	<description><![CDATA[<p><span>BioKit is a set of tools dedicated to bioinformatics, data visualisation (</span><a href="https://biokit.readthedocs.io/en/latest/references.html#module-biokit.viz" title="biokit.viz"><code><span>biokit.viz</span></code></a><span>), access to online biological data (e.g. UniProt, NCBI thanks to bioservices). It also contains more advanced tools related to data analysis (e.g.,&nbsp;</span><a href="https://biokit.readthedocs.io/en/latest/references.html#module-biokit.stats" title="biokit.stats"><code><span>biokit.stats</span></code></a><span>). 	<title><![CDATA[Orione – a web-based framework for NGS analysis in microbiology]]></title>
	<description><![CDATA[<p>End-to-end NGS microbiology data analysis requires a diversity of tools covering bacterial resequencing, de novo assembly, scaffolding, bacterial RNA-Seq, gene annotation and metagenomics. However, the construction of computational pipelines that use different software packages is difficult due to a lack of interoperability, reproducibility, and transparency. To overcome these limitations researchers at <a href="http://www.crs4.it/" target="_blank">CRS4</a>, Italy have developed Orione, a Galaxy-based framework consisting of publicly available research software and specifically designed pipelines to build complex, reproducible workflows for NGS microbiology data analysis. Enabling microbiology researchers to conduct their own custom analysis and data manipulation without software installation or programming, Orione provides new opportunities for data-intensive computational analyses in microbiology and metagenomics.</p>

	<title><![CDATA[Blobsplorer]]></title>
	<description><![CDATA[<p>Blobsplorer is a tool for interactive visualization of assembled DNA sequence data ("contigs") derived from (often unintentionally) mixed-species pools. It allows the simultaneous display of GC content, coverage, and taxonomic annotation for collections of contigs with a view to separating out those belonging to different taxa.</p>
<p>Blobsplorer is unlikely to be of use on its own as it requires contig data to be supplied in a format that involves considerable preprocessing (see below for a description). 	<title><![CDATA[iTOL: interactive Tree Of Life]]></title>
	<description><![CDATA[<p><strong>Interactive Tree Of Life</strong><span>&nbsp;is an online tool for the display and manipulation of phylogenetic trees. It provides most of the features available in other tree viewers, and offers a novel circular tree layout, which makes it easy to visualize mid-sized tree (up to several thousand leaves). Trees can be exported to several graphical formats, both bitmap and vector based.</span></p>
<p><img src="http://itol.embl.de/img/home/ex3.png" alt="image" style="border: 0px;"><br><span>There are several pre-computed trees available for display, including the main Tree Of Life, described in&nbsp;</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/16513982">Ciccarelli, et al., 2006</a><span>. 	<description><![CDATA[<p><span>ETE v3, featuring numerous improvements in the underlying library of methods, and providing a novel set of standalone tools to perform common tasks in comparative genomics and phylogenetics. </span></p>
<p><span>The new features include </span></p>
<p><span>(i) building gene-based and supermatrix-based phylogenies using a single command, </span></p>
<p><span>(ii) testing and visualizing evolutionary models, </span></p>
<p><span>(iii) calculating distances between trees of different size or including duplications, and </span></p>

	<title><![CDATA[RAVEN: a software suite for Matlab that allows for semi-automated reconstruction of genome-scale models]]></title>
	<description><![CDATA[<p><span>The RAVEN (Reconstruction, Analysis and Visualization of Metabolic Networks) Toolbox 2 is a software suite for Matlab that allows for semi-automated reconstruction of genome-scale models (GEMs). It makes use of published models and/or KEGG, MetaCyc databases, coupled with extensive gap-filling and quality control features. The software suite also contains methods for visualizing simulation results and omics data, as well as a range of methods for performing simulations and analyzing the results. 	<title><![CDATA[chromoMap-An R package for Interactive Visualization and Annotation of Chromosomes]]></title>
	<description><![CDATA[<p><code>chromoMap</code>&nbsp;provides interactive, configurable and elegant graphics visualization of chromosomes or chromosomal regions allowing users to map chromosome elements (like genes,SNPs etc.) on the chromosome plot.Each chromosome is composed of loci(representing a specific range determined based on chromosome length) that, on hover, shows details about the annotations in that locus range. The plots can be saved as HTML documents that can be shared easily. In addition, you can include them in R Markdown or in R Shiny applications.</p>
<p>Some of the prominent features of the package are:</p>
<ul>
<li>visualizing polyploidy simultaneously on the same plot.</li>
<li>annotating groups of elements as distinct colors.</li>
<li>creating chromosome heatmaps.</li>
