria]]></title>
	<description><![CDATA[<p><span>REGEN infers evolutionary events, including gene creation and deletion and replicon fission and fusion. The reconstruction can be performed by either a maximum parsimony or a maximum likelihood method. Gene content reconstruction is based on the concept of neighboring gene pairs. 	<title><![CDATA[DeCoSTAR: Reconstructing the Ancestral Organization of Genes or Genomes Using Reconciled Phylogenies]]></title>
	<description><![CDATA[<p>DeCoSTAR computes adjacency evolutionary scenarios using a scoring scheme based on a weighted sum of adjacency gains and breakages. Solutions, both optimal and near-optimal, are sampled according to the Boltzmann&ndash;Gibbs distribution centered around parsimonious solutions, and statistical supports on ancestral and extant adjacencies are provided. DeCoSTAR supports the features of previously contributed tools that reconstruct ancestral adjacencies, namely DeCo, DeCoLT, ART-DeCo, and DeClone. 	<description><![CDATA[<p><span>WEGO (Web Gene Ontology Annotation Plot) is a simple but useful tool for visualizing, comparing and plotting GO (Gene Ontology) annotation results. As the GO vocabulary became more and more popular, WEGO was widely adopted and used in many researches. Therefore we have updated WEGO 2.0 in 2018. Here are some changes we&rsquo;ve made:</span><br><span>1. The limit of input file numbers was cancelled. Now the users could upload as many files as they want with one operation.</span><br><span>2. We have added the reference data of 9 species for users selection.</span><br><span>3. 	<title><![CDATA[RAVEN: a software suite for Matlab that allows for semi-automated reconstruction of genome-scale models]]></title>
	<description><![CDATA[<p><span>The RAVEN (Reconstruction, Analysis and Visualization of Metabolic Networks) Toolbox 2 is a software suite for Matlab that allows for semi-automated reconstruction of genome-scale models (GEMs). It makes use of published models and/or KEGG, MetaCyc databases, coupled with extensive gap-filling and quality control features. The software suite also contains methods for visualizing simulation results and omics data, as well as a range of methods for performing simulations and analyzing the results. 	<title><![CDATA[CAR: Reconstructing Contiguous Regions of an Ancestral Genome]]></title>
	<description><![CDATA[<div id="abstract-1">
<p id="p-5">We describe a new method for predicting the ancestral order and orientation of those intervals from their observed adjacencies in modern species. We combine the results from this method with data from chromosome painting experiments to produce a map of an early mammalian genome that accounts for 96.8% of the available human genome sequence data. The precision is further increased by mapping inversions as small as 31 bp. Analysis of the predicted evolutionary breakpoints in the human lineage confirms certain published observations but disagrees with others. Although only a few mammalian genomes are currently sequenced to high precision, our theoretical analyses and computer simulations indicate that our results are reasonably accurate and that they will become highly accurate in the foreseeable future. Our methods were developed as part of a project to reconstruct the genome sequence of the last ancestor of human, dogs, and most other placental mammals;</p>

	<title><![CDATA[KOBAS: a web server for gene/protein functional annotation and functional gene set enrichment]]></title>
	<description><![CDATA[<p><span>KOBAS 3.0 is a web server for gene/protein functional annotation (</span><a href="http://kobas.cbi.pku.edu.cn/annotate.php">Annotate</a><span>&nbsp;module) and functional gene set enrichment(Enrichment module). For Annotate module, it accepts gene list as input, including IDs or sequences, and generates annotations for each gene based on multiple databases about pathways, diseases, and Gene Ontology.
