	<title><![CDATA[ABACAS]]></title>
	<description><![CDATA[<p><span>ABACAS is intended to rapidly contiguate (align, order, orientate) , visualize and design primers to close gaps on shotgun assembled contigs based on a reference sequence. It uses MUMmer to find alignment positions and identify syntenies of assembly contigs against the reference. The output is then processed to generate a pseudomolecule taking overlaping contigs and gaps in to account. MUMmer's alignment generating programs, Nucmer and Promer are used followed by the 'delta-filter' utility function. 	<title><![CDATA[PhenoGram]]></title>
	<description><![CDATA[<p><span>With PhenoGram researchers can create chomosomal ideograms annotated with lines in color at specific base-pair locations, or colored base-pair to base-pair regions, with or without other annotation. PhenoGram allows for annotation of chromosomal locations and/or regions with shapes in different colors, gene identifiers, or other text. 	<title><![CDATA[Bacterial genome assembly !!]]></title>
	<description><![CDATA[<p>This tutorial will serve as an example of how to use free and open-source genome assembly and secondary scaffolding tools to generate high quality assemblies of&nbsp;bacterial sequence data. The bacterial sample used in this tutorial will be referred&nbsp;to simply&nbsp;as &ldquo;Species&rdquo; since it is&nbsp;live data. This data is paired-end data, meaning that there are forward and reverse reads, which we will designate as Sample_R1.fastq and Sample_R2.fastq, respectively.</p>

	<description><![CDATA[<p>The&nbsp;<em>GenomeTools</em>&nbsp;genome analysis system is a&nbsp;<a href="http://genometools.org/license.html">free</a>&nbsp;collection of bioinformatics&nbsp;<a href="http://genometools.org/tools.html">tools</a>&nbsp;(in the realm of genome informatics) combined into a single binary named&nbsp;<em>gt</em>. It is based on a C library named &ldquo;libgenometools&rdquo; which consists of several modules.</p>

	<title><![CDATA[SHAMAN: a user-friendly website for metataxonomic analysis from raw reads to statistical analysis]]></title>
	<description><![CDATA[<p><span>SHAMAN is a shiny application for differential analysis of metagenomic data (16S, 18S, 23S, 28S, ITS and WGS) including bioinformatics treatment of raw reads for targeted metagenomics, statistical analysis and results visualization with a large variety of plots (barplot, boxplot, heatmap, &hellip;).</span><br><span>The bioinformatics treatment is based on Vsearch [</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/27781170">Rognes 2016</a><span>] which showed to be both accurate and fast [</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/26664811">Wescott 2015</a><span>].The statistical analysis is based on DESeq2 R package [</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/20979621">Anders and Huber 2010</a><span>] which robustly identifies the differential abundant features as suggested in [</span><a href="http://www.ncbi.nlm.nih.gov/pmc/articles/PMC3974642/">McMurdie and Holmes 2014</a><span>] and [</span><a href="http://www.ncbi.nlm.nih.gov/pmc/articles/PMC4727335/">Jonsson2016</a><span>]. SHAMAN robustly identifies the differential abundant genera with the Generalized Linear Model implemented in DESeq2 [</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/25516281">Love 2014</a><span>].</span><br><span>SHAMAN is compatible with standard formats for metagenomic analysis (.csv, .tsv, .biom) and figures can be downloaded in several formats. 	<title><![CDATA[Bactopia: a flexible pipeline for complete analysis of bacterial genomes]]></title>
	<description><![CDATA[<p>Bactopia is a flexible pipeline for complete analysis of bacterial genomes. The goal of Bactopia is process your data with a broad set of tools, so that you can get to the fun part of analyses quicker!</p>
<p>Bactopia was inspired by&nbsp;<a href="https://staphopia.github.io/">Staphopia</a>, a workflow we (Tim Read and myself) released that is targeted towards&nbsp;<em>Staphylococcus aureus</em>&nbsp;genomes. Using what we learned from Staphopia and user feedback, Bactopia was developed from scratch with usability, portability, and speed in mind from the start.</p>
<p>Bactopia uses&nbsp;<a href="https://www.nextflow.io/">Nextflow</a>&nbsp;to manage the workflow, allowing for support of many types of environments (e.g. cluster or cloud). Bactopia allows for the usage of many public datasets as well as your own datasets to further enhance the analysis of your sequencing. Bactopia only uses software packages available from&nbsp;<a href="https://bioconda.github.io/">Bioconda</a>&nbsp;and&nbsp;<a href="https://conda-forge.org/">Conda-Forge</a>&nbsp;to make installation as simple as possible for&nbsp;<em>all</em>&nbsp;users.</p>
<p>To highlight the use of&nbsp;<a href="https://bactopia.github.io/latest/full-guide/">Bactopia</a>&nbsp;and&nbsp;<a href="https://bactopia.github.io/latest/bactopia-tools/">Bactopia Tools</a>, we performed an analysis of 1,664 public&nbsp;<em>Lactobacillus</em>&nbsp;genomes, focusing on&nbsp;<em>Lactobacillus crispatus</em>, a species that is a common part of the human vaginal microbiome. The results from this analysis are published in mSystems under the title:&nbsp;<em><a href="https://doi.org/10.1128/mSystems.00190-20">Bactopia: a flexible pipeline for complete analysis of bacterial genomes</a></em></p>
