	<title><![CDATA[HELIANO: A fast and accurate tool for detection of Helitron-like elements]]></title>
	<description><![CDATA[<p><span>Helitron-like elements (HLE1 and HLE2) are DNA transposons. They have been found in diverse species and seem to play significant roles in the evolution of host genomes. Although known for over twenty years, Helitron sequences are still challenging to identify. Here, we propose HELIANO (Helitron-like elements annotator) as an efficient solution for detecting Helitron-like elements.</span></p>

<p><span><span>SyRI, a pairwise whole-genome comparison tool for chromosome-level assemblies. SyRI starts by finding rearranged regions and then searches for differences in the sequences, which are distinguished for residing in syntenic or rearranged regions. This distinction is important as rearranged regions are inherited differently compared to syntenic regions.</span></span></p>

	<title><![CDATA[doubletrouble: identify duplicated genes from whole-genome protein sequences and classify]]></title>
	<description><![CDATA[<p><span>doubletrouble aims to identify duplicated genes from whole-genome protein sequences and classify them based on their modes of duplication. The duplication modes are i. segmental duplication (SD); ii. tandem duplication (TD); iii. proximal duplication (PD); iv. transposed duplication (TRD) and; v. dispersed duplication (DD). Transposon-derived duplicates (TRD) can be further subdivided into rTRD (retrotransposon-derived duplication) and dTRD (DNA transposon-derived duplication). If users want a simpler classification scheme, duplicates can also be classified into SD- and SSD-derived (small-scale duplication) gene pairs. Besides classifying gene pairs, users can also classify genes, so that each gene is assigned a unique mode of duplication. 	<title><![CDATA[Genome Origami]]></title>
	<description><![CDATA[<p>There are several interesting factoid about our genomes, one of them is their folding. If we stretched out the DNA in a single cell, which is only a few millionths of an inch wide, it would span more than six feet. In other word, the size of six feet DNA fold themself to fit in a few millionths of an inch wide space. These DNA folding is a dynamic process that changes over time (!!). Researchers around the world have been trying to understand how DNA folds itself up so efficiently, and a recent post on the NIH Director&rsquo;s Blog highlights new research illustrating how the human genome folds inside the cell&rsquo;s nucleus, as well as how DNA folding affects gene regulation. How, for example, do nerve cells know to turn off only nerve cell genes and turn off bone cell genes? DNA folding loops are part of the answer. This research team, which published their findings in a paper in Cell http://www.cell.com/cell/abstract/S0092-8674%2814%2901497-4 , found that the number of loops is much lower than expected. <p dir="auto">We have sequenced the CHM13hTERT human cell line with a number of technologies. Human genomic DNA was extracted from the cultured cell line. As the DNA is native, modified bases will be preserved. The data includes 30x&nbsp;<a href="https://www.pacb.com/">PacBio</a>&nbsp;<a href="https://www.ncbi.nlm.nih.gov/sra/?term=SRX789768*+CHM13">HiFi</a>, 120x coverage of&nbsp;<a href="https://nanoporetech.com/">Oxford Nanopore</a>, 70x&nbsp;<a href="https://www.pacb.com/">PacBio</a>&nbsp;CLR, 50x&nbsp;<a href="https://www.10xgenomics.com/">10X Genomics</a>, as well as&nbsp;<a href="https://bionanogenomics.com/technology/dls-technology/">BioNano DLS</a>&nbsp;and&nbsp;<a href="https://arimagenomics.com/kit/">Arima Genomics HiC</a>. Most raw data is available from this site, with the exception of the PacBio data which was generated by the University of Washington/PacBio and is available from&nbsp;<a href="https://www.ncbi.nlm.nih.gov/sra?linkname=bioproject_sra_all&amp;from_uid=269593">NCBI SRA</a>.</p>

	<title><![CDATA[TRRUST v2: an expanded reference database of human and mouse transcriptional regulatory interactions]]></title>
	<description><![CDATA[<p>TRRUST contains 8,444 and 6,552 TF-target regulatory relationships of 800 human TFs and 828 mouse TFs, respectively. They have been derived from 11,237 pubmed articles, which describe small-scale experimental studies of transcriptional regulations. To efficiently search for regulatory relationships from over 20 million pubmed articles, we used sentence-based text mining approach.</p>
<p>TRRUST database also provides information of mode of regulation (activation or repression). Currently 8,972 (59.8%) regulatory relationships are known for mode of regulation.</p>

	<description><![CDATA[<p>A Landmark in genomics, scientists have done something that hasn't been done ever.</p><p>Scientists have reconstructed the genome of an ancient human who lived nearly 5,700 years ago in Southern Denmark from the birch pitch- an ancient tar-like substance.</p><p>By sequencing the sample, researchers not only discovered the ancient human DNA but also microbial DNA reflecting the oral microbiome of the person who chewed the pitch, along with plant and animal DNA that could be the recent<span> meal she might have consumed.</span></p><p><span style="font-size: 12.8px;">The DNA sample is comparable in quality to well-preserved teeth and skull bones.
