	<title><![CDATA[Filtlong: quality filtering tool for long reads]]></title>
	<description><![CDATA[<p>Filtlong is a tool for filtering long reads by quality. It can take a set of long reads and produce a smaller, better subset. It uses both read length (longer is better) and read identity (higher is better) when choosing which reads pass the filter.</p>
<p>Filtlong builds into a stand-alone executable:</p>

Clustergrammer's front end (</span><a href="http://clustergrammer.readthedocs.io/clustergrammer_js.html#clustergrammer-js">Clustergrammer-JS</a><span>) is built using&nbsp;</span><a href="https://d3js.org/">D3.js</a><span>&nbsp;and its back-end (</span><a href="http://clustergrammer.readthedocs.io/clustergrammer_py.html#clustergrammer-py">Clustergrammer-PY</a><span>) is built using Python. 	<description><![CDATA[<p style="margin-top: 0px; margin-bottom: 16px; color: #1f2328; font-size: 16px; font-style: normal; font-weight: 400; text-align: start; background-color: #ffffff;" dir="auto">bacLIFE is a streamlined computational workflow that annotates bacterial genomes and performs large-scale comparative genomics to predict bacterial lifestyles and to pinpoint candidate genes, denominated<span>&nbsp;</span><strong style="font-weight: var(--base-text-weight-semibold, 600);">lifestyle-associated genes (LAGs)</strong>, and biosynthetic gene clusters associated with each lifestyle detected. This whole process is divided into different modules:</p>

Des Higgins (http://www.bioinf.ucd.ie) gives a very entertaining introduction to the visualization of multiple sequence alignment, and to his widely-used Clustal tool. He highlights the emerging challenge of managing alignments with a very large number of sequences, and presents several approaches to this challenge, including faster algorithms and abstract views of clusters of alignments. This talk was presented at VIZBI 2011, an international conference series on visualizing biological data (http://www.vizbi.org) funded by NIH & EMBO.

	<title><![CDATA[deepTools]]></title>
	<description><![CDATA[<p>deepTools addresses the challenge of handling the large amounts of data that are now routinely generated from DNA sequencing centers. To do so, deepTools contains useful modules to process the mapped reads data to create coverage files in standard bedGraph and bigWig file formats. By doing so, deepTools allows the creation of normalized coverage files or the comparison between two files (for example, treatment and control). 	<title><![CDATA[vcfR]]></title>
	<description><![CDATA[<p><span>Most variant calling pipelines result in files containing large quantities of variant information. The&nbsp;</span><a href="http://samtools.github.io/hts-specs/" title="VCF format at hts-specs">variant call format (vcf)</a><span>&nbsp;is an increasingly popular format for this data. The format of these files and their content is discussed in the vignette &lsquo;vcf data.&rsquo; These files are typically intended to be post-processed (i.e., filtered) as an attempt to remove false positives or otherwise problematic sites.
