	<title><![CDATA[Shasta long read assembler]]></title>
	<description><![CDATA[<p>The goal of the Shasta long read assembler is to rapidly produce accurate assembled sequence using as input DNA reads generated by&nbsp;<a href="https://nanoporetech.com/">Oxford Nanopore</a>&nbsp;flow cells.</p>
<p>Computational methods used by the Shasta assembler include:</p>
<ul>
<li>Using a&nbsp;<a href="https://en.wikipedia.org/wiki/Run-length_encoding">run-length</a>&nbsp;representation of the read sequence. This makes the assembly process more resilient to errors in homopolymer repeat counts, which are the most common type of errors in Oxford Nanopore reads.</li>
<li>Using in some phases of the computation a representation of the read sequence based on&nbsp;<em>markers</em>, a fixed subset of short k-mers (k &asymp; 10).</li>

	<title><![CDATA[Hifiasm: a haplotype-resolved assembler for accurate Hifi reads]]></title>
	<description><![CDATA[<p><span>Hifiasm is a fast haplotype-resolved de novo assembler for PacBio Hifi reads. It can assemble a human genome in several hours and works with the California redwood genome, one of the most complex genomes sequenced so far. Hifiasm can produce primary/alternate assemblies of quality competitive with the best assemblers. 	<title><![CDATA[ONT assembly and Illumina polishing pipeline]]></title>
	<description><![CDATA[<p>This pipeline performs the following steps:</p>
<ul>
<li>Assembly of nanopore reads using&nbsp;<a href="http://canu.readthedocs.io/">Canu</a>.</li>
<li>Polish canu contigs using&nbsp;<a href="https://github.com/isovic/racon">racon</a>&nbsp;(<em>optional</em>).</li>
<li>Map a paired-end Illumina dataset onto the contigs obtained in the previous steps using&nbsp;<a href="http://bio-bwa.sourceforge.net/">BWA</a>&nbsp;mem.</li>
<li>Perform correction of contigs using&nbsp;<a href="https://github.com/broadinstitute/pilon/wiki">pilon</a>&nbsp;and the Illumina dataset.</li>

	<title><![CDATA[dnaPipeTE: de-novo assembly &amp; annotation Pipeline for Transposable Elements]]></title>
	<description><![CDATA[<p>dnaPipeTE (for de-novo assembly &amp; annotation Pipeline for Transposable Elements), is a pipeline designed to find, annotate and quantify Transposable Elements in small samples of NGS datasets. It is very useful to quantify the proportion of TEs in newly sequenced genomes since it does not require genome assembly and works on small datasets (&lt; 1X).</p>

	<description><![CDATA[Cerulean extends contigs assembled using short read datasets like Illumina paired-end reads using long reads like PacBio RS long reads.

Cerulean v0.1 has been implemented with bacterial genomes in mind.

	<title><![CDATA[LR_Gapcloser: a tiling path-based gap closer that uses long reads to complete genome assembly]]></title>
	<description><![CDATA[<p>LR_Gapcloser is a gap closing tool using long reads from studied species. The long reads could be downloaed from public read archive database (for instance, NCBI SRA database ) or be your own data. Then they are fragmented and aligned to scaffolds using BWA mem algorithm in BWA package. In the package, we provided a compiled bwa, so the user needn't to install bwa. 	<description><![CDATA[<p><span>Genobuntu is a software package containing more than 70 software and packages oriented towards NGS. In its current version, Genobuntu supports pre assembly tools, genome assemblers as well as post assembly tools.&nbsp;</span><br><br><span>Commonly used biological software and example script files for different assembly pipelines have also been provided, where the example script files can be updated to suit one&rsquo;s experimental needs. Genobuntu attempts to reduce the amount of time and energy needed to build software workstations and it can also act as a good teaching source for a class room setting.&nbsp;</span></p>

	<title><![CDATA[Genome assembly forensics: finding the elusive mis-assembly]]></title>
	<description><![CDATA[<p><span>We present the first collection of tools aimed at automated genome assembly validation. This work formalizes several mechanisms for detecting mis-assemblies, and describes their implementation in our automated validation pipeline, called&nbsp;</span><em>amosvalidate</em><span>. We demonstrate the application of our pipeline in both bacterial and eukaryotic genome assemblies, and highlight several assembly errors in both draft and finished genomes. The software described is compatible with common assembly formats and is released, open-source, at&nbsp;</span><a href="http://amos.sourceforge.net/" target="_blank">http://amos.sourceforge.net</a><span>.</span></p>
