	<title><![CDATA[UCSC Genome Browser and Blat software !]]></title>
	<description><![CDATA[<p>This directory contains Genome Browser and Blat application binaries built for standalone <br>command-line use on various supported Linux and UNIX platforms. To determine which set of binaries <br>to download, type "uname -a" on the command line to display your machine type. In most cases the <br>usage statement for the application can be viewed by running the binary with no arguments. <br><br>The UCSC Genome Browser and Blat software are free for academic, nonprofit, and personal use. A <br>license is required for commercial download and installation of these binaries, with the exception <br>of items built from the following source code directories, which are freely available for all uses:<br><br>&nbsp;- kent/src/utils (includes big* tools)<br>&nbsp;- kent/src/lib<br>&nbsp;- kent/src/hg/autoSql<br>&nbsp;- kent/src/hg/autoXml<br><br>For information about commercial licensing of the Genome Browser software, see <br>http://genome.ucsc.edu/license/.   <title><![CDATA[Salzberg lab]]></title>
  <description><![CDATA[
<p>We are a computational biology lab that develops novel methods for analysis of DNA and RNA sequences. Our research includes software for aligning and assembling RNA-seq data, whole-genome assembly, and microbiome analysis. We work closely with biomedical scientists to apply these methods to current problems arising in a broad spectrum of biological and medical research areas. We’re also part of the Center for Computational Biology, a group of 20+ faculty members and their labs at Johns Hopkins working on computational, statistical, and mathematical methods that can turn massive genomic data sets into biologically and clinically useful information.</p>

	<title><![CDATA[simNGS and simLibrary – Software for Simulating Next-Gen Sequencing Data]]></title>
	<description><![CDATA[<p>simNGS is software for simulating observations from Illumina sequencing machines using the statistical models behind the AYB base-calling software. By default, observations only incorporate noise due to sequencing and do not incorporate effects from more esoteric sources of noise that may be present in real data ("dust", bubbles, merged clusters, sequence-heterogeneous clusters, etc). Many of these additional sources may optionally applied.</p>
<p>simNGS takes fasta format sequences and a file describing the covariance of noise between bases and cycles observed in an actual run of the machine, randomly generates noisy intensities representing the signals for the sequence at each cycle and calculates likelihoods for all possible base calls.</p><p>Address of the bookmark: <a href="https://www.ebi.ac.uk/goldman-srv/simNGS/" rel="nofollow">https://www.ebi.ac.uk/goldman-srv/simNGS/</a></p>]]></description>

	<title><![CDATA[EvidentialGene: tr2aacds, mRNA Transcript Assembly Software]]></title>
	<description><![CDATA[<p><span>EvidentialGene is a genome informatics project, "Evidence Directed Gene Construction for Eukaryotes", to construct high quality, accurate gene sets for animals and plants, developed by Don Gilbert at Indiana University, see</span><br><a href="http://arthropods.eugenes.org/EvidentialGene/" target="_blank">http://arthropods.eugenes.org/EvidentialGene/<span></span></a><br><br><span>Construction refers to the combination of classical gene prediction, and more recent gene assembly (de-novo and genome-assisted) methods. The basic Evigene methods involve using available best-of-breed gene prediction and assembly software, combining all evidence for genes, from expressed sequences, genome assembly sequences, related species protein sequences, and any other, to annotate and score gene constructions. Over-produced constructions are classified by gene evidence for best qualities per "locus", including genome-aligned and gene-transcript aligned (genome-free) locus identification. All software developed for EvidentialGene is publicly available. See project wiki/blog for notes.</span></p>

	<description><![CDATA[<p><span>EWAS2.0 can analyze EWAS data and identify the association between epigenetic variations and disease/phenotype. On the basis of EWAS1.0, we have added more distinctive features. 	<title><![CDATA[Genobuntu: A software package containing more than 70 software and packages oriented towards NGS and genome assembly]]></title>
	<description><![CDATA[<p><span>Genobuntu is a software package containing more than 70 software and packages oriented towards NGS. In its current version, Genobuntu supports pre assembly tools, genome assemblers as well as post assembly tools.&nbsp;</span><br><br><span>Commonly used biological software and example script files for different assembly pipelines have also been provided, where the example script files can be updated to suit one&rsquo;s experimental needs. Genobuntu attempts to reduce the amount of time and energy needed to build software workstations and it can also act as a good teaching source for a class room setting.&nbsp;</span></p>
